한국산 왕고들빼기속(Lactuca)의 핵형분석 (A karyotype analysis of Lactuca (Asteraceae) in Korea)

  • 본 연구에서는 왕고들빼기속 (Lactuca) 중에서 한국에 자생하는 왕고들빼기 (L. indica)와 두메고들빼기 (L. triangulata)의 체세포염색체수와 핵형을, 귀화종인 가시상치 (L. scariola)의 체세포염색체수와 핵형을 처음으로 조사하였다. 체세포염색체의 기본수는 x = 9이었고 염색체 배수화 현상은 나타나지 않았다. 염색체 조성을 조사한 결과 왕고들빼기는 2n = 18 = 2 m + 7 sm, 가시상치는 2n = 18 = 1 m+ 6 sm + 2 st, 두메고들빼기는 2n = 18 = 2m + 5 sm + 2st로 나타났고, 왕고들빼기와 두메고들빼기의 경우 염색체의 단완 말단에 부수체가 존재하였다. 왕고들빼기, 가시상치, 두메고들빼기의 반수체 게놈의 길이는 각각 $56.3{\mu}m$, $35.3{\mu}m$, $72.5{\mu}m$로 나타났고, 각 염색체의 크기는 귀화종인 가시상치가 $2.7-5.3{\mu}m$로 가장 작았으며 왕고들빼기와 두메고들빼기는 각각 $4.7-7.5{\mu}m$, $5.0-8.0{\mu}m$로 비슷하였다. 가시상치의 핵형은 sect. Tuberosae에 속하는 왕고들빼기, 두메고들빼기와 차이를 보인 반면, sect. Lactuca, subsect. Lactuca에 속하는 분류군의 핵형과 유사한 것으로 조사되었다.

Antioxidant capacity in seedling of colored-grain wheat under water deficit condition

  • Nutritious and functional foods from crop have received great attention in recent years. Colored-grain wheat contains high phenolic compound and a large number of flavonoid. The anthocyanin and polyphenolic synthesis and accumulation is generally stimulated in response to biotic or abiotic stresses. Here, we analyzed genome wide transcripts in seedling of colored-grain wheat response to ABA and PEG treatment. About 900 and 1500 transcripts (p-value < 0.05) from ABA and PEG treatment were aligned to IWGSC1+popseq DB which is composed of over 110,000 transcripts including 100,934 coding genes. NR protein sequences of Poaceae from NCBI and protein sequence of transcription factors originated from 83 species in plant transcription factor database v3.0 were used for annotation of putative transcripts. Gene ontology analysis were conducted and KEGG mapping was performed to show expression pattern of biosynthesis genes related in flavonoid, isoflavonoid, flavons and anthocyanin biopathway. DroughtDB (http://pgsb.helmholtz-muenchen.de/droughtdb/) was used for detection of DEGs to explain that physiological and molecular drought avoidance by drought tolerance mechanisms. Drought response pathway, such as ABA signaling, water and ion channels, detoxification signaling, enzymes of osmolyte biosynthesis, phospholipid metabolism, signal transduction, and transcription factors related DEGs were selected to explain response mechanism under water deficit condition. Anthocyanin, phenol compound, and DPPH radical scavenging activity were measured and antioxidant activity enzyme assays were conducted to show biochemical adaptation under water deficit condition. Several MYB and bHLH transcription factors were up-regulated in both ABA and PEG treated condition, which means highly expressed MYB and bHLH transcription factors enhanced the expression of genes related in the biosynthesis pathways of flavonoids, such as anthocyanin and dihydroflavonols in colored wheat seedlings. Subsequently, the accumulation of total anthocyanin and phenol contents were observed in colored wheat seedlings, and antioxidant capacity was promoted by upregulation of genes involved in maintaining redox state and activation of antioxidant scavengers, such as CAT, APX, POD, and SOD in colored wheat seedlings under water deficit condition. This work may provide valuable and basic information for further investigation of the molecular responses of colored-grain wheat to water deficit stress and for further gene-based studies.

강낭콩의 현탁배양시 증식과 세포벽 다당류 전환에 미치는 생장조절제 및 질소원의 장기간 효과 (Long-Term Effects of Growth Regulators and Nitrogen Sources on Proliferation and Turnover of Cell Wall Polysaccharides in Suspension Culture of Kidney Bean (Phaseolus vulgaris L.))

  • 감자 plastid 형질전찬을 위한 새로운 DNA 절편을 확보하고자, 감자의 trnK-matK 유전자를 PCR 방법으로 클로닝하고 특성을 조사하였다. 염기서열 분석을 통하여 trnK-matK 유전자에는 두 종류의 polymerase 인지부위[Prokaryotic site(plastid encoded polymerase)와 eukaryotic site (nuclear-encoded polymerase)]가 족재함을 알 수 있었다. 이 사실은 trnK-matK 유전자의 발현이 광합성조직과 비광합성조직에서 서로 다른 polymerase에 의하여 조절됨을 시사하였다. 한편 MatK의 아미노산서열을 분석한 결과 식물에 따라 아미노산 identity가 39-75%로 다양하였으나, 감자와 담배는 98%의 아주 높은 identity를 보였다. Northern분석을 통하여 포장과 기내에서 생육된 감자 식물체 모두에서, trnK-matK 의 전사 수준이 잎에서 높고 괴경에서는 낮음을 알 수 있었다. 한편 잎에서의 16s rDNA의 전사수준은 괴경에 비해 약 50배 높았다. 이것으로 미루어보아 괴경에서 수준이 낮을 것은, 괴경에서는 plastid genome copy 수가 적거나 plastid 수가 적기 때문으로 추정된다. 이상의 결과로서 엽록체와 amyloplst 모두에서 trunK-matK 유전자가 활발하게 발현되고 있음을 알 수 있었다. Plastid genomic DNA의 Southern 분석을 통하여 trnK는 1 copy로 존재하고, matK는 trnK intron을 포함하고 있음을 확인하였다. 따라서 감자 plastid형질전환의 새로운homologous recombination 부위로 trnK-matK유전자를 이용할 수 있을 것이다.

약용식물의 기원 판별을 위한 Bar-HRM 분석기술의 응용 (Practical application of the Bar-HRM technology for utilization with the differentiation of the origin of specific medicinal plant species)

  • DNA 바코딩 기술은 다양한 약용식물 종들의 기원을 확인하기 위해 폭넓게 이용되고 있는 연구방법이다. 그러나, 시중에 판매되고 있는 유사 식물종을 재료로 사용한 상품이나 혼재되어 있는 상품에서 확인하고자 하는 약용식물을 선별 가능한 실질적인 기술의 개발은 아직 많이 미흡한 실정이다. 최근에는 보다 신속하고 정확도가 높은 기술을 개발하고자 DNA barcoding (Bar) 기술과 high-resolution melting (HRM) curve pattern 분석기술을 혼합한 Bar-HRM 분석기술을 이용한 연구가 진행 중에 있다. 본 리뷰논문에서는 국제적인 시장에서 다양한 기원의 약용식물 판별에 실질적으로 적용 가능한 Bar-HRM 기술의 최근의 발전 과정과 그 이용에 대해서 정리하였다. 다양한 연구들을 통해서 일부 성공적인 결과들이 보고되고 있지만, 제한된 DNA 바코드 및 단일염기다형성(Single Nucleotide Polymorphism, SNP) 등 아직 해결되어야 할 과제들이 많다. 특히, 핵 내 바코드로는 ribosomal DNA의 internal transcribed sequence (ITS)단편 이외에는 보고된 사례가 한건도 없었다. 또한, 약용식물을 끓는 물로 추출하여 가공한 약탕, 잼, 젤리, 쥬스 등의 제품은 DNA 단편이 분해되어 분리가 안 되는 경우에는 DNA바코딩 기술을 적용하기가 곤란한 것으로 알려져 있으나 비교적 짧은 DNA단편이 요구되는 Bar-HRM 분석기술을 이용하여 일부 성공한 보고도 있어 향후 그 응용사례가 증가할 것으로 전망된다.

The Growth and EPA Synthesis of Shewanella oneidensis MR-1 and Expectation of EPA Biosynthetic Pathway

  • Shewanella oneidensis MR-1 has the ability to inhale certain metals and chemical compounds and exhale these materials in an altered state; as a result, this microorganism has been widely applied in bioremediation protocols. However, the relevant characteristics of cell growth and biosynthesis of PuFAs have yet to be thoroughly investigated. Therefore, in this study, we have attempted to characterize the growth and fatty acid profiles of S. oneidensis MR-1 under a variety of temperature conditions. The fastest growth of S. oneidensis MR-1 was observed at $30^{\circ}C$, with a specific growth rate and doubling time of $0.6885h^{-1}\;and\;1.007 h$. The maximum cell mass of this microorganism was elicited at a temperature of $4^{\circ}C$. The eicosapentaenoic acid (EPA) synthesis of S. oneidensis MR-1 was evaluated under these different culture temperatures. S. oneidensis MR-1 was found not to synthesize EPA at temperatures in excess of $30^{\circ}C$, but was shown to synthesize EPA at temperatures below $30^{\circ}C$. The EPA content was found to increase with decreases in temperature. We then evaluated the EPA biosynthetic pathway, using a phylogenetic tree predicted on 16s rRNA sequences, and the homology of ORFs between S. oneidensis MR-1 and Shewanella putrefaciens SCRC-2738, which is known to harbor a polyketide synthase (PKS)-like module. The phylogenetic tree revealed that MR-1 was very closely related to both Moritella sp., which is known to synthesize DHA via a PKS-like pathway, and S. putrefaciens, which has been reported to synthesize EPA via an identical pathway. The homology between the PKS-like module of S. putrefaciens SCRC-2738 and the entire genome of S. oneidensis MR-1 was also analyzed, in order to mine the genes associated with the PKS-like pathway in S. oneidensis MR-1. A putative PKS-like module for EPA biosynthesis was verified by this analysis, and was also corroborated by the experimental finding that S. oneidensis MR-1 was able to synthesize EPA without the expression of $dihomo-{\gamma}-linoleic$ acid (DGLA) and arachidonic acid (AA) formed during EPA synthesis via the FAS pathway.

A Major Locus for Quantitatively Measured Shank Skin Color Traits in Korean Native Chicken

  • Shank skin color of Korean native chicken (KNC) shows large color variations. It varies from white, yellow, green, bluish or grey to black, whilst in the majority of European breeds the shanks are typically yellow-colored. Three shank skin color-related traits (i.e., lightness [$L^*$], redness [$a^*$], and yellowness [$b^*$]) were measured by a spectrophotometer in 585 progeny from 68 nuclear families in the KNC resource population. We performed genome scan linkage analysis to identify loci that affect quantitatively measured shank skin color traits in KNC. All these birds were genotyped with 167 DNA markers located throughout the 26 autosomes. The SOLAR program was used to conduct multipoint variance-component quantitative trait locus (QTL) analyses. We detected a major QTL that affects $b^*$ value (logarithm of odds [LOD] = 47.5, $p=1.60{\times}10^{-49}$) on GGA24 (GGA for Gallus gallus). At the same location, we also detected a QTL that influences $a^*$ value (LOD = 14.2, $p=6.14{\times}10^{-16}$). Additionally, beta-carotene dioxygenase 2 (BCDO2), the obvious positional candidate gene under the linkage peaks on GGA24, was investigated by the two association tests: i.e., measured genotype association (MGA) and quantitative transmission disequilibrium test (QTDT). Significant associations were detected between BCDO2 g.9367 A>C and $a^*$ ($P_{MGA}=1.69{\times}10^{-28}$; $P_{QTDT}=2.40{\times}10^{-25}$). The strongest associations were between BCDO2 g.9367 A>C and $b^*$ ($P_{MGA}=3.56{\times}10^{-66}$; $P_{QTDT}=1.68{\times}10^{-65}$). However, linkage analyses conditional on the single nucleotide polymorphism indicated that other functional variants should exist. Taken together, we demonstrate for the first time the linkage and association between the BCDO2 locus on GGA24 and quantitatively measured shank skin color traits in KNC.

Association of miR-193b Down-regulation and miR-196a up-Regulation with Clinicopathological Features and Prognosis in Gastric Cancer

  • Dysregulated expression of microRNAs (miRNAs) has been shown to be closely associated with tumor development, progression, and carcinogenesis. However, their clinical implications for gastric cancer remain elusive. To investigate the hypothesis that genome-wide alternations of miRNAs differentiate gastric cancer tissues from those matched adjacent non-tumor tissues (ANTTs), miRNA arrays were employed to examine miRNA expression profiles for the 5-pair discovery stage, and the quantitative real-time polymerase chain reaction (qRTPCR) was applied to validate candidate miRNAs for 48-pair validation stage. Furthermore, the relationship between altered miRNA and clinicopathological features and prognosis of gastric cancer was explored. Among a total of 1,146 miRNAs analyzed, 16 miRNAs were found to be significantly different expressed in tissues from gastric cancer compared to ANTTs (p<0.05). qRT-PCR further confirmed the variation in expression of miR-193b and miR-196a in the validation stage. Down-expression of miR-193b was significantly correlated with Lauren type, differentiation, UICC stage, invasion, and metastasis of gastric cancer (p<0.05), while over-expression of miR-196a was significantly associated with poor differentiation (p=0.022). Moreover, binary logistic regression analysis demonstrated that the UICC stage was a significant risk factor for down-expression of miR-193b (adjusted OR=8.69; 95%CI=1.06-56.91; p=0.043). Additionally, Kaplan-Meier survival curves indicated that patients with a high fold-change of down-regulated miR-193b had a significantly shorter survival time (n=19; median survival=29 months) compared to patients with a low fold-change of down-regulated miR-193b (n=29; median survival=54 months) (p=0.001). Overall survival time of patients with a low fold-change of up-regulated miR-196a (n=27; median survival=52 months) was significantly longer than that of patients with a high fold-change of up-regulated miR-196a (n=21; median survival=46 months) (p=0.003). Hence, miR-193b and miR-196a may be applied as novel and promising prognostic markers in gastric cancer.

Variance Component Quantitative Trait Locus Analysis for Body Weight Traits in Purebred Korean Native Chicken

  • Quantitative trait locus (QTL) is a particular region of the genome containing one or more genes associated with economically important quantitative traits. This study was conducted to identify QTL regions for body weight and growth traits in purebred Korean native chicken (KNC). F1 samples (n = 595) were genotyped using 127 microsatellite markers and 8 single nucleotide polymorphisms that covered 2,616.1 centi Morgan (cM) of map length for 26 autosomal linkage groups. Body weight traits were measured every 2 weeks from hatch to 20 weeks of age. Weight of half carcass was also collected together with growth rate. A multipoint variance component linkage approach was used to identify QTLs for the body weight traits. Two significant QTLs for growth were identified on chicken chromosome 3 (GGA3) for growth 16 to18 weeks (logarithm of the odds [LOD] = 3.24, Nominal p value = 0.0001) and GGA4 for growth 6 to 8 weeks (LOD = 2.88, Nominal p value = 0.0003). Additionally, one significant QTL and three suggestive QTLs were detected for body weight traits in KNC; significant QTL for body weight at 4 weeks (LOD = 2.52, nominal p value = 0.0007) and suggestive QTL for 8 weeks (LOD = 1.96, Nominal p value = 0.0027) were detected on GGA4; QTLs were also detected for two different body weight traits: body weight at 16 weeks on GGA3 and body weight at 18 weeks on GGA19. Additionally, two suggestive QTLs for carcass weight were detected at 0 and 70 cM on GGA19. In conclusion, the current study identified several significant and suggestive QTLs that affect growth related traits in a unique resource pedigree in purebred KNC. This information will contribute to improving the body weight traits in native chicken breeds, especially for the Asian native chicken breeds.

Association of Interleukin 10 Haplotype with Low Bone Mineral Density in Korean Postmenopausal Women

  • Osteoporosis is a disease characterized by exaggerated loss of bone mass, with as much as 50 to 85% of the variation in bone mineral density (BMD) commonly accepted as being genetically determined. Although intensive studies have attempted to elucidate the genetic effects of polymorphisms on BMD and/or osteoporosis in several genes, the genes involved are still largely unknown. The possible associations of genetic variants in five-candidate genes (IL10, CCR3, MCP1, MCP2 and GC) with spinal BMD were investigated in Korean postmenopausal women (n = 370). Fourteen SNPs in five candidate genes were genotyped, and the haplotypes of each gene constructed. The associations of adjusted spinal BMD by age, year since menopause (YSM) and body mass index (BMI), with genetic polymorphisms, were analyzed using multiple regression models. Genetic association analysis of Korean postmenopausal women revealed that IL10 -592A > C and/or IL10 ht2 were associated with decreased bone mass, whereas no significant associations were observed with all polymorphisms in other genes. The levels of spinal BMD in individuals bearing the IL10 -592CC genotype were lower ($0.78{\pm}0.16$) than those in others ($0.85{\pm}0.17$) (P = 0.02), and the BMD of IL10 ht2 bearing individuals were also lower ($0.82{\pm}0.15$) than those in others ($0.85{\pm}0.17$) (P = 0.04). Our results suggest that variants of IL10 might play a role in the decreased BMD, although additional study might need to be followed-up in a more powerful cohort.

한국 남부지방에 서식하는 기름종개속(Cobitis) 어류의 핵형 비교 (A Chromosomal Study on the Genus Cobitis (Pisces : Cobitidae) in the Southern Part of Korea)

  • 우리나라 남부지방에 서식하는 기름종개속 어류의 5종 및 아종, Cobitis taenia taenia, C.taenia lutheri, C.taenia striata, C.koreensis, C.longicorpus의 핵형 분석 결과, 2n의 수, karyotype form (metacentric-submeta centric-acrocentric chromosome), AN(arm number)은 다음과 같다. C. longicorpus, 2n=50, 12m-8sm-30a, AN=70; C. koreensis, 2n=50, 10m-l2sm-28a, AN=72; C. taenia taenia, 2n=48,14m-4sm-30a, AN=66; C. taenia striata, 2n=50,10m-6sm-34a, AN=66; C. taenia lutheri, 2n=50,10m-6sm-34a, AN=66. 이 가운데 C.t.lutheri는 2n=48, 49 및 51도 높은 빈도로 나타나고, 각각의 AN이 66인 점으로 미루어 Robertsonian 염색체 다형현상을 나타내었다. 그리고 본 조사에서 특히 주목되는 것은 C.taenia taenia의 핵형은 2n=48로서 종전의 결과와는 아주 다르고, 또 본 조사집단의 반문등 형태적 특징에 있어서도 유럽산 C.t.taenia와 구분되기때문에 이 개체군은 분류학적으로 별종이 된다고 사료된다. 그리고 본 조사결과 각 종의 집단이나 개체내에서는 현저한 변이는 없었으나, diploid number와 arm number를 이용하여 유연관계를 본 바 다음 3가지의species group으로 나눌 수 있었다. 1) C. taenia taenia, C. taenia lutheri 및 C. taenia striata 2) C. koreensis, C. longicorpus 및 C. rotundicaudata 3) C. granoei
