  • The magnitude of additive effects generally parralled the magnitude of difference between parental means and appeared to be more independent from non - allelic interaction than dominance effects, whereas the magnitude of dominance effects were inflated by non-allelic interaction. Additive effects were significant for all characteristics observed and those of leaf width and leaf shape index of lugs, cutter and leaf and leaf width of tips were higher than dominance effects. Non-allelic gene interaction was expressed in leaf length of lugs, cutter and tips and heterosis of these characters were lower than the other characters.

  • Gastric cancer as one of the most common cancers worldwide has various genetic and environmental risk factors including Helicobacter pylori (H.pylori) infection. Recently, loss of a tumor suppressor gene named promyelocytic leukemia (PML) has been identified in gastric cancer. However, no mutation has been found in this gene in gastric cancer samples. Cag A H.pylori protein has been shown to exert post transcriptional regulation of some tumor suppressor genes. In order to assess such a mechanism for PML degradation, we performed in silico analyses to establish any interaction between PML and Cag A proteins. In silico interaction and docking studies showed that these two proteins may have stable interactions. In addition, we showed that imatinib kinase inhibitor can restore PML function by inhibition of casein kinase 2.

  • KiSS1-derived peptide receptor, a GPCR protein, binds with the hormone Kisspeptin plays a major role in the neuroendocrine regulation of reproduction. It is important in the onset of puberty and triggers the release of gonadotrophin-releasing hormone. It is a potential drug target for the disorders related to GnRH, hence, analysing the structural features of the receptor becomes important. The three dimensional of the receptor modelled in a previous study was utilised. In this study, we have analysed the protein - protein interaction of the receptor with Kisspeptin 10 and 15. The study revealed the important residues which are involved in the interaction. The result of this study could be helpful in understanding the mechanism of Kiss1 receptor activation and the pathophysiology of the disorders related to the receptor.

  • Gene-gene interaction (GGI) analysis is known to play an important role in explaining missing heritability. Many previous studies have already proposed software to analyze GGI, but most methods focus on a binary phenotype in a case-control design. In this study, we developed "Hierarchical structural CoMponent analysis of Gene-Gene Interactions" (HisCoM-GGI) software for GGI analysis with a continuous phenotype. The HisCoM-GGI method considers hierarchical structural relationships between genes and single nucleotide polymorphisms (SNPs), enabling both gene-level and SNP-level interaction analysis in a single model. Furthermore, this software accepts various types of genomic data and supports data management and multithreading to improve the efficiency of genome-wide association study data analysis. We expect that HisCoM-GGI software will provide advanced accessibility to researchers in genetic interaction studies and a more effective way to understand biological mechanisms of complex diseases.

  • To determine the level of heterosis, higher cocoon shell weight multivoltine congenic lines (Con. L) and bivoltine syngenic lines (Syn. L) of silkworm were used for crosses. First filial generations $(F_1s)$ expressed heterobeltiotic genetic interaction at significant magnitude (p < 0.01) for single cocoon shell weight (SCSW). The other linked characters viz., single cocoon weight (SCW) and yield by weight per 10, 000 larvae were also significantly higher (p < 0.01) than the better parental lines. All the hybrids showed significant improvement for these aforesaid characters over standard heterosis (Standard check). The reeling parameters viz., filament length, raw silk, neatness, cohesionstrokes etc, also showed improvement among the hybrids than check in congenial environment. Overall results suggested that the cross between congenic and syngenic lines provide better heterosis with good quality silk than conventional hybrids and may be used for commercial exploitation.

  • An identification and characterization of susceptibility genes for common complex multifactorial diseases is a challengeable task, in which the effect of single genetic variation will be likely dependent on other genetic variations(gene-gene interaction) and environmental factors (gene-environment interaction). To address is issue, the multifactor dimensionality reduction (MDR) has been proposed and implemented by Ritchie et al. (2001), Moore et al. (2002), Hahn et al.(2003) and Ritchie et al. (2003). With MDR, multilocus genotypes effectively reduce the dimension of genotype predictors from n to one, which improves the identification of polymorphism combinations associated with disease risk. However, MDR cannot handle missing observations appropriately, in which missing observation is treated as an additional genotype category. This approach may suffer from a sparseness problem since when high-order interactions are considered, an additional missing category would make the contingency table cells more sparse. We propose a new MDR approach with minimum loss of sample sizes by considering missing data over all possible multifactor classes. We evaluate the proposed MDR by using the prediction errors and cross validation consistency.

  • A study was made of the effects of genetic and environmental factors on ultrasonic estimates of carcass traits of Japanese Brown cows. The M. longissimus thoracis area (MLTA), Subcutaneous (SFT) and Inter Muscular (IMFT) Fat Thickness, Rib Thickness (RT) and Beef Marbling Score (BMS) were scanned at the $7^th$ rib by ultrasound. Significant differences between sires, raising place, birth year and season were found for all traits. The heritabilities estimates for sire or Maternal Grand Sire (MGS) on ultrasonic estimates of carcass traits ranged from 0.05~0.14. Genetic and phenotypic correlations among the ultrasonic estimates were positive (0.13~0.88 and 0.24~0.75). Raising place effects were significant for all traits and the differences were between $30.8{\sim}33.5cm^2$ for MLTA and 0.46~0.67 for BMS. Cows born in 1988 tended to have high MLTA, SFT, IMFT and RT but low BMS. Cows born in spring tended to have high MLTA. Cows born in winter or autumn tended to have high BMS. The interaction effects of birth year with birth season were significant for both. MLTA and BMS.

  • Objective: This study examines the genetic factors influencing the phenotypes (four economic traits:oleic acid [C18:1], monounsaturated fatty acids, carcass weight, and marbling score) of Hanwoo. Methods: To enhance the accuracy of the genetic analysis, the study proposes a new statistical model that excludes environmental factors. A statistically adjusted, analysis of covariance model of environmental and genetic factors was developed, and estimated environmental effects (covariate effects of age and effects of calving farms) were excluded from the model. Results: The accuracy was compared before and after adjustment. The accuracy of the best single nucleotide polymorphism (SNP) in C18:1 increased from 60.16% to 74.26%, and that of the two-factor interaction increased from 58.69% to 87.19%. Also, superior SNPs and SNP interactions were identified using the multifactor dimensionality reduction method in Table 1 to 4. Finally, high- and low-risk genotypes were compared based on their mean scores for each trait. Conclusion: The proposed method significantly improved the analysis accuracy and identified superior gene-gene interactions and genotypes for each of the four economic traits of Hanwoo.
