Some drugs may be limited in their clinical application due to their propensity towards their adverse effects. Toxicogenomic technology represents a useful approach for evaluating the toxic properties of new drug candidates early in the drug discovery process. Nitrofurantoin (NF) is clinical chemotherapeutic agent and antimicrobial and used to treatment of urinary tract infections. However, NF has been shown to result in pulmonary toxic effects. In this research, we revealed the changing expression gene profiles in BEAS-2B, human bronchial epithelial cell line, exposed to NF by using human oligonucleotide chip. Through the clustering analysis of gene expression profiles, we identified 136 up-regulated genes and 379 down-regulated genes changed by more than 2-fold by NF. This study identifies several interesting targets and functions in relation to NF-induced toxicity through a gene ontology analysis method including biological process, cellular components, molecular function and KEGG pathway.

Carcass weight (CW) is one of the most important economic traits in pigs, directly affecting the income of farmers. In this study, a genome wide association study was performed to detect significant single nucleotide polymorphisms (SNPs) affecting CW in pigs derived from a $F_2$ intercross between Landrace and Korean native pig (KNP). Using high-density porcine SNP chips, highly significant SNPs were identified on SSC12. Two candidate genes, LOC100523510 and LOC100621652, were subsequently selected within this region and further investigated. Within these candidate genes, five SNPs were identified and genotyped using the VeraCode GoldenGate assay. The results revealed that one SNP in the LOC100621652 gene and four SNPs in the LOC100523510 gene are highly associated with CW. These SNP markers can thus have significant applications for improving CW in KNP. However, the functions of these candidate genes are not fully understood and require further study.
With the introduction of DNA microarrays, a high throughput analysis of gene expression is now possible as a replacement to the traditional time-consuming Southern-blot analysis. This cDNA microarray should be ahighly favored technology in the area of molecular toxicology or analysis of environmental stresses.In this study, therefore, we developed a novel cDNA microarray for analyzing stress-specific responses in japanese Medaka fish. In the design and fabrication of this stress specific functional cDNA microarray, 123 different genes in Medaka fish were selected from eighteen different stress responsive groups and spotted on a 25${\times}$75 mm glass surface. After exposure of the fish to bisphenol A which is the one of the well-known endocrine disrupting chemicals (EDCs), over 1 or 10 days, the responses of the DNA chip were found to show distinct expression patterns according to the mode of toxic actions from environmental toxicants. As a results, they showed specific gene expression pattern to bisphenol A, additionally, the chemical spesific biomarkers could be suggested based on the chip analysis data. Therefore, this chip can be used to monitor stress responses of unknown and/or known toxic chemicals using Medaka fish and may be used for the further development of biomarkers by utilizing the gene expression patterns for known contaminants.
Background: As the number of households raising companion dogs increases, the pet genetic analysis market also continues to grow. However, most studies have focused on specific purposes or native breeds. This study aimed to collect genomic data through single nucleotide polymorphism (SNP) chip analysis of companion dogs in South Korea and perform genetic diversity analysis and SNP annotation. Methods: We collected samples from 95 dogs belonging to 26 breeds, including mixed breeds, in South Korea. The SNP genotypes were obtained for each sample using an AxiomTM Canine HD Array. Quality control (QC) was performed to enhance the accuracy of the analysis. A genetic diversity analysis was performed for each SNP. Results: QC initially selected SNPs, and after excluding non-diverse ones, 621,672 SNPs were identified. Genetic diversity analysis revealed minor allele frequencies, polymorphism information content, expected heterozygosity, and observed heterozygosity values of 0.220, 0.244, 0.301, and 0.261, respectively. The SNP annotation indicated that most variations had an uncertain or minimal impact on gene function. However, approximately 16,000 non-synonymous SNPs (nsSNPs) have been found to significantly alter gene function or affect exons by changing translated amino acids. Conclusions: This study obtained data on SNP genetic diversity and functional SNPs in companion dogs raised in South Korea. The results suggest that establishing an SNP set for individual identification could enable a gene-based registration system. Furthermore, identifying and researching nsSNPs related to behavior and diseases could improve dog care and prevent abandonment.
목 적 : Echinacea는 면역증강제로 이미 사용되고 있는 재래 식물로서 최근에 Echinacea의 추출물로 단구를 중심으로 면역세포들에 의한 면역증강효과에 대한 연구가 이루어지고 있다. 본 연구는 단구와 수지상세포에서 Echinacea에 의해 유전자의 발현이 증가되는 면역관련 유전자들을 cDNA microarray chip을 사용하여 선별하고 이들을 토대로 Echinacea의 면역증강 효과에 대한 연구를 할 때 기초 자료가 되고자 하였다. 방 법 : 실험 1과 2는 3명의 공여자의 말초혈 단구로 실험하였는데 실험 1은 단구에 최종 농도가 $50{\mu}g/mL$ 되게 Echinacea를 첨가하여 1일간 배양하였고, 실험 2는 실험 1의 대조군으로서 Echinacea를 첨가하지 않고 배양하였다. 실험 3과 4는 2명의 공여자의 단구로 실험하였는데 실험 3은 GM-CSF와 IL-4를 첨가하여 5일간 배양시켜 수지상세포로 분화시킨 뒤 Echinacea를 첨가하여 1일간 더 배양시켰고, 실험 4는 실험 3의 대조군으로서 수지상세포로 분화시킨 뒤 Echinacea를 첨가하지 않고 1 일간 더 배양하였다. Echinacea에 의한 단구와 수지상세포의 유전자발현 효과를 알아보기 위해서 cDNA microarray chip을 이용하여 대조군에 대한 실험군의 각 유전자의 발현비를 구하였다. Echinacea를 첨가하지 않은 단구(실험 2의 단구)에 대한 Echinacea를 첨가한 단구(실험 1의 단구)의 각 유전자들의 발현 비를 구하였고, Echinacea를 첨가하지 않은 수지상세포(실험 4의 수지상세포)에 대한 Echinacea를 첨가한 수지상세포(실험 3의 수지상세포)의 각 유전자들의 발현비를 구하였다. 여기서 실험 1과 2에서는 세 공여자의 단구에서 나온 유전자 발현비의 결과를, 실험 3과 4에서는 두 공여자의 수지상세포에서 나온 유전자 발현비의 결과를 평균하여 그 발현비가 2.5 이상 되는 것을 의미있게 발현된 유전자로 보았다. 결 과 : Echinacea를 첨가하지 않은 단구를 대조군으로 하여 Echinacea를 첨가한 단구의 유전자 발현비가 2.5 이상으로 증가한 것들 중 면역과 관계된 유전자들은 17개였다. Echinacea를 첨가하지 않은 수지상세포를 대조군으로 하여 Echinacea를 첨가한 수지상세포의 유전자 발현비가 2.5 이상으로 증가한 것들 중 면역과 관계된 유전자들은 24개였고, 실험에 사용한 수지상세포들은 모두 미성숙 수지상세포의 특징적인 표면항원들을 가지고 있음을 유세포 분석으로 확인하였다. Echinacea가 단구와 수지상세포 둘 다에서 의미있게 유전자발현비가 증가된 것들이 7개 있었는데, 이들은 CD44, IFI 30, MRC 1, CCR 7, CLK 2, syntenin, cytochrome C oxidase subunit VIII 등의 유전자들이었다. 특히 발현비가 3.5 이상으로 높은 유전자들을 그 발현비 순으로 나열하면 단구에서는 IFI 30, CLK 2, syntenin, superoxide dismutase 2 등 4개의 유전자들이 있었고, 수지상세포에서는 somatomedin A, methyl-CpG binding domain protein 3, IFI 30, small inducible cytokine subfamily A(Cys-Cys), member 22, ubiquitin-conjugating enzyme E2L 6, hexosaminidase B, nuclear factor of kappa light polypeptide gene enhancer in B-cells inhibitor epsilon, CCR 7 등 8개의 유전자들이 있었다. 결 론 : 본 연구는 Echinacea가 $CD14^+$ 단구 및 수지상세포에서 발현을 증가시키는 면역관련 유전자들을 cDNA microarray chip을 이용하여 검색하였고, 향후 이 유전자들을 기초로 정량적이고 기능적으로 분석할 수 있는 토대를 마련하였다.
본 연구는 배추에서 염 저항성 관련 유전자를 발굴하기 위해 수행되었다. 우선 염처리(250mM NaCl)된 순계배추 'Chiifu'를 이용한 KBGP-24K oligo chip 데이터[BrEMD(B. rapa EST and microarray database)]를 분석하였다. 그 결과, 염처리 시 크게 반응하는 202개의 unigene들을 1차 선발하였고, 이들 중 기능이 정확히 알려지지 않았으나 완전장을 갖추고 있는 1개의 유전자를 최종선발하여 BrSSR(B. rapa salt sensitive resistance)로 명명하였다. BrSSR은 94개의 아미노산으로 번역되는 총 285bp의 오픈리딩프레임을 가지고 있으며, DUF581 도메인을 지니고 있다. 염 저항성을 분석하기 위하여 BrSSR이 과발현된 pSL94 vector를 제작하여 담배에 형질전환시켰다. BrSSR이 과발현된 $T_1$ 세대 담배 형질전환체들은 PCR과 DNA blot 분석에 의해 선발하였다. Quantitative real-time RT PCR 분석 결과, 형질 전환된 담배에서 BrSSR의 발현이 대조군 보다 약 3.8배까지 높게 발현되었다. 이는 RNA blot 분석 결과와도 일치했다. 또한 표현형 분석에서 5일간 250mM NaCl 염 처리 후 BrSSR이 과발현된 형질전환체들이 대조군보다 우수한 염 저항성을 보여 주었다. 위 결과들에 근거하여 염 스트레스 환경 하에서 BrSSR 유전자의 과발현은 식물의 염 저항성을 향상과 매우 밀접한 관계가 있는 것으로 판단된다.
This study was conducted to detect ${\beta}$-lactam antibiotic-resistant genes in the 400 E coli isolates from porcine fecal samples in Korea by a DNA chip. The DNA chip contains the specific probe DNAs of the ${\beta}$-lactam antibiotic-resistant genes that had been labeled with a mixture of primer set designed to amplify specific genes (PSE, OXA, FOX, MEN, CMY, TEM, SHV, OXY and AmpC) using a multiplex polymerase chain reaction (PCR). Of 400 isolates 339 contained at least one ${\beta}$-lactamases gene. Resistance to ${\beta}$-lactamases was mediated mainly by AmpC (n = 339, 100%), and followed by TEM (n = 200, 59.0%), CMY (n = 101, 29.8%), PSE (n = 30, 8.9%) and both OXA and SHV genes (n = 20, 5.9%), while the FOX, MEN and OXY genes were not detected. The other sixty-one did not contain any ${\beta}$-lactamase genes even though they were resistant to antimicrobial drugs. In conclusion, the DNA chip system can be used as a rapid and reliable method for detecting of ${\beta}$-lactamases genes, which will help veterinarians select the antibiotics for monitoring and treating of animal diseases.
In this study we propose an automatic reading system for diagnostic DNA chips. We define a general specification for an automatic reading system and propose a possible implementation method. The proposed system performs the whole reading process automatically without any user intervention, covering image acquisition, image analysis, and report generation. We applied the system for the automatic report generation of a commercialized DNA chip for cervical cancer detection. The fluorescence image of the hybridization result was acquired with a $GenePix^{TM}$ scanner using its library running in HTML pages. The processing of the acquired image and the report generation were executed by a component object module programmed with Microsoft Visual C++ 6.0. To generate the report document, we made an HWP 2002 document template with marker strings that were supposed to be searched and replaced with the corresponding information such as patient information and diagnosis results. The proposed system generates the report document by reading the template and changing the marker strings with the resultant contents. The system is expected to facilitate the usage of a diagnostic DNA chip for mass screening by the automation of a conventional manual reading process, shortening its processing time, and quantifying the reading criteria.
본 연구에서는 국내에서 자생하는 백색부후균인 겨울우산버섯(Polyporus brumalis)을 소나무 시편에 배양하여 목재 처리에 의한 리그닌 분해효소의 활성변화를 조사하고 목재의 분해가 일어나는 동안 중량감소율 및 리그닌 감소율을 통해 분해능을 확인하고 여기에 관여하는 유전자의 발현을 조사하였다. SSC (Shallow Stationary Culture) 액체배지에 목재 시편을 넣고 겨울우산버섯을 배양하였을 때 무처리구에서는 laccase의 활성이 20일 이후 감소하는 반면, 시편 처리구에서는 활성이 계속 증가되었다. 특히, 60일 전후의 처리구에서 무처리구에 비해 10배 이상 높은 활성을 나타내었다. 또한, 겨울우산버섯에 의한 소나무칩의 중량 감소율과 리그닌 감소율은 80일 후 각각 23.4%와 6.3%로 나타났다. 40일 배양한 목질칩에서 분리한 겨울우산버섯의 pblac1의 유전자 발현은 무처리구에 비해 소나무 칩 처리구에서 약 3배 정도 높게 나타났다. 이상의 결과로 백색부후균에 의한 목재칩 처리에 의해 리그닌 분해효소의 활성이 증가되며 pblac1이 리그닌 분해에 중요한 역할을 하는 것으로 보여진다. 따라서 백색부후균의 리그닌분해효소 유전자 발현을 조절함으로써 리그닌 분해능이 우수한 균주 개발이 가능하고 목질에탄올 생산 전처리에 효율적으로 이용할 것으로 기대된다.
