Transcription Regulation Network Analysis of MCF7 Breast Cancer Cells Exposed to Estradiol

  • Background: In breast cancer, estrogen receptors have been demonstrated to interact with transcription factors to regulate target gene expression. However, high-throughput identification of the transcription regulation relationship between transcription factors and their target genes in response to estradiol is still in its infancy. Purpose: Thus, the objective of our study was to interpret the transcription regulation network of MCF7 breast cancer cells exposed to estradiol. Methods: In this work, GSE11352 microarray data were used to identify differentially expressed genes (DEGs). Results: Our results showed that the MYB (v-myb myeloblastosis viral oncogene homolog [avian]), PGR (progesterone receptor), and MYC (v-myc myelocytomatosis viral oncogene homolog [avian]) were hub nodes in our transcriptome network, which may interact with ER and, in turn, regulate target gene expression. MYB can up-regulate MCM3 (minichromosome maintenance 3) and MCM7 expression; PGR can suppress BCL2 (B-cell lymphoma 2) expression; MYC can inhibit TGFB2 (transforming growth factor, beta 2) expression. These genes are associated with breast cancer progression via cell cycling and the $TGF{\beta}$ signaling pathway. Conclusion: Analysis of transcriptional regulation may provide a better understanding of molecular mechanisms and clues to potential therapeutic targets in the treatment of breast cancer.

Expression of Glypican-3 is Highly Associated with Pediatric Hepatoblastoma: a Systemic Analysis

  • Objective: Glypican-3 (GPC3) is reported to be an oncofetal protein that is a useful diagnostic immunomarker for hepatoblastoma. However, the results are not inclusive. This study systemically investigated the association between expression of GPC3 and pediatric hepatoblastoma. Methods: Clinical studies evaluating the association were identified using a predefined search strategy. GPC3 immunohistochemistry was applied in the pathological diagnosis of hepatoblastoma using the monoclonal antibodies with formalin-fixed and paraffin-embedded specimens. Positive predictive rates for the association between expression of GPC3 and pediatric hepatoblastoma were calculated. Results: Specimens from four clinical studies which including 134 patients with pediatric hepatoblastoma tested by GPC3 immunohistochemistry were considered eligible for inclusion. Systemic analysis showed that, in all patients, pooled positive predictive rate of the association between expression of GPC3 and pediatric hepatoblastoma was 95.5% (128/134). Conclusion: This systemic analysis suggests that the expression of glypican-3 is highly associated with the diagnosis of pediatric hepatoblastoma.

  • We have generated transgenic mice that expressed mouse extracellular superoxide dismutase (EC-SOD) in their skin. In particular, the expression plasmid DNA containing human keratin K14 promoter was used to direct the keratinocyte-specific transcription of the transgene. To compare intron-dependent and intron-independent gene expression, we constructed two vectors. The vector B, which contains the rabbit -globin intron 2, was not effective for mouse EC-SOD overexpression. The EC-SOD transcript was detected in the skin, as determined by Northern blot analysis. Furthermore, EC-SOD protein was detected in the skin tissue, as demonstrated by Western blot analysis. To evaluate the expression levels of EC-SOD in various tissues, we purified EC-SOD from the skin, lungs, brain, kidneys, livers, and spleen of transgenic mice and measured its activities. EC-SOD activities in the transgenic mice skin were approximately 7 fold higher than in wild-type mice. These results suggest that the mouse overexpressing vector not only induces keratinocyte-specific expression of EC-SOD, but also expresses successfully functional EC-SOD. Thus, these transgenic mice appeared to be useful for the expression of the EC-SOD gene and subsequent analysis of various skin changes, such as erythema, inflamation, photoaging, and skin tumors.

Expression of vascular endothelial growth factor in oral squamous cell carcinoma

  • Objectives: The goal of this study was to determine the correlation of clinicopathological factors and the up-regulation of vascular endothelial growth factor (VEGF) expression in oral squamous cell carcinoma. Materials and Methods: Immunohistochemical staining of VEGF and quantitative real-time polymerase chain reaction (RT-PCR) of VEGF mRNA were performed in 20 specimens from 20 patients with oral squamous cell carcinoma and another 20 specimens from 20 patients with carcinoma in situ as a controlled group. Results: The results were as follows: 1) In immunohistochemical study of poorly differentiated and invasive oral squamous cell carcinoma, high-level staining of VEGF was observed. Significant correlation was observed between immunohistochemical VEGF expression and histologic differentiation, tumor size of specimens (Pearson correlation analysis, significance r>0.6, P<0.05). 2) In VEGF quantitative RT-PCR analysis, progressive cancer showed more VEGF expression than carcinoma in situ. Paired-samples analysis determined the difference of VEGF mRNA expression level between cancer tissue and carcinoma in situ tissue, between T1 and T2-4 (Student's t-test, P<0.05). Conclusion: These findings suggest that up-regulation of VEGF may play a role in the angiogenesis and progression of oral squamous cell carcinoma.

  • The purpose of this research is to investigate the influence of demographic and housing life-style variables on evaluation or choice criteria to the decision making for purchasing house. The results of this research were as follows ; 1) In analysis on housing life-style according to demographic variables, it showed that the age group had significant difference in decoration pursuits ; the educational group had significant difference in self-expression ; the income group had significant difference in self-expression and interior function. 2) In analysis on evaluation or choice criteria of decision making for purchasing house according to demographic variables, it showed that : the age group had significant difference in surrounding environment ; the educational group had significant difference in interior environment, interior or exterior facilty, apartment management, economics and surrounding environment ; the income group had significant difference in avail of approach, convenience facilities, apartment management, economics and surrounding environment. 3) In analysis the influence of demographic and housing life-style variables on evaluation or choice criteria to decision making for purchasing house, it was effected on educational level, decoration pursuit, practicality and ostentation in interior environment ; decoration pursuit, self-expression, interior function and practicality in interior or exterior facility ; decoration pursuit, practicality and ostentation in avail ability of approach and convenience facilities ; self-expression, practicality and ostentation in apartment management and economics ; age level, income level, decoration pursuit, self-expression, practicality and ostentation in surrounding environment.

Gene Co-Expression Network Analysis of Reproductive Traits in Bovine Genome

  • Many countries have implemented genetic evaluation for fertility traits in recent years. In particular, reproductive trait is a complex trait and need to require a system-level approach for identifying candidate genes related to the trait. To find the candidate gene associated with reproductive trait, we applied a weighted gene co-expression network analysis from expression value of bovine genes. We identified three co-expressed modules associated with reproductive trait from bovine microarray data. Hub genes (ZP4, FHL2 and EGR4) were determined in each module; they were topologically centered with statistically significant value in the gene co-expression network. We were able to find the highly co-expressed gene pairs with a correlation coefficient. Finally, the crucial functions of co-expressed modules were reported from functional enrichment analysis. We suggest that the network-based approach in livestock may an important method for analyzing the complex effects of candidate genes associated with economic traits like reproduction.

  • In this study, we discuss ways to environmental values education from sentences on environmental education textbooks. Values education is very important territory in environmental education. But school environmental education has some different idea about how to teach that. One way is to teach directly. The other way is to teach in a roundabout way. These days many researches said that roundabout way is better. The purpose of this study is to find out good ways to values education in environmental education. So we analyzed sentences on four environmental education textbooks of middle school. The analysis is limited body of textbooks. And we found immediate appropriateness expression for values education. The study results are as follows. There are 420 immediate expression in textbooks. That is 11% of whole expressions. And 6 big Units of textbooks have not difference about that expression. Most last sentences of class are immediate expressions. So authors of textbook will have mind about good values education method. One method is to use many interrogative sentences. Interrogative sentences help that student have values of themselves.

A Study on the Analysis of Expression Types of Design Carpet (디자인 카펫의 표현 유형 분석에 관한 연구)

  • Recently, interest of consumers in home furnishing products has increased steadily because of the increased time spent at home due to COVID-19. Among them, carpets made of various materials and technologies are becoming popular interior item. Academic and industrial sectors agreed on the need to produce premium design carpets. Prior research on carpet design was mostly focused on patterns, history, with insufficient investigations on the type. Therefore, the purpose of this study was to provide basic data to develop premium design carpets by analyzing their expression types. To analyze expression types, this study covered about 400 design carpets surveyed on the websites of eight major carpet companies from January 2021 to March 2021. Based on the analysis results, the five expression types of are as follows. Firstly, the expression type was expressed in various atypical forms that was deviated from the formal form. Secondly, it was a type that improves visual and tactile effects through a variety of 3-D textures. Thirdly, it was a type of diversification of motifs, which was based on the works of artists and designers in various fields. Fourthly, it was a type that combines two or more different materials and techniques. Finally, it was a modular type that can be applied in various ways to various spaces. Based on the analysis results of this study, it is hoped that the data will be helpful to produce premium design carpets in Korea.

Analysis of Indoleamine 2-3 Dioxygenase (IDO) and EGFR Co-expression in Breast Cancer Tissue by Immunohistochemistry

  • Background: To determine the amount of co-expression of IDO and EGFR in breast cancer patients. Materials and Methods:In order to obtain the distribution of co-expression of IDO and EGFR in breast cancer, we tested 110 breast cancer paraffin tissue blocks with immunohistochemical methods. Then we investigated the relationship between the diagnostic and pathologic characteristics (tumor size, lymph node status, histologic grade, the gene expression of ER, PR, HER2, p53, Ki67 and PCNA) with the situation of co-expression of IDO and EGFR by reviewing the medical records of 32 breast cancer patients. Results: Among 110 breast cancers, 32 cases demonstrated IDO and EGFR co-expression (29.1%), IDO and EGFR synchronous co-expression being found in 19.1% and asynchronous in 10.0%. Conclusions: IDO and EGFR were co-expressed in breast cancer, including synchronous and asynchronous co-expression. The results suggest that considering IDO and EGFR as two indicators for breast cancer treatment or prognosis analysis provides a potential option of individual treatment for the portion of breast cancer patients with co-expression of IDO and EGFR.

Comparative Genome-Scale Expression Analysis of Growth Phase-dependent Genes in Wild Type and rpoS Mutant of Escherichia coli

  • Numerous genes of Escherichia coli have been shown to growth phase-dependent expression throughout growth. The global patterns of growth phase-dependent gene expression of E. coli throughout growth using oligonucleotide microarrays containing a nearly complete set of 4,289 annotated open reading frames. To determine the change of gene expression throughout growth, we compared RNAs taken from timecourses with common reference RNA, which is combined with equal amount of RNA pooled from each time point. The hierarchical clustering of the conditions in accordance with timecourse expression revealed that growth phases were clustered into four classes, consistent with known physiological growth status. We analyzed the differences of expression levels at genome level in both exponential and stationary growth phase cultures. Statistical analysis showed that 213 genes are shown to, growth phase-dependent expression. We also analyzed the expression of 256 known operons and 208 regulatory genes. To assess the global impact of RpoS, we identified 193 genes coregulated with rpoS and their expression levels were examined in the isogenic rpoS mutant. The results revealed that 99 of 193 were novel RpoS-dependent stationary phase-induced genes and the majority of those are functionally unknown. Our data provide that global changes and adjustments of gene expression are coordinately regulated by growth transition in E. coli.
