Phylogenetic Analysis of Genus Sporobolomyces Based on Partial Sequences of 26S rDNA

  • The sequences of the D1/D2 region of 26S rDNA from seven Sporobolomyces species, Bensingtonia subrosea, and Rhodosporicium toruloides were determined and compared with those from representatives of the genera Leucosporidium, Rhodosporidium, Rhodotorula, and Sporidiobolus. The five species of Sporobolomyces analyzed were distantly related to a monophyletic clade consisting of species of Sporidiobolaceae and Sporobolomycetaceae. Sporobolomyces falcatus was found to be closely related to Tremella exigua. The members of Sporidiobolaceae and Sporobolomycetaceae were divided into four groups. Group 1 was composed of Leucosporidium scottii and two Rhodotorula species, and group 2 contained three Rhodotorula species. Group 3 was designeate as the Sporobolomyces/Sporidiobolus core group, as it contained Sporidiobolus johnsonii, the type species of Sporidiobolus and the teleomorphic state of Sporobolomyces salmonicolor (the type species of Sporobolomyces). Group 4, named the Rhodotorula/Rhodosporidium core group, included Rhodosporidium toruloides and Rhodotorula glutinis, the type species of the genera Fhodosporidium and Rhodotorula, respectively. The four groups were differentiated on the basis of their physiological characteristics including the assimilation of D-glucosamine, glucuronate, 2-keto-gluconate, L-arabinitol, raffinose, methyl-$\alpha$-glucoside, and satrch. The taxonomy of the genera Leucosporidium, Rhodosporidium, Rhodotorula, Sporidiobolus, and Sporobolomyces will require a major revision when more data becomes available.

Phylogenetic Analysis of Culturable Arctic Bacteria

  • We isolated and identified culturable Arctic bacteria that had inhabited soils around the Korean Arctic Research Station Dasan located at Ny-Alsund, Svalbard, Norway $(79^{\circ}N,\;12^{\circ}E)$. The collected soils were diluted in distilled water; the diluted soil-water was spread on 3M petri-films at Dasan Station. The petri-films were transported to the laboratory at KORDI, and cultured at $4^{\circ}C$. Colonies grown on the petri-films were subsequently cultured on nutrient agar plates at $4^{\circ}C$ every 7 days. The pure colonies were inoculated into nutrient liquid media, genomic DNA was extracted, and phylogenetic analysis was performed on the basis of 165 rDNA sequences. A total of 227 strains of bacteria were isolated. Among them, 16S rDNA sequences of 185 strains were identical with those of known strains isolated in this study, and 42 strains were finally identified. Phylogenetic analysis using 16S rDNA indicated that the 30 strains belonged to Pseudomonas, 7 strains to Arthrobacter, two strains to Flavobacterium, and the remaining to Achromobacter, Pedobacter, and Psychrobacter. Among the 42 strains, 14 bacteria produced protease: they were 6 strains of Pseudomonax, 4 strains of Arthrobater, an Achromobacter strain, 2 strains of Flavobacterium, and a Pedohacter strain. We expect these Arctic bacteria can be used for screening to develop new industrial enzymes that are active at low temperatures.

A Phylogenetic Study of Korean Rodents (Muridae, Sciuridae) Based on Mitochondrial and Nuclear DNA

  • The subfamily Murinae is a very controversial group concerning their phylogenetic relationship. Previous studies could not resolve phylogeny among four genera Apodemus, Micromys, Mus and Rattus of the Muridae. In the present study, eight rodent species resident in South Korea were collected and phylogenetically analyzed based on sequence data of five mitochondrial and nuclear DNA regions: 12S rRNA, cytochrome b gene (cyt b), cytochrome oxidase II (COII), control region of mitochondrial DNA, and a thyroglobulin (Tg) of nuclear DNA. According to the phylogeny of the concatenated data, M. musculus separated early in Murinae (ML 100%; BA 1.00 pp) and the genus Rattus grouped with the harvest mouse, M. minutes; these were separated from the genus Apodemus with relatively strong support (ML 74%; BA 0.76 pp). The Siberian chipmunk population was also examined using the five genes to obtain better resolution. The phylogeny for Korean rodents determined using the 12S rRNA, cyt b, COII and control regions discriminated the Siberian chipmunk populations from Korea, Russia, and China.

Two New Species of Cryptococcus sp. and Candida sp. from Wild Flowers in Korea

  • Among 80 types of yeast isolated from wild flowers in Daejeon, Korea, two species that have not yet been identified by phylogenetic analysis of the internal transcribed spacer-2 (ITS2) genes and 26S rDNA sequences were identified as Candida sp. 44-C-1 and Cryptococcus sp. 9-D-1. Neither of the newly identified species formed ascospores, while Candida sp. 44-C-1 formed pseudomycelium and Cryptococcus sp. 9-D-1 did not.

  • 지렁이과 (family Megascolecidae) 왕지렁이속 (genus Amynthas) 그룹을 rDNA ITS 유전자를 이용하여 계통 유연관계를 알아보고자 하였다. 2과 10속에서 26종의 DNA 염기서열을 이용하여 종간 계통적 유연관계를 MP (Maximum Parsimony), NJ (Neighbor Joining), QP (Quartet Puzzling)로 계통도를 작성하였다. 염기서열이 확보된 Megascolecidae (지렁이과)의 국내외 26종에 대한 계통 분석은 위 3개의 알고리즘 모두 동일한 5개의 그룹으로 나뉘는 것을 확인하였다. 또한 Amynthas 속은 크게 한국산 그룹과 필리핀산 그룹으로 구분되었다. 첫 번째 그룹, Amynthas jirensis, A. agrestis, A. gucheonensis, A. sopaikensis, A. bubonis, A. multimaculatus, A. koreanus, A. dageletensis, A. heteropodus, A. odaesanensis, Pontoscolex sp., Pheretima sp. 1와 다른 그룹, Dendropheretima banahawensis. Amynthas halconensis, A. isarogensis, A. mindrooensis, Pithemera sp. 2, Pithmera sp. 1, and Pleionogaster sp.이다. 이는 ITS 유전자가 속간의 차이를 보여주는 것보다 동일한 속이라 하더라도 지리적 차이에 따른 환경의 영향을 받았음을 알 수 있다. 즉 형태적 분화가 이루어졌다고 하더라도 유전적으로는 동질성을 나타내고 있음을 알 수 있다. 형태적 특징에 의한 명백한 차이는 구분되지 않았다.

Phylogenetic Contributions of Partial 26S rDNA Sequences to the Tribe Helleboreae (Ranunculaceae)

  • Monophyly and intergeneric relationships of the tribe Helleboreae, sensu Tamura, and related genera were studied using a 1,100-bp segment at the 5'end of the 26S ribosomal RNA gene. Forty-one OTUs, including eight species of the Helleboreae, were either directly sequenced or obtained from previous publications. Data were analyzed using distance and discrete character methods to infer phylogenetic relationships among the included taxa. The inferred phylogeny did not support monophyly of either Helleboreae or Cimicifugeae whose members were intermixed in our inferred phylogeny. This result is congruent with our previous study, which recommended against finely subdividing, suprageneric higher taxa within the R-chromosome group (subfamily Ranuncluloideae, sensu lato) until more molecular data were accumulated. Our data convincingly suggest the presence of the following three monophyletic groups: the Cimicifuga group (the clade of Actaea, Cimicifuga, Souliea, Eranthis, Anemonopsis, and Beesia), the Trollius group (the clade of Trollius, Megaleranthis, Adonis), and a clade including Anemonopsis and Beesia. Our data also suggest that Trollius and Megaleranthis might be congeners and Eranthis a paraphyletic group.

한국 남해에서 출현한 돌돔 (Oplegnathus fasciatus)과 강담돔 (Oplegnathus punctatus) 사이의 자연교잡종 (Occurrence of Natural Hybrid between Oplegnathus fasciatus and Oplegnathus punctatus from the South Sea of Korea)

  • 2008년 8월 경남 통영에서 강담돔과 돌돔의 자연교잡종 1개체가 발견되어 형태 및 유전적 특정을 강담돔 및 돌돔과 비교하였다. 형태적으로 본 총은 체측에 선명한 검은색 둥근 점을 많이 가지며 동시에 4개의 연한 가로줄을 가져 강담돔과 비슷하였다. 강담돔 및 돌돔의 계수 계측형질이 거의 일치하였으나, 체장에 대한 배지느러미길이 비에서 자연교잡종(26.7%)은 돌돔(17.2~23.6%)보다 강담돔(26.4%)에 더욱 가까웠다. 미토콘드리아 DNA 16S rRNA 510 bp를 이용한 분자분석에서 자연교잡종은 형태결과와는 달리 강담돔(d=0.020)보다 돌돔(d=0.000~0.010)에 더욱 가까웠다. 본 연구결과를 통해 경남 통영에서 발견된 자연교잡종은 암컷 돌돔과 수컷 강담돔 사이에서 태어난 것으로 추정된다.

Anaplasma marginale and A. platys Characterized from Dairy and Indigenous Cattle and Dogs in Northern Vietnam

  • Anaplasma marginale and A. platys were detected and characterized (16S rDNA sequence analysis) from dairy and indigenous cattle, and the latter in domestic dogs in Vietnam. A phylogenetic tree was inferred from 26 representative strains/species of Anaplasma spp. including 10 new sequences from Vietnam. Seven of our Vietnamese sequences fell into the clade of A. marginale and 3 into A. platys, with strong nodal support of 99 and 90%, respectively. Low genetic distances (0.2-0.4%) within each species supported the identification. Anaplasma platys is able to infect humans. Our discovery of this species in cattle and domestic dogs raises considerable concern about zoonotic transmission in Vietnam. Further systematic investigations are needed to gain data for Anaplasma spp. and members of Anaplasmataceae in animal hosts, vectors and humans across Vietnam.

Morphological and genetic characterization and the nationwide distribution of the phototrophic dinoflagellate Scrippsiella lachrymosa in the Korean waters

  • The phototrophic dinoflagellate genus Scrippsiella is known to have a worldwide distribution. Here, we report for the first time, the occurrence of Scrippsiella lachrymosa in Korean waters. Unlike the other stains of S. lachrymosa whose cultures had been established from cysts in the sediments, the clonal culture of the Korean strain of S. lachrymosa was established from motile cells. When the sulcal plates of S. lachrymosa, which have not been fully described to date, were carefully examined using scanning electron microscopy, the Korean strain of S. lachrymosa clearly exhibited the anterior sulcal plate (s.a.), right sulcal plate (s.d.), left sulcal plate (s.s.), median sulcal plate (s.m.), and posterior sulcal plate (s.p.). When properly aligned, the large subunit (LSU) rDNA sequence of the Korean strain of S. lachrymosa was ca. 1% different from those of two Norwegian strains of S. lachrymosa, the only strains for which LSU sequences have been reported. The internal transcribed spacer (ITS) rDNA sequence of the Korean strain of S. lachrymosa was also ca. 1% different from those of the Scottish and Chinese strains and 3% different from those of the Canadian, German, Greek, and Portuguese strains. Thus, the Korean S. lachrymosa strain has unique LSU and ITS sequences. The abundances of S. lachrymosa in the waters of 28 stations, located in the East, West, and South Sea of Korea, were quantified in four seasons from January 2016 to October 2017, using quantitative real-time polymerase chain reaction method and newly designed specific primer-probe sets. Its abundances were >$0.1cells\;mL^{-1}$ at eight stations in January and March 2016 and March 2017, and its highest abundance in Korean waters was $26cells\;mL^{-1}$. Thus, S. lachrymosa has a nationwide distribution in Korean waters as motile cells.

Genetic Variation and Phylogenetic Relationships of Indian Buffaloes of Uttar Pradesh

  • India possesses a total buffalo population of 105 million out of which 26.1% inhabit Uttar Pradesh. The buffalo of Uttar Pradesh are described as nondescript or local buffaloes. Currently, there is no report about the genetic diversity, phylogenetic relationship and matrilineal genetic structure of these buffaloes. To determine the origin and genetic diversity of UP buffaloes, we sequenced and analysed the mitochondrial DNA D-loop sequences in 259 samples from entire Uttar Pradesh. One hundred nine haplotypes were identified in UP buffaloes that were defined by 96 polymorphic sites. We implemented neutrality tests to assess signatures of recent historical demographic events like Tajima's D test and Fu's Fs test. The phylogenetic studies revealed that there was no geographic differentiation and UP buffaloes had a single maternal lineage while buffaloes of Eastern UP were distinctive from rest of the UP buffaloes.
