Mitochondrial DNA variation and phylogeography of Old World camels

  • Objective: Old World camels are a valuable genetic resource for many countries around the world due to their adaptation to the desert environment. At present, Old World camels have encountered the challenge of unprecedented loss of genetic resources. Through our research, we would reveal the population structure and genetic variation in Old World camel populations, which provides a theoretical basis for understanding the germplasm resources and origin and evolution of different Old World camel populations. Methods: In the present study, we assessed mtDNA control region sequences of 182 individuals from Old World camels to unravel genetic diversity, phylogeography, and demographic dynamics. Results: Thirty-two haplotypes confirmed by 54 polymorphic sites were identified in the 156 sequences, which included 129 domestic and 27 wild Bactrian camels. Meanwhile, 14 haplotypes were defined by 47 polymorphic sites from 26 sequences in the dromedaries. The wild Bactrian camel population showed the lowest haplotype and nucleotide diversity, while the dromedaries investigated had the highest. The phylogenetic analysis suggests that there are several shared haplotypes in different Bactrian camel populations, and that there has been genetic introgression between domestic Bactrian camels and dromedaries. In addition, positive values of Tajima's D and Fu's Fs test demonstrated a decrease in population size and/or balancing selection in the wild Bactrian camel population. In contrast, the negative values of Tajima's D and Fu's Fs test in East Asian Bactrian camel populations explained the demographic expansion and/or positive selection. Conclusion: In summary, we report novel information regarding the genetic diversity, population structure and demographic dynamics of Old World camels. The findings obtained from the present study reveal that abundant genetic diversity occurs in domestic Bactrian camel populations and dromedaries, while there are low levels of haplotype and nucleotide diversity in the wild Bactrian camel population.

  • 의학의 여러 분야의 연관성 연구에서 효율성이 높은 방법으로 채택되고 있는 질병-대조 연구계획을 다수 형제 자료에 근거한 유전연관성 연구에 적용하기 위해서는 가족 자료에 근거한 추세 검정통계량이 요구된다. 독립된 개체에 적용하는 Cochran-Armitage 추세 검정통계량은 가족 자료의 경우 제 1종 오류가 보장되지 않으며, 동일 가족의 다수 형제 자료로 인한 공분산을 감안한 추세 검정통계량이 제시되어야 한다. 본 논문에서는 특히 동일 가족의 질병형제수에 따른 가중을 도입하여 질병과 관련된 마커좌위에서의 유전자형 자료가 수집되는 경우에 검정력이 더욱 높게 되는 검정통계량을 제안한다. 예제 가족 자료로 가중을 고려한 경우와 고려하지 않은 경우의 검정통계량을 계산하여 비교한다.

Genetic Toxicity Test of Glycidol by Ames, Micronucleus, Comet Assays and Microarray Analysis

  • The primary use for glycidol is as a stabilizer in the manufacture of vinylpolymers, however, it is also used as an intermediate in the production of pharmaceuticals, as an additives for oil and synthetic hydraulic fluids, and as a diluting agent is same epoxy resins. In this study, we have carried out in vitro genetic toxicity test of glycidol and microarray analysis of differentially expressed genes in response to glycidol. The result of Ames test showed mutations with glycidol treatment in base substitution strain TA1535 both with and without exogenous metabolic activation. Likewise, glycidol showed mutations in frame shift TA98 both with and without exogenous metabolic activation. The result of COMET assay in L5178Y cells with glycidol treatment showed DNA damage both with and without exogenous metabolic activation. Glycidol increased micronuclei in CHO cells both with and without exogenous metabolic activation. 150 Genes were selected as differentially expressed genes in response to glycidol by microarray analysis and these genes would be candidate biomarkers of genetic toxic action of glycidol.

Screening for down syndrome using trophoblast retrieval and isolation of the cervix: preliminary study

  • Purpose: Trisomy 21, the cause of Down syndrome (DS) with various medical problems, is the most common aneuploidy during the fetal period. For diagnosis, a non-invasive screening test using maternal blood, which cannot be confirmed and invasive confirmation test with a risk of miscarriage, may be performed. The trophoblast retrieval and isolation of the cervix (TRIC) have been proposed by some researchers as an alternative to overcome the limitations of current tests. We experimented using TRIC to identify the possibility of trisomy 21 for the first time in Asia. Materials and Methods: Three cases of DS were analyzed confirmed by invasive tests (chorionic villus sampling, amniocentesis). All samples of trophoblasts immediately were immersed in phosphate-buffered saline and processed with formalin for fixation. The trophoblasts were isolated using an anti-human leukocyte antigen-G antibody coupled to magnetic nanoparticles. β-human chorionic gonadotropin (hCG)-expressing cells were considered as trophoblast cells, and the detection rate calculated. DS was confirmed by fluorescence in situ hybridization (FISH). Results: The mean trophoblast detection rate using β-hCG was 78.1%, and the detection rate using FISH was 22.2%. In all cases, the trisomy of chromosome 21 was identified. Conclusion: Trophoblast can be obtained from the five weeks of gestation and has a high detection rate, so it is noted that it can replace the current prenatal genetic test. To realize the clinical application as a prenatal genetic test, we will need additional efforts to identify trisomy 21 as well as other chromosomal abnormalities in future large-scale studies.

Genetic Diversity of Indigenous Cattle Populations in Bhutan: Implications for Conservation

  • The Genetic diversity and relationship of native Siri (Bos indicus) cattle populations of Bhutan were evaluated using 20 microsatellite markers. A total of 120 Siri cattle were sampled and were grouped into four populations according to their geographical locations which were named Siri West, Siri South, Siri Central and Siri East cattle. For each, 30 individuals were sampled. In addition, 30 samples each of Indian Jaba (B. indicus), Tibetan Goleng (B. taurus), Nepal Hill cattle (B. indicus), Holstein Friesian (B.taurus) and Mithun (B. frontalis) were typed. The mean number of alleles per loci (MNA) and observed heterozygosity (Ho) were high in the Siri populations ($MNA=7.2{\pm}0.3$ to $8.9{\pm}0.5$ and $Ho=0.67{\pm}0.04$ to $0.73{\pm}0.03$). The smallest coefficient of genetic differentiation and genetic distance ($F_{ST}=0.015$ and $D_A=0.073$) were obtained between Siri West and Siri Central populations. Siri East population is genetically distinct from the other Siri populations being close to the Indian Jaba ($F_{ST}=0.024$ and $D_A=0.084$). A high bootstrap value of 96% supported the close relationship of Siri South, Siri Central and Siri West, while the relationship between Siri East and Jaba was also supported by a high bootstrap value (82%). Data from principal component analysis and individual assignment test were in concordance with the inference from genetic distance and differentiation. In conclusion we identified two separate Siri cattle populations in Bhutan at the genetic level. One population included Siri cattle sampled from the West, Central and South of the country and the other Siri cattle was sampled from the East of the country. We suggest that Siri cattle conservation program in Bhutan should focus on the former population as it has received less genetic influence from other cattle breeds.

Genetic Parameters Estimated for Sexual Maturity and Weekly Live Weights of Japanese Quail (Coturnix coturnix japonica)

  • Covariance components and genetic parameters of weekly live body weight from hatching to six weeks of age and age of sexual maturation were estimated in a laying type Japanese quail line. The univariate and bivariate animal model analysis included hatching group and sex as fixed effects. Each trait was analysed with animal as random effect to fit the additive direct effect. Additional random effects incorporated in the models were changed according to the trait examined. The best model for a trait was chosen based on a likelihood ratio test, comparing the models with and without maternal additive genetic and maternal permanent environmental effects. Heritability estimates of live-weight at hatch and one to six weeks of age with their standard errors were 0.22${\pm}$0.088, 0.39${\pm}$0.099, 0.31${\pm}$0.086, 0.38${\pm}$0.056, 0.46${\pm}$0.055, 0.50${\pm}$0.059, and 0.56${\pm}$0.062, respectively. Direct heritability value of age of sexual maturation was moderate (0.24${\pm}$0.055). The variances due to permanent environmental effect of dam after one week of age and maternal genetic effect after two weeks of age were not important sources of variation. The correlations between direct and maternal genetic effects were negative and ranged from high to moderate values (-0.21 to -0.83). Among the weekly live weights, genetic correlations were generally high between not only successive but also early and late weightings. It suggests that selection for final weight may be based on early weight records. Genetic correlations between age of sexual maturation and live weights were low, favourable but had high standard errors. These results indicate that selection for high weight will potentially result in lower age of sexual maturation only with accurate determination of breeding values.

Genetic parameters and correlations of related feed efficiency, growth, and carcass traits in Hanwoo beef cattle

  • Objective: This study aimed to estimate the genetic parameters and genetic correlations for related feed efficiency, growth, and carcass traits in Hanwoo cattle. Methods: Phenotypic data from 15,279 animals born between 1989 and 2015 were considered. The related feed efficiency traits considered were Kleiber ratio (KR) and relative growth rate (RGR). Carcass traits analyzed were backfat thickness (BT), carcass weight, eye muscle area, and marbling score. Growth traits were assessed by the average daily gain (ADG), metabolic body weight (MBW) at mid-test age from 6 to 24 months, and yearling weight (YW). Variance and covariance components were estimated using restricted maximum likelihood using nine multi-trait animal models. Results: The heritability estimates for related feed efficiency (0.28±0.04 for KR and RGR) and growth traits (0.26±0.02 to 0.33±0.04) were moderate, but the carcass traits tended to be higher (0.38±0.04 to 0.61±0.06). The related feed efficiency traits were positively genetically correlated with all the carcass traits (0.37±0.09 to 0.47±0.07 for KR, and 0.14±0.09 to 0.37±0.09 for RGR), except for BT, which showed null to weak correlation. Conversely, the genetic correlations of RGR with MBW (-0.36±0.08) and YW (-0.30±0.08) were negative, and those of KR with MBW and YW were close to zero, whereas the genetic correlations of ADG with RGR (0.40±0.08) and KR (0.70±0.05) were positive and relatively moderate to high. The genetic (0.92±0.02) correlations between KR and RGR were very high. Conclusion: Sufficient genetic variability and heritability were observed for traits of interest. Moreover, the inclusion of KR and/or RGR in Hanwoo cattle breeding programs could improve the feed efficiency without producing any unfavorable effects on the carcass traits.

Estimation of co-variance components, genetic parameters, and genetic trends of reproductive traits in community-based breeding program of Bonga sheep in Ethiopia

  • Objective: The objectives of the study were to evaluate reproductive performance and selection response through genetic trend of community-based breeding programs (CBBPs) of Bonga sheep. Methods: Reproduction traits data were collected between 2012 and 2018 from Bonga sheep CBBPs. Phenotypic performance was analyzed using the general linear model procedures of Statistical Analysis System. Genetic parameters were estimated by univariate animal model for age at first lambing (AFL) and repeatability models for lambing interval (LI), litter size (LS), and annual reproductive rate (ARR) traits using restricted maximum likelihood method of WOMBAT. For correlations bivariate animal model was used. Best model was chosen based on likelihood ratio test. The genetic trends were estimated by the weighted regression of the average breeding value of the animals on the year of birth/lambing. Results: The overall least squares mean±standard error of AFL, LI, LS, and ARR were 375±12.5, 284±9.9, 1.45±0.010, and 2.31±0.050, respectively. Direct heritability estimates for AFL, LI, LS, and ARR were 0.07±0.190, 0.06±0.120, 0.18±0.070, and 0.25±0.203, respectively. The low heritability for both AFL and LI showed that these traits respond little to selection programs but rather highly depend on animal management options. The annual genetic gains were -0.0281 days, -0.016 days, -0.0002 lambs and 0.0003 lambs for AFL, LI, LS, and ARR, respectively. Conclusion: Implications of the result to future improvement programs were improving management of animals, conservation of prolific flocks and out scaling the CBBP to get better results.

Effect of Environmental Pre-treatment on Expression of Blister Rust Resistance in Pinus monticola (oral)

  • Levels of blister rust infection (from Cronartium ribicola) varied in western white pine(Pinus monticola Dougl.) seedlings grown in two nurseries in northern Idaho. This observation suggested the potential importance of environmental components operating on the blister rust pathosystem. In an experiment designed to test the influence of environmental conditions at two nurseries, seedlings of a single genetic source were unintentionally held in cold storage for 6 months longer at one nursery than at the other. Subsequently, these seedlings, which had been growing under nursery conditions for 7 months or 1 month, were inoculated with blister rust spores on September 9th, 1999. Infection efficiency measured on the seedlings with only 1 month of growth was 70X greater than on the seedlings that had 7 months for their new growth to mature. Results from this nursery test and infection levels of northern Idaho resistant selections in mild climates suggest that expression of genes related to rust resistance in western white pine can be manipulated by regulation of phonology. If so, several new molecular tools may be employed to enhance our understanding of environmental regulation of genes for blister rust resistance.

  • This paper presents a scheduling problem for a high-density robotic workcell using multi-objective genetic algorithm. We propose a new algorithm based on NSGA-II(Non-dominated Sorting Algorithm-II) which is the most popular algorithm to solve multi-objective optimization problems. To solve the problem efficiently, the proposed algorithm divides the problem into two processes: clustering and scheduling. In clustering process, we focus on multi-robot positions because they are fixed in manufacturing system and have a great effect on task distribution. We test the algorithm by changing multi-robot positions and compare it to previous work. Test results shows that the proposed algorithm is effective under various conditions.
