Characterization of Phylogenetic Incongruence among Protein Coding Genes of Vibrio Strains Pathogenic to Humans (인체 병원성 비브리오 균주간 유전자 계통의 불일치성 분석)

  • Lateral gene transfer (LGT) of genes from other bacteria into Vibrio cholerae is expectable because of the pronounced natural competence of the bacterium. In this study, quantitative aspects of LGT among the three species of Vibrio pathogenic to humans were characterized. Genome sequences of V. cholerae N16961, V. parahaemolyticus RIMD2210633, V. vulnificus CMCP6, and Escherichia coli K12 substrain MG1655 were analyzed to determine orthologous quartets of protein coding genes present in all four genomes. Phylogenetic analyses on the quartets were conducted to resolve vertical versus lateral patterns of gene polymorphisms based on congruence versus incongruence of phylogenetic trees. About 70% of the quartets could be resolved as either cohesive topology (75%) or LGT tree topologies (25%). The amount of LGT genes in Vibrio spp. appeared to be abnormally high for a genus and comparable to those of families. Patched distributions of LGT from different donors were observed on a chromosome. In the small chromosome of V. cholerae, physical linkages among LGT loci spanned half the length of the chromosome. Either accumulative selection for the donor alleles in LGT or presence of large-scale LGT events was hypothesized. These findings warrant further studies on the nature of donor-specificity of LGT alleles and its influence on evolution of Vibrio virulence to humans.

  • The genotoxicity of pendimethalin [N-(l-ethylpropyl)-2, 6-dinitro-3, 4-xylidine, C$\_$13/H$\_$19/N$_3$O$_4$, M.W.=281.3, CAS No. 40487-42-1], one of selective herbicide, was evaluated in bacterial gene mutation system, chromosome aberration in mammalian cell system and in vivo micronucleus assay with rodent. In bacterial gene mutation assay, pendimethalin revealed dose-dependent mutagenic potential in 313 ∼ 5,000 ${\mu}$g/plate of Salmonella typhimurium TA 98 and TA 1537 both in the absence and presence of S-9 metabolic activation system, and TA 100 only in the absence of S-9 mixture. In the TA 1535, slight increase of revertant was also observed in the presence of S-9 metabolic activation system. No mutagenic potential was observed in the TA 1535 without metabolic activation system and TA l00 in the presence of S-9 mixture. In mammalian cell system using Chinese hamster lung (CHL) fibroblast, no clastogenicity of pendimethalin was observed both in the absence and presence of S-9 metabolic activation system in the concentration range of 2.32∼9.28 ${\mu}$g/ml. And also, in vivo bone marrow micronucleus assay, pendimethalin revealed no clastogenic potential in the dose range of 203∼810 mg/kg body weight after oral administration in mice. Consequently, in vitro chromosome aberration with mammalian cells and in vivo bone marrow micronucleus assay revealed no clastogenic potential of pendimethalin. However, pendimethalin revealed mutagenic potential in bacterial gene mutation assay.

Variation in Chromosome Number in Early Generation from Cross between Hexaploid Triticale(X Triticosecale Wittmack) and Wheat (Triticum aestivum L.) (6배체 트리티케일X밀 잡종 초기 세대의 염색체수 변이)

  • This experiment was carried out to obtain the information on the variation of chromosome number in pollen mother cell (PMC) and somatic cell of the progeny from the cross between hexaploid triticale cv. Sinkihomil and five hexaploid wheat varieties. The results were summarized as follows: Number of uni-, bi- and tri-valent in PMC was 11.9, 14.4 and 0.44, respectively, in the F$_1$ between triticale and wheat. Significant positive correlation between the pollen fertility and seed set rate, pollen fertility and bivalent number of PMC, and seed set rate and bivalent number of PMC, and negative correlation between pollen fertility and uni-or tri-valent of PMC in the cross between triticale and wheat were detected. F$_1$ (crossed seed) had 42 chromosomes, F$_2$ and F$_1$/P$_1$ showed high frequency of hyperploid (42-49) and F$_1$/P$_2$ showed high frequency of hypoploid (36- 42), which suggest non-random segregation for somatic chromosome number. in the cross between the triticale and wheat.

Identification of Nucleolus Organizer Regions of Korean Cattle Chromosomes by AgNOR Staining (AgNOR 염색법에 의한 한우 염색체의 Nucleolus Organizer Regions 양상 분석)

  • Nucleolus Organizer Regions (NORs) are the specific chromosome sites where ribosomal genes are located and highly expressed. We have applied the AgNOR staining to identify the distribution of NORs in the chromosomes of Korean Cattle. We have also studied the NORs pattern on the cells originated from different breeds, tissues and sex. Peripheral blood from forty-four Korean Cattle and Holstein was cultured for chromosme preparation. The fibroblast culture from biopsied ear skins was also conducted for chromosome analysis. The distribution of NORs was analyzed by sequential Ag staining and G-banding on metaphases of the cells. In Korean Cattle, the NORs are localized on the telomeres of the five chromosome pairs number 2, 3, 4, 11 and 28. The number of NORs per metaphase ranged from 2 to 10 giving a mean value of 5.6. The number of NORs per cell varied among individuals and cells within same individual. The size of NORs also differed in NO-chromosomes. The number of NORs was significantly different between Korean Cattle and Holstein, fibroblasts and lymphocytes, and male and female. However, the distribution and frequency of NORs were similar among the cells regardless of breeds, tissues, and sex.

Salt tolerant rice cv Nona Bokra chromosome segments introgressed into cv Koshihikari improved its yield under salinity through retained grain filling

  • Salt stress is one of the deteriorating abiotic stresses due to the climate change, which causes over-accumulation of $Na^+$ and $Cl^-$ ions in plants and inhibits the growth and yield of rice especially in coastal Southeastern Asia. The yield components of rice plant (panicle number, spikelet number per panicle, 1000-grain weight, % of ripened grains) that are majorly affected by salt stress vary with growth stages at which the plant is subjected to the stress. In addition, the salt sensitivity of each yield component differs among rice varieties even when the salt-affected growth stage was same, which indicates that the physiological mechanism to maintain each yield component is different from each other. Therefore, we hypothesized that rice plant has different genes/QTLs that contribute to the maintenance of each yield component. Using a Japanese leading rice cultivar, Koshihikari, and salt-tolerant Nona bokra's chromosome segment substitution lines (CSSLs) with the genetic background of Koshihikari (44 lines in total) (Takai et al. 2007), we screened higher yielding CSSLs under salinity in comparison to Koshihikari and identified the yield components that were improved by the introgression of chromosome segment(s) of Nona bokra. The experiment was conducted in a salinized paddy field. One-month-old seedlings were transplanted into a paddy field without salinity. These were allowed to establish for one month, and then the field was salinized by introducing saline water to maintain the surface water at 0.4% salinity until harvest. The experiments were done twice in 2015 and 2016. Although all the CSSLs and Koshihikari decreased their yield under salinity, some CSSLs showed relatively higher yield compared with Koshihikari. In Koshihikari, all the yield components except panicle number were decreased by salinity and % of ripened grains was mostly reduced, followed by spikelet number per panicle and 1000-grain weight. When compared with Koshihikari, keeping a higher % of ripened grains under salinity attributed to the significantly greater yield in one CSSL. This indicated that the % of ripened grains is the most sensitive to salt stress among the yield components of Koshihikari and that the Nona bokra chromosome segments that maintained it contributed to increased yield under salt stress. In addition, growth analyses showed that maintaining relative growth rate in the late grain filling stage led to the increased yield under salt stress but not in earlier stages.

  • Single nucleotide polymorphisms (SNPs) are the most abundant forms of human genetic variations and resources for mapping complex genetic traits and disease association studies. We have constructed a linkage disequilibrium (LD) map of chromosome 22 in Korean samples and compared it with those of other populations, including Yorubans in Ibadan, Nigeria (YRI), Centre d'Etude du Polymorphisme Humain (CEPH) reference families (CEU), Japanese in Tokyo (JPT) and Han Chinese in Beijing (CHB) in the HapMap database. We genotyped 4681 of 111,448 publicly available SNPs in 90 unrelated Koreans. Among genotyped SNPs, 4167 were polymorphic. Three hundred and five LD blocks were constructed to make up 18.6% (6.4 of 34.5 Mb) of chromosome 22 with 757 tagSNPs and 815 haplotypes (frequency $\geq$ 5.0%). Of 3430 common SNPs genotyped in all five populations, 514 were monomorphic in Koreans. The CHB + JPT samples have more than a 72% overlap with the monomorphic SNPs in Koreans, while the CEU + YRI samples have less than a 38% overlap. The patterns of hot spots and LD blocks were dispersed throughout chromosome 22, with some common blocks among populations, highly concordant between the three Asian samples. Analysis of the distribution of chimpanzee-derived allele frequency (DAF), a measure of genetic differentiation, Fst levels, and allele frequency difference (AFD) among Koreans and the HapMap samples showed a strong correlation between the Asians, while the CEU and YRI samples showed a very weak correlation with Korean samples. Relative distance as a quantitative measurement based upon DAF, Fst, and AFD indicated that all three Asian samples are very proximate, while CEU and YRI are significantly remote from the Asian samples. Comparative genome-wide LD studies provide useful information on the association studies of complex diseases.

  • Characterization of quantitative trait loci (QTL) was investigated in the experimental crosses between Berkshire and Yorkshire breed. A total of 525 F$_2$ progenies from 65 matting of F$_1$ Parents were produced. Phenotypic measurements included average daily gain (ADG), average back fat thickness (ABF), and loin eye area (LEA). To identify the presence of QTL for reproductive performance, birth weight (BWT) and body weight at 16 days (16DAY) were included as indirect trait. QTL segregation was deduced using 8 markers assigned to chromosome 2 (SSC2). Quantitative trait locus analyses were performed using interval mapping by regression under line-cross model. Presence of imprinting was tested under the statistical model that separated the expression of paternally and maternally inherited alleles. To set the evidence of QTL presence, significance thresholds were derived by permutation following statistical tests, respectively. Genome scan revealed significant evidence for three quantitative trait loci (QTL) affecting growth and body compositions, of which two were identified to be QTL with imprinting expression mode near the ICF II gene region. For average back fat thickness (ABF), a paternally expressed QTL was found on chromosome 2 (SSC2). A paternally expressed QTL affecting loin eye area (LEA) was found in the region of SSC2 where evidence of imprinted QTL was found for average back fat thickness (ABF). For average daily gain (ADG), QTL expressed with Mendelian mode was found on chromosome 2 (SS2). Also, QTL affecting average daily gain (ADC), was identified to be expressed with Mendelian express mode.

  • Genes on the long arm of Y chromosome, particularly interval 6, are believed to playa critical role in human spermatogenesis. The objective of this study was to validate a sequenced-tagged site(STS)-mapping strategy for the detection of Yq microdeletion and to use this method to determine the proportion of men with Yq microdeletions in idiopathic, obstructive, nonobstructive azoospermia, severe OATS and in normal males. We analyzed three STS markers mapped to interval 6 within long arm of the Y chromosome from 106 nonobstructive, 30 obstructive azoospermia, 15 severe OATS patients, and normal 42 males in Korean men. By PCR, we tested leukocyte DNA, for the presences of STS markers(DAZ, sY129 and sY134) and SRY gene as internal control. And PCR results were confirmed by Southern hybridization, and were investigated by SSCP analysis for DAZ gene mutation. None of 42 normal males and 30 obstructive azoospermia had microdeletions, Of the 15 severe OATS typed with DAZ, sY129 and sY134, 3(20.0%) patients failed to amplify 1 or more STS markers, and of the 106 nonobstructive azoospermia typed with DAZ, sY129 and sY134, 12(11.3%) patients failed to amplify 1 or more STS markers. From these results, high prevalence(12.4%) of Yq deletion(DAZ, sY129, sY134) in men with nonobstructive idopathic azoospermia and severe OATS were observed in Korean infertility patients. To avoid the infertile offspring by assisted reproductive technique using ICSI or ROSI, genetic diagnosis will be needed in IVF-ET program.

  • The effects of X-irradiation on the mitotic activity, the chromosome aberration and the DNA synthetic pattern in synchronized human kidney cells treated with 5-AU were measured in the present experiment. When 5-AU was added, mitotic activity was markedly suppressed. After removal of the cells from the chemical, its activity proceeded synchronouly and reached peaks at hours 10. In 5-AU+100R groups, it was observed the X-ray caused mitotic delay, the irregularity of the time when mitotic peak appeared and the inhibiton of mitotic activity. In the control group, chromosome aerrations per cell was 0.030, whereas 0.147 in 5-AU treated group. In 5-AU+100R and 5-AU+200R groups, chromosome aberrations per cell were 0.583 and 0.669 respectively and the average chromosome aberrations per cell per R was 0.0035. 5-AU increased the frequency of labeled metaphases together with labeling intensity, and this is thought to be due to the accumulation of cells by 5-AU at S stage. On the contrary, X-ray decreased the labeling intensity and the frequency of labeled metaphases.

Identification of Quantitative Traits Loci (QTL) Affecting Growth Traits in Pigs

  • Molecular genetic markers were used to detect chromosomal regions which contain economically important traits such as growth, carcass, and meat quality traits in pigs. A three generation resource population was constructed from a cross between Korean native boars and Landrace sows. A total of 240 F2 animals from intercross of F1 was produced. Phenotypic data on 17 traits, birth weight, body weights at 3, 5, 12, and 30 weeks of age, teat number, carcass weight, backfat thickness, body fat, backbone number, muscle pH, meat color, drip loss, cooking loss, water holding capacity, shear force, and intramuscular fat content were collected for F2 animals. Animals including grandparents (F0), parents (F1), and offspring (F2) were genotyped for 80 microsatellite markers covering from chromosome 1 to 10. Least squares regression interval mapping was used for quantitative trait loci (QTL) identification. Significance thresholds were determined by permutation tests. A total of 10 QTL were detected at 5% chromosome-wide significance levels for growth traits on SSCs 2, 4, 5, 6, and 8.
