Genetic diversity analysis of Thai indigenous chickens based on complete sequences of mitochondrial DNA D-loop region

  • Objective: Complete mtDNA D-loop sequences of four Thai indigenous chicken varieties, including Pra-dhu-hang-dam (PD), Leung-hang-khao (LK), Chee (CH), and Dang (DA) were explored for genetic diversity and relationships with their potential ancestor and possible associates to address chicken domestication in Thailand. Methods: A total of 220 complete mtDNA D-loop sequences of the four Thai indigenous chicken varieties were obtained by Sanger direct sequencing of polymerase chain reaction amplicons of 1,231 to 1,232 base pair in size. A neighbor-joining dendrogram was constructed with reference complete mtDNA D-loop sequences of Red Junglefowl (RJF) and those different chicken breeds available on National Center for Biotechnology Information database. Genetic diversity indices and neutrality test by Tajima's D test were performed. Genetic differences both within and among populations were estimated using analysis of molecular variance (AMOVA). Pairwise fixation index ($F_{ST}$) was conducted to evaluated genetic relationships between these varieties. Results: Twenty-three identified haplotypes were classified in six haplogroups (A-E and H) with the majority clustered in haplogroup A and B. Each variety was in multiple haplogroups with haplogroups A, B, D, and E being shared by all studied varieties. The averaged haplotype and nucleotide diversities were, respectively 0.8607 and 0.00579 with non-significant Tajima's D values being observed in all populations. Haplogroup distribution was closely related to that of RJF particularly Gallus gallus gallus (G. g. gallus) and G. g. spadiceus. As denoted by AMOVA, the mean diversity was mostly due to within-population variation (90.53%) while between-population variation (9.47%) accounted for much less. By pairwise $F_{ST}$, LK was most closely related to DA ($F_{ST}=0.00879$) while DA was farthest from CH ($F_{ST}=0.24882$). Conclusion: All 4 Thai indigenous chickens are in close relationship with their potential ancestor, the RJF. A contribution of shared, multiple maternal lineages was in the nature of these varieties, which have been domesticated under neutral selection.

Analysis of Genetic Diversity and Population Structure of Wild Strains and Cultivars Using Genomic SSR Markers in Lentinula edodes

  • In this study, the genetic diversity and the population structure of 77 wild strains and 23 cultivars of Lentinula edodes from Korea were analyzed using 20 genomic SSRs, and their genetic relationship was investigated. The tested strains of L. edodes were divided into three sub-groups consisting of only wild strains, mainly wild strains and several cultivars, and mainly cultivars and several wild strains by distance-based analysis. Using model-based analysis, L. edodes strains were divided into two subpopulations; the first one consisting of only wild strains and the second one with mainly cultivars and several wild strains. Moreover, AMOVA analysis revealed that the genetic variation in the cultivars was higher than that in the wild strains. The expected and observed heterozygosity and values indicating the polymorphic information content of L. edodes cultivars from Korea were also higher than that of the wild strains. Based on these results, we presume that the cultivars in Korea have developed by using numerous strains from other countries. In conclusion, the usage of wild strains for the development of new cultivars could improve the adaptability of L. edodes to biotic and abiotic stress.

Taxonomic Review of the Genus Echinochloa in Korea (II): Inferred from Simple Sequence Repeats

  • Echinochloa (L.) P. Beauv. includes some of the noxious weeds, causing a serious yield loss when they are dominant in the fields. Identification of the Echinochloa is very difficult because many interspecific and intraspecific forms of the species are found. However, it is important to identify the species exactly and to know the genetic diversity of the species for effective weed management. This study was conducted to identify and summarize the Echinochloa species by comparing the genetic variation and relationship among Korean Echinochloa species using SSR. The genetic diversity of 107 individuals, including seven species were assessed using five SSR markers. UPGMA dendrogram generated two clades (I and II) and clade II divided again into two subclades (II-1 and II-2) whereas the model based genetic structure proposed four subpopulations. The two subpopulations were corresponded to clades I and II-1 and the other two were arranged to clade II-2 of the UPGMA dendrogram. We have concluded that E. colona and E. glabrescens might have not distributed in Korea. The biological varieties, praticola and echinata, of E. crus-galli should be treated as E. crus-galli. Korean Echinochloa should be summarized with four species, i.e., E. oryzicola, E. crus-galli, E. esculenta, and E. oryzoides.

대하 Fenneropenaeus chinensis 집단의 AFLP 지문에 의한 유전 다양성 및 변이 (Genetic Diversity and Variation of Chinese Shrimp Fenneropenaeus chinensis Populations as Inferred by AFLP Fingerprinting)

  • 우리나라 나로도, 태안, 영광 및 중국 보하이만에서 채집된 4개의 대하(Fenneropenaeus chinensis) 자연산 집단에 대한 유전학적 다양성 및 근연 관계를 AFLP 지문 분석을 통해 조사하였다. 5종의 primer 조합형을 이용한 AFLP 분석에서 각 집단으로 부터 $251{\sim}254$개의 bands를 얻어 분석한 결과, 집단내 다형 band의 출현 빈도는 4개 집단에서 $27.1{\sim}28.1%$로 유사하게 나타났고 이형접합율($0.1177{\sim}0.1288$)및 유전적 다양도($0.1099{\sim}0.1194$) 역시 4개 집단에서 동일한 수준을 보였다. Pairwise distance, 유전적 분화도(Fst index) 및 유전적 상동성 분석 역시 유사한 결과를 나타내어 본 연구에서 분석한 4개 대하 집단은 유전적으로 매우 밀접한 근연 관계를 나타내었고 특정 집단의 유전적 분화는 없는 것으로 판단되었다.

mtDNA cytochrome b 분석을 통한 백한우의 계통유전학적 특성 분석 (Phylogenetic Characterization of White Hanwoo Using the Mitochondrial Cytochrome b Gene)

  • 본 연구는 mtDNA cytochrome b (cyt b) 유전자의 염기변이를 동정하고 이를 토대로 백한우의 계통유전학적 유연관계를 파악하기 위하여 실시하였다. 백한우 14두에 대한 mtDNA cyt b 유전자 전체서열 내에서 염기의 삽입/결실변이 없이 1개의 silent mutation이 동정되었고, 2개의 haplotype으로 분류되었다. 14두 중 13두가 major haplotype인 H1에 포함되었으며, 나머지 1두는 칡소와 같은 haplotype에 속하였다. Haplotype 다양성지수 및 염기변이율은 각각 0.143, 0.00013으로, 기존에 보고된 한국 재래소 및 중국소 품종들보다 현저히 낮게 나타났다. 한국, 일본, 중국 및 유럽 소 품종과의 유전적 유연관계를 확인하기 위해서 Dxy 유전거리 산출 및 neighbor-joining tree를 작성하였다. 2개의 group (A, B)으로 분류되었으며, 백한우는 B. taurus 계열인 A group에 포함되었다. Dxy유전거리 산출 결과, 백한우는 흑우(0.00018) 및 Yanbian (0.00021) 품종과 가까운 유연관계를 보였다. 이상의 결과를 종합해보면, 모계유전특성에 기초하여 백한우는 칡소, 흑우 및 Yanbian과 유전적으로 높은 연관성을 보였다. 이러한 결과는 백한우의 효율적인 관리 및 지속가능한 활용을 위한 중요한 자료로 이용될 수 있을 것으로 사료된다.

Analysis of Genetic Variability Using RAPD Markers in Paeonia spp. Grown in Korea

  • The genetic diversity and phylogenetic relationships of eleven herbaceous peonies grown in Korea were analyzed by random amplified polymorphic DNA (RAPD). Twenty-four decamer RAPD primers were used in a comparative analysis of these Korean peony species. Of the 142 total RAPD fragments amplified, 124 (87.3%) were found to be polymorphic. The remaining 18 fragments were found to be monomorphic (12.7%) shared by individuals of all 11 peony species. Cluster analysis based on the presence or absence of bands was performed by Jaccard's similarity coefficient, based on Unweighted Pair Group Method with Arithmetic Averages. Genetic similarity range was 0.39 to 0.90 with a mean of 0.64. This study offered a rapid and reliable method for the estimation of variability among different peony species which could be utilized by the breeders for further improvement of the local peony species. Also, the results propose that the RAPD marker technique is a useful tool for evaluation of genetic diversity and relationship amongst different peony species.

Genetic Variation and Phylogenetic Relationships of Indian Buffaloes of Uttar Pradesh

  • India possesses a total buffalo population of 105 million out of which 26.1% inhabit Uttar Pradesh. The buffalo of Uttar Pradesh are described as nondescript or local buffaloes. Currently, there is no report about the genetic diversity, phylogenetic relationship and matrilineal genetic structure of these buffaloes. To determine the origin and genetic diversity of UP buffaloes, we sequenced and analysed the mitochondrial DNA D-loop sequences in 259 samples from entire Uttar Pradesh. One hundred nine haplotypes were identified in UP buffaloes that were defined by 96 polymorphic sites. We implemented neutrality tests to assess signatures of recent historical demographic events like Tajima's D test and Fu's Fs test. The phylogenetic studies revealed that there was no geographic differentiation and UP buffaloes had a single maternal lineage while buffaloes of Eastern UP were distinctive from rest of the UP buffaloes.

Genetic diversity assessment of lily genotypes native to Korea based on simple sequence repeat markers

  • Molecular characterization of different genotypes reveals accurate information about the degree of genetic diversity that helps to develop a proper breeding program. In this study, a total of 30 EST-based simple sequence repeat (EST-SSR) markers derived from trumpet lily (Lilium longiflorum) were used across 11 native lily species for their genetic relationship. Among these 30 markers, 24 SSR markers that showed polymorphism were used for evaluation of diversity spectrum. The allelic number at per locus ranged from 1 at SSR2 locus to 34 alleles at SSR15 locus, with an average of 11.25 alleles across 24 loci observed. The polymorphic information content, PIC, values ranged from 0.0523 for SSR9 to 0.9919 for SSR2 in all 24 loci with an average of 0.3827. The allelic frequency at every locus ranged from 0.81% at SSR2 locus to 99.6% at SSR14 locus. The pairwise genetic dissimilarity coefficient revealed the highest genetic distance with a value of 81.7% was in between L. dauricum and L. amabile. A relatively closer genetic distance was found between L. lancifolium and L. dauricum, L. maximowiczii and L. concolor, L. maximowiczii and L. distichum (Jeju), L. tsingtauense and L. callosum, L. cernuum and L. distichum (Jeju ecotype), of which dissimilarity coefficient was 50.0%. The molecular fingerprinting based on microsatellite marker could serve boldly to recognize genetically distant accessions and to sort morphologically close as well as duplicate accessions.

Genetic Diversity Based on Morphology and RAPD Analysis in Vegetable Soybean

  • Genetic diversity of 47 East-Asian vegetable soybean was characterized by means of agro-morphological traits and RAPD markers. A field trial was conducted to evaluate 14 agro-morphological traits. To study RAPD-based DNA analysis, a total of sixty 10-mer random primers were screened. Of these, 23 polymorphic markers in 16 varieties used for screening. Among 207 markers amplified, 48 were polymorphic for at least one pairwise comparison within the 47 varieties. A higher differentiation level between varieties was observed by using RAPD markers compared to morphological markers. Correspondence analysis using both types of marker showed that RAPD data could fully discriminate between all varieties, whereas morphological markers could not achieve a complete discrimination. Genetic distances between the varieties were estimated from simple matching coefficients, ranged from 0.0 to 0.640 with an average of 0.295$\pm$0.131 for morphological traits and 0.042 to 0.625 with an average of 0.336$\pm$0.099 for RAPD data, respectively. Cluster analysis based on genetic dissimilarity of these varieties gave rise to 4 distinct groups. The clustering results based on RAPDs did not match with those based on morphological traits. Geographical distribution of most varieties in each of the groups were not well defined. The results suggested that the level of genetic diversity within this group of East-Asian vegetable soybean varieties was sufficient for a breeding program and can be used to establish genetic relationships among them with unknown or unrelated pedigrees.

Genetic diversity, structure analysis and relationship in soybean mutants as revealed by TRAP marker

  • Mutation breeding by radiation is useful for improving various crop species. Up to now, a total of 170 soybean mutant varieties have been released in the world, which is the second most registered varieties after rice. Despite the economic importance of soybean, there have been no TRAP marker system studies on genetic relationships between/among mutant lines. To develop a strategy of Mutant Diversity Pool (MDP) conservation, a study on the genetic diversity of 210 soybean mutant lines (8 cultivars and 202 mutants) was performed through a TRAP analysis. Sixteen primer combinations amplified a total of 551 fragments. The highest (84.00%) and lowest (32.35%) polymorphism levels were obtained with primers MIR157B + Ga5 and B14G14B + Ga3, respectively. The mean PIC values 0.15 varied among the primer combination ranging from 0.07 in B14G14B + Sal2 to 0.23 in MIR157B + Sa4. Phylogenetic, principal component analysis (PCA) and structure analysis indicated that the 210 lines belong to four groups based on the 16 combination TRAP markers. AMOVA showed 21.0% and 79.0% variations among and within the population, respectively. Overall, the genetic similarity of each cultivar and its mutants were higher than within other mutant populations. Our results suggest that the TRAP marker system may be useful for assessing the genetic diversity among soybean mutants and help to improve our knowledge of soybean mutation breeding.
