Regulation of Expression of the Bacillus caldolyticus Pyrimidine Biosynthetic Operon by pyrR Gene, an Autogenous Regulator

  • The pyrR gene of the pyrimidine biosynthesis (pyr) operon of the thermophile Bacillus caldolyticus, encoding a uracil phosphoribosyltransferase (UPRTase), turned to rely as a pyr operon regulator. It has been proposed that PyrR mediates transcriptional termination-antitermination at three intercistronic regions of the par operon (S.-Y Ghim and J. Neuhard, J. Bacteriol.,176, 3698-3707, 1994). In this research, a plasmid carrying the pyrR region of B. caldolyticus could restore a pyrimidine regulation in a pyrR mutant of B. subtilis. Expression of pyrR was found to increase 6-7 fold during pyrimidine starvation. Additionally, a highly conserved nucleotide sequence which may constitute the binding site for a PyrR protein (PyrR-binding loop) in transcript was staggested. Alternative antiterminator and terminator structures involving three conserved motifs in front of the pyrR, pyrP and pyrB genes, respectively, are proposed to account for the observed regulation pattern.

Gene Family Shuffling을 이용한 Cytidine Deaminase 활성 증가 (Enhanced Activity of Cytidine Deaminase by Gene Family Shuffling.)

  • PCR방법을 기본으로 한 in vitro recombination과 대장균 cdd 돌연변이주에서의 발현을 통하여 family shuffling이 수행되었다. 고온성 Bacillus caldolyticu와 B. stearothermophilus 유래의 시티딘 디아미나제을 코드하는 cdd 유전자를 shuffling하였다. 이것을 대장균 cdd 돌연변이주에 형질전환 시킨 후 uraci이 없는 AB배지에서의 생존을 통하여 150개의 돌연변이 균주를 얻을 수 있었으며, 그 중 연구를 위하여 4주(SH1067, SH1077, SH1086, 및 SH1118)를 선택하였다. 선택한 4주의 염기서열을 분석한 결과, 수 회의 point mutation과 recombination이 각각 일어났음을 확인 할 수 있었다. 특히 SH1067의 경우,$ 80^{\circ}C$에서 B. stearothemophilus 에서 유래한 7101의 시티딘 디아미나제 활성과 비교하여 770배 이상의 증가를 보여주었다.

저온성균 Sporosarcina psychrophilia로부터 Aspartate Transcarbamylase 유전자의 클로닝 및 염기서열 분석 (Molecular Cloning and Nucleotide Sequence Analysis of pyrB Gene Encoding Aspartate Transcarbamylase from Psychrophilic Sporosarcina psychrophilia)

  • 저온성 균인 Sporosarcina psychrophilia의 염색체 DNA를 추출하여 Sau3AI으로 부분 절단하고 pUC19 vector에 ligation 시킨 후, Escherichia coli pyrB mutant 균주에 형질전환하여 uracil이 없는 AB배지에서 생존하는 균주를 선택한 후, 그 plasmid를 분리하여 pSMI과 pSM2라고 명명하였다. 두 plasmid의 염기배열을 결정한 결과 pSM2 insert DNA는 pSMl insert DNA 부분을 포함하는 2,606 nucleotide 단편이었다. 염기서열을 분석하였을 때 이것은 1개의 완전한 open reading frame(ORF)과 2개의 부분 ORFs를 포함하고 있었다. 두 번째 위치한 완전한 ORF는 Bacillus caldolyticus aspartate transcarbamylase(pyrB)와 아미노산 서열 수준에서 59% 상동성을 보였고, 첫 번째와 세 번째 위치한 부분적 ORFs는 각각 Bacillus속의 uracil permease(pyrP)와 dihydoorotase(pyrC)와 높은 상동성을 보였다. 그리고 pyrB와 pyrP사이에 intergenic 부분에는 잠재적인 terminator, antiterminator, anti-antiterminator 구조를 포함하고 있었다. 이러한 결과는 S. psychrophilia pyrimidine 생합성에 관련된 유전자들은 다른 Bacillus속에서 알려진 바와 같이 유전자군을 형성하고 있을 것으로 추정했다. S. psychrophilia pyrB 유전자의 생성물을 과다발현 시키고 정제해서 그 단백질을 SDS-PAGE로 확인한 결과 27 kDa 부근에서 band를 확인할 수 있었으며, 정제한 단백질도 ATCase 효소활성을 지니고 있었다.

  • Regulation of pyrimidine nucleotide synthesis has been studied extensively in enteric bacteria and Bacillus species. Varieties of control modes have been proposed for regulation of pyrimidine nucleotide biosynthetic (pyr) genes. In Bacillus caldolyticus and B. subtilis, it has been proved that pyrimidine de novo biosynthetic operon is controlled by a regulatory protein PyrR-mediated attenuation. Another Gram-positive bacteria including Enterococcus faecalis, Lactobacillus plantarum, and wctococcus lactis have been found to constitute a pyr gene cluster containing the pyrR gene. In addition, it has been proposed that the structure of the 5' leader region of the Gram-negative extreme thermophile Thermus strain Z05 pyr operon provides a novel mechanism of PyrR-dependent coupled transcription-translation attenuation. Bacterial genome sequencing projects have identified the PyrR homologues in Haemophilus influenzae, Synechocystis sp., Mycobacterium tuberculosis, Streptococcus pneumoniae, S. pyogenes, and Clostridium acetobutylicum, which are currently investigating for their physiological functions.

Thermostability of Chimeric Cytidine Deaminase Variants Produced by DNA Shuffling

  • The DNA shuffling technique has been used to generate libraries of evolved enzymes in thermostability. We have shuffled two thermostable cytidine deaminases (CDAs) from Bacillus caldolyticus DSM405 (T53) and B. stearothermophilus IFO12550 (T101). The shuffled CDA library (SH1067 and SH1077 from the first round and SH2426 and SH2429 from the second round) showed various patterns in thermostability. The CDAs of SH1067 and SH1077 were more thermostable than that of T53. SH2426 showed 150% increased halftime than that of T53 at $70^{\circ}C$. The CDA of SH2429 showed about 200% decreased thermostability than that of T53 at $70^{\circ}C$. A single amino acid residue replacement that presented between SH1077 and SH2429 contributed to dramatic changes in specific activity and thermostability. On SDS-PAGE, the purified CDA of SH1077 tetramerized, whereas that of SH2429 denatured and became almost monomeric at $80^{\circ}C$. A simulated three-dimensional structure for the mutant CDA was used to interpret the mutational effect.
