Intron sequence diversity of the asian cavity-nesting honey bee, Apis cerana (Hymenoptera: Apidae)

  • The Asian cavity-nesting honeybee, Apis cerana (Hymenoptera: Apidae), has been extensively studied for its biogeography and genetic diversity, but the molecules utilized in past studies were mainly ~90 bp long mitochondrial non-coding sequences, located between $tRNA^{Leu}$ and COII. Thus, additional molecular markers may enrich our understanding of the biogeography and genetic diversity of this valuable bee species. In this study, we reviewed the public genome database to find introns of cDNA sequences, with the assumption that these introns may have less evolutionary constraints. The six introns selected were subjected to preliminary tests. Thereafter, two introns, titled White gene and MRJP9 gene, were selected. Sequencing of 552 clones from 184 individual bees showed a total of 222 and 141 sequence types in the White gene and MRJP9 gene introns, respectively. The sequence divergence ranged from 0.6% to 7.9% and from 0.26% to 17.6% in the White gene and the MRJP9 introns, respectively, indicating higher sequence divergence in both introns. Analysis of population genetic diversity for 16 populations originating from Korea, China, Vietnam, and Thailand shows that nucleotide diversity (π) ranges from 0.003117 to 0.025837 and from 0.016541 to 0.052468 in the White gene and MRJP9 introns, respectively. The highest π was found in a Vietnamese population for both intron sequences, whereas the nine Korean populations showed moderate to low sequence divergence. Considering the variability and diversity, these intron sequences can be useful as non-mitochondrial DNA-based molecular markers for future studies of population genetics.

Molecular epidemiological characterization of poultry red mite (Dermanyssus gallinae) collected from Korea

  • The poultry red mite (PRM), Dermanyssus gallinae, causes great economic losses to poultry industries in Korea. The molecular epidemiological characterization of PRM has been investigated in some countries, but those analysis has been not conducted yet in Korea. The aim of this study is to determine the genetic diversity of PRMs in Korea compared with those from other countries. Here, 13 PRM samples collected from Korea were analyzed with a part of the mitochondrial cytochrome oxidase subunit I (COI) gene and nuclear internal transcribed spacers (ITS) region. All the samples showed an identical COI sequence, which has also been reported in European countries and Japan. Phylogenetic diversity analysis showed that the mites from Korea were genetically related to those in other countries. The nuclear ITS region sequences were classified into three sequence types. Additionally, one of the ITS sequences was an intermediate type, implying that a hybridization event occurred among the mite populations in Korea. These findings suggested PRMs from Korea showed low genetic diversity with respect to mitochondrial COI gene, but three different populations inhabited in Korea with respect to nuclear ITS region sequences.

오대산 물황철나무(Populus koreana) 집단의 유전다양성 및 공간적 유전구조 분석 (Genetic Diversity and Spatial Genetic Structure of Populus koreana Population in Mt. Odae, Korea)

  • 본 연구에서는 물황철나무(Populus koreana Rehder) 집단을 대상으로 I-SSR 표지자를 이용해 유전다양성과 유전적 공간구조를 분석하였다. 물황철나무는 중국, 러시아 극동지역과 북한의 고산 계곡부 등에 서식하는 낙엽활엽 교목이다. 물황철나무는 남한에서 강원도 일대에 제한적으로 분포한다. 특히 오대산 집단은 물황철나무의 남방한계지로서 유전자원보존의 중요성이 강조된다. 8개의 I-SSR primer로 유전다양성을 추정한 결과, Shannon의 다양성 지수(I)는 0.230, 이형접합도의 기대치(He)는 0.151로 유사한 생활사를 갖는 타 수종에 비해 유전다양성이 매우 낮게 나타났다. 유전적 군락을 확인하기 위해 공간적 자기상관성 분석을 수행한 결과, 조사 지역 내의 물황철나무 집단은 400 m 이내에서 유전적으로 유사한 군락구조를 갖고 있는 것으로 나타났다. 물황철나무 집단의 현지외 유전자 보존을 위한 표본추출 시, 개체 간 거리를 400 m 이상으로 두는 것이 효율적일 것으로 판단된다.

A Biologically Inspired New Hardware Fault Detection: immunotronic and Genetic Algorithm-Based Approach

  • This paper proposes a new immunotronic approach for the fault detection in hardware. The suggested method is, inspired by biology and its implementation is based on genetic algorithm. Tolerance conditions in the immunotronic system for fault detection correspond to the antibodies in the biological immune system. A novel algorithm of generating tolerance conditions is suggested based on the principle of the antibody diversity and GA optimization is employed to select mature tolerance conditions in immunotronic fault detection system. The suggested method is applied to the fault detection for MCNC benchmark FSMs (finite state machines) and its effectiveness is demonstrated by the computer simulation.

  • Nepal is rich country in terms of its vast array of biological diversity. The relationship between local communities and the biological diversity in Nepal is a very entangle one, whereby two-thirds of our population are heavily dependent upon the biodiversity for their survival. The destruction of biodiversity signifies the destruction of people's livelihoods and survival. Biodiversity and genetic resources conservation has been a most significant part of the Nepalese society due to its socio-economic and cultural importance and provides the human race trees for timber, fuel, food, industrial raw materials, pharmaceuticals, beverages and environmental stabilization. Threats to biodiversity at global level is of greater concern, specially, human activities are the greatest factor currently affecting biodiversity, through the use of natural resources by industry, agriculture, hunting, and energy generation.

First Record of the Monotypic Species, Nonparahalosydna pleiolepis (Polychaeta: Polynoidae) from Korean Waters, with Its DNA Barcoding Information

  • The aim of this study is to report monotypic species, Nonparahalosydna pleiolepis(Marenzeller, 1879) for the first time from Korean waters with its DNA barcoding data. We collected individuals of the species from the subtidal zone of southern coast of Korea through scuba diving. To estimate DNA barcoding gap, the pairwise genetic distances were calculated between N. pleiolepis and its congeners (Halosydna brevisetosa Kinberg, 1856 and Lepidonotus squamatus (Linnaeus, 1758)) based on the cytochrome c oxidase subunit I gene (COI). Inter-specific genetic distances ranged from 18.7% to 24.6%, while intra-specific genetic distance within N. pleiolepis ranged from 0.3% to 0.5%. The maximum intra-specific genetic distance among the three species was 1.4%. The morphological diagnosis of N. pleiolepis with a taxonomic note on the species were also provided.

  • 눈향나무(Juniperus chinensis var. sargentii Henry)는 사할린, 일본 등의 동북아시아와 한반도에서는 전국의 고산지대에서 자라는 상록성 소관목으로서 희귀 및 멸종 위기 식물(산림청)로 지정되어 있다. 본 연구에서는 한라산에 서식하는 눈향나무 집단의 분포형태 및 특성, 유전적 다양성과 공간적 유전구조를 파악하였다. 조사구(40m × 60m)에는 총 131개의 눈향나무 clump가 자생하고 있었으며 이들 전체 본수를 대상으로 군집지수를 계산한 바, 임의분포하고 있음을 확인하였다 모든 개체들에 대하여 ISSR 유전자형을 비교한 결과, 15개체는 클론으로, 나머지는 각기 서로 다른 genet으로 구성 되 어 있었다. 21개 의 ISSR 표지자를 바탕으로 계산한 Shannon의 다양성지수(I=0.463)는 적은 개체수와 제한적 분포에도 불구하고 유전적 다양성이 다른 수종에 비해 비교적 높은 편으로 나타났다. 공간적 자기상관 분석방법을 이용하여 공간적 유전구조를 파악한 결과, 조사지역내의 눈향나무 집단은 8m 이내에서 유전적으로 유사한 군락구조를 갖고 있는 것으로 나타났으며, 클론 번식이 공간적 유전 구조에 미치는 영향은 거의 없는 것으로 판단되었다.

Improved characterization of Clematis based on new chloroplast microsatellite markers and nuclear ITS sequences

  • Currently, there is a lack of genetic markers capable of effectively detecting polymorphisms in Clematis. Therefore, we developed new markers to investigate inter- and intraspecific diversity in Clematis. Based on the complete chloroplast genome of Clematis terniflora, simple sequence repeats were explored and primer pairs were designed for all ten adequate repeat regions (cpSSRs), which were tested in 43 individuals of 11 Clematis species. In addition, the nuclear ITS region was sequenced in 11 Clematis species. Seven cpSSR loci were found to be polymorphic in the genus and serve as markers that can distinguish different species and be used in different genetic analyses, including cultivar identification to assist the breeding of new ornamental cultivars.

Development of Molecular Biological Methods to Analyze Bacterial Species Diversity in Freshwater and Soil Ecosystems

  • A new method was developed for the rapid analysis of diverse bacterial species in the natural environment. Our method is based on PCR-single-strands-conformation polymorphism (PCR-SSCP) and selective isolation technique of single-stranded DNA. Variable V3 fragments of 16S rDNA were amplified by PCR with bacterial 16S rDNA primers, where one of the primers was biotinylated at the 5'-end. The biotinylated strands of the PCR products were selectively isolated by using streptavidin paramagnetic particles and a magnetic stand, to prevent SSCP analysis producing heteroduplexes from heterogeneous DNA samples. The selected strands were separated by electrophoresis on a polyacrylamide gel, and detected by silver staining. Analysis of PCR products from 8 bacterial strains demonstrated their characteristic DNA band patterns. In addition, changes in the structure of the bacterial community and species diversity in the microcosm treated with phenol could be monitored. After 3 weeks of incubation, phenol and its intermediate, 2-hydroxy-muconic-semialdehyde, were degraded by indigenous bacteria. These dominating bacterial populations were identified as strong bands on an SSCP gel. Therefore, this study provides useful tools for microbial community analysis of natural habitats.

Spatial and Temporal Genetic Diversity and Population Structure of Hemileia vastatrix from Peruvian Coffee Plantations

  • Population genetic studies of Hemileia vastatrix have been conducted in order to describe the evolutionary dynamics of the pathogen and the disease epidemiology as consequence of changes in disease management and host distribution occurred in Peru after the 2013 epidemic. These analyses were performed by sequencing the internal transcribed spacers of the nuclear ribosomal DNA (rDNA-ITS) of H. vastatrix collected from two coffee growing areas in 2014 and 2018. H. vastatrix population showed high haplotype diversity (Hd = 0.9373 ± 0.0115) with a low nucleotide diversity (π = 0.00322 ± 0.00018). Likewise, AMOVA indicated that fungus population has behaved as a large population without structuring by geographical origin and sampling years (FST = 0.00180, P = 0.20053 and FST = 0.00241, P = 0.19693, respectively). Additionally, the haplotype network based on intraspecific phylogenetic analysis of H. vastatrix using Peruvian and NCBI sequences revealed that Peruvian ancestral haplotypes, which were maintained in time and space, would correspond to the reported sequences of the races II and XXII. This result suggests that no substantial changes have occurred through time in Peruvian Hemileia vastatrix population.
