  • 삼성종합기술원에서는 인간의 genomic DNA의 이상을 발견하여 이와 연관된 질병을 진단하는 DNA chip을 개발하고 있다. 이를 위하여 특정한 염기서열의 변화에 따라 민감하게 hybridization strength가 변화하는 oligomer를 선택해야 한다. 따라서, specificity가 가장 큰 probe를 골라내야 한다. 여기에는 열역학적인 고려와 여러가지 물리화학적인 approximation이 사용되며, DNA chip 생산 공정에 의존하는 요소도 포함되어 있다 모든 생산용 data와 결과의 분석은 database를 기반으로 이루어지며, 자동화된 통계적 분석법과 최적화 방법이 함께 사용된다.

Inhibition of Sma I, Ava I, Nae I, and Xma I endonuclease activities by the methylation of DNA with Hpa II methylase (제한효소 Sma I, Xma I, AVa I, Nae I의 DNA절단반응에 있어서 Hpa II methylation의 억제효과)

  • The DNA methylated by Hpa II methylase was not cleaved by Sma, I, Ava I and Nae I endonucleases. This experimental data could be interpreted as strong evidences that Sma I, Ava I and Nae I methylases which yet to be isolated would methylate on the inmost cytosine nucleotide within their hexameric recognition sequences. The facts that Sma I, Ava I and Nae I endonucleases can not cleave the DNA methylated by Hpa II methylase are the valuable informations for protecting DNAs upon cleavage reactions by Sma I, Ava I and NAe I endonucleases especially for cDNA insertion experiments into vector DNAs using Sma I, Ava I and Nae I oligonucleotide linkers. In the case of Xma I endonuclease, partially cleaved DNA fragments were observed although the reaction rate was greatly decreased. This result implies that the methylation site of Xma I methylase which yet to be isolated would not be the same as that of Hpa II methylase in Xma I sequence.

Collaborative Effect of CuZnSOD and Human AP Endonuclease against Oxidative Stress

  • The defenses against free radical damage include specialized repair enzymes that correct oxidative damages in DNA, and detoxification systems such as superoxide dismutases. These defenses may be coordinated genetically as global responses. We hypothesized that the expression of the SOD and the DNA repair genes would inhibit DNA damage under oxidative stress. Therefore, the protection of E. coli mutants deficient in SOD and DNA repair genes $(sod^-\;xth^-\;and\;nfo^-)$ was demonstrated by transforming the mutant strain with a plasmid pYK9 which encoded Photobacterium leiognathi CuZnSOD and human AP endonuclease. The results show that survival rates were increased in $sod^+\;xth^-\;nfo^+$ cells compared to $sod^-\;xth^-\;ap^+,\;sod^-\;xth^-\;ap^-,\;and\;sod^+\;xth^-\;ap^-$ cells under oxidative stress generated from 0.1 mM Paraquat or 3 mM $H_2O_2$. The data suggested that, at least, SOD and DNA repair enzymes may have collaborate protection and repair of the damaged DNA. Additionally, both enzymes are required for protection against free radicals.

Identification of Prevotella intermedia ATCC 25611 Using Pi29-L DNA Probe. (Pi29-L DNA 프로브를 이용한 Prevotella intermedia ATCC 25611의 동정)

  • Recently, we introduced a new method for rapid screening of bacterial species- or subspecies-specific DNA probes, named “inverted dot blot hybridization screening method”. We then applied this method to develop species- or strain- specific DNA probes for Prevotella intermedia and Prevotella nigrescens. In those studies, among 96 candidate DNA probes which were screened by the new method, 5 probes were confirmed as being putatively strain-specific : 3 probes for P. nigrescens 9336 (ATCC 33563), one for each p. intermedia ATCC 25611 and one for P. nigrescens G8-9K-3 (ATCC 49046). In the present study, we evaluated by Southern blot analysis a DNA probe Pi29-L, one of the 96 candidate probes described above, whether it is specific for the strain ATCC 25611 off. intermedia. Our data show that the probe Pi29-L is potentially P. intermedia ATCC 25611-specific, which can be useful for the detection and identification of the strain, particularly in maintenance of the strain.

  • In order to obtain insight into the repair mechanism of DNA containing thymine photo-dimer, the conformation of the duplex d(GCGGTTGGCG).d(CGCCAACCGC) with a thymine dimer incorporated has been studied by proton NMR. NOE data show that, although the local environment around the thymine dimer is altered, the gross structural changes are relatively small. T$_4$endonuclease V exhibited a conformational change on complex formation with DNA. This conformational change occurred around histidine 16 which was close to tyrosine 129 located in the aromatic segment (WYKYY) near the C-terminus. It is likely that the interaction between T$_4$endonuclease V and DNA is strong since the complex was not dissociated up to 1.6 M NaCl.

  • The non-coding DNA in eukaryotic genomes encodes a language which programs chromatin accessibility, transcription factor binding, and various other activities. The objective of this short report was to determine the impact of primary DNA sequence on the epigenomic landscape across 200-base pair genomic units by integrating nine publicly available ChromHMM Browser Extensible Data files of the Encyclopedia of DNA Elements (ENCODE) project. The nucleotide frequency profiles of nine chromatin annotations with the units of 200 bp were analyzed and integrative Markov chains were built to detect the Markov properties of the DNA sequences in some of the active chromatin states of different ChromHMM regions. Our aim was to identify the possible relationship between DNA sequences and the newly built chromatin states based on the integrated ChromHMM datasets of different cells and tissue types.

  • The polychaete Scolelepis (Scolelepis) sagittaria was originally described from Japanese waters and subsequently reported from Korean waters. In this study, we determined for the first time the mitochondrial cytochrome c oxidase subunit I (COI), 16S ribosomal DNA (16S rDNA), and nuclear 18S ribosomal DNA (18S rDNA) sequences of Korean specimens of S. (S.) sagittaria. We also assessed intraspecific variation in the shape of the prostomium of this species based on an examination of 247 individuals. All materials were collected from intertidal sandy beaches of the Korea Strait. The molecular data and morphological observations reported herein will contribute to gaining a better understanding of the taxonomic relationships among members of the genus Scolelepis.

  • Amynthas hupeiensis with 6/7/8/9 intersegmental spermathecal pores keys to the sieboldi-group in Sims and Easton (1972). Two pairs of round genital papillae are always between segments 17/18 and 18/19, and male pore regions are positioned in between the genital papillae. Korean Amynthas hupeiensis is usually collected from various agroecosystems. Description of the Amynthas hupeiensis is provided, including illustrations of ventral view and spermathecae, DNA barcoding data, and photo.

Bootstrapping of Hanwoo Chromosome17 Based on BMS1167 Microsatellite Locus

  • LOD scores and a permutation test for detecting and locating quantitative trait loci (QTL) from the Hanwoo economic trait have been described and we selected a considerable major BMS1167 locus for further analysis. K-means clustering analysis, for the major DNA marker mining of BMS1167 microsatellite loci in Hanwoo chromosome17, has been tried and three cluster groups divide four traits. The three cluster groups are classified according to eight DNA marker bps. Finally, we employed the bootstrap test method to calculate confidence intervals using the resampling method to find major DNA markers. We conclude that the major marker of BMS1167 locus in Hanwoo chromosome17 is only DNA marker 100bp.

ENCODE: A Sourcebook of Epigenomes and Chromatin Language

  • Until recently, since the Human Genome Project, the general view has been that the majority of the human genome is composed of junk DNA and has little or no selective advantage to the organism. Now we know that this conclusion is an oversimplification. In April 2003, the National Human Genome Research Institute (NHGRI) launched an international research consortium called Encyclopedia of DNA Elements (ENCODE) to uncover non-coding functional elements in the human genome. The result of this project has identified a set of new DNA regulatory elements, based on novel relationships among chromatin accessibility, histone modifications, nucleosome positioning, DNA methylation, transcription, and the occupancy of sequence-specific factors. The project gives us new insights into the organization and regulation of the human genome and epigenome. Here, we sought to summarize particular aspects of the ENCODE project and highlight the features and data that have recently been released. At the end of this review, we have summarized a case study we conducted using the ENCODE epigenome data.
