  • The evolutionary relationships of the genus Trichoderma and related taxa were assessed using partial sequencing of 18S ribosomal RNA. Phylogenetic tree divided into three major groups; 1. Saccharomyces cerevisiae-Geotrichum klebahnii-Alternaria mali group; 2. Neurospora crassa-Aspergillus-Penicillium-Chrysosporium pannorum-Scopulariopsis sp. group; 3. Trichoderma group. The genus Trichoderma seemed to be phylogenetically separated from Saccharomyces cerevisiae, Aspergillus and Penicillium groups, and have passed through it's own evolutionary pathway.

  • The evolutionary relationships for 43 species in the taxa of the basidiomycetous yeast and related yeast-like fungi have been studied from the 43 18S rRNA partial sequences. Fibulobasidium inconspicuum showed a relatively close relationship to Filobasidiella neoformans. It is obvious that Tremella foliacea and Ustilogo rabenhorstiana form a independently different cluster from basidiomycetous yeast and seem to be phylogenetically distant from basidiomycetous yeast and each other. The basidiomycetous yeasts are believed more closely associated with Tremella foliacea than with Ustilago rabenhorstiana. The phenotypic criteria such as carotenoid pigments, teliospores, ballistospores seems not to be phylogenetically useful indicators.

  • To verify which loop regions of 18S rRNA gene are suitable as species-specific genetic markers in ciliates, we analyzed the genetic variation of 18S rRNA gene among 9 Euplotes species (Hypotrichia : Ciliophora). In our result, no inter-specific variation was detected from V1, V3 and V5 regions, and the length of V7 and V8 are 44 bp and 79 bp, respectively, which are too short to make genetic marker. In contrast, V2 and V4 may be good candidate segments of species-specific diagnostic molecular markers because these two regions are most variable ($1.75{\sim}20.61%$) and showed good inter-specific phylogeny. Furthermore, the sequences of V2 and V4 are 123 bp and 306 bp, respectively in length which are enough to make species-specific marker.

  • A spionid polychaete, Boccardiella hamata (Webster, 1879) has been found from mud in crevices between the shells of oysters and adherent substrates in South Korea. The sequences of mitochondrial DNA (mtDNA) cytochrome c oxidase subunit 1 (CO1), 16S ribosomal DNA (16S), and the nuclear 18S ribosomal DNA (18S) from Korean individuals of Boccardiella hamata were determined in the present study. The molecular analysis based on the 18S rRNA gene sequences showed clear separation among the spionid polychaete species, and the sequences of Korean and Japanese individuals are completely identical. The morphological diagnosis and photographs of B. hamata are also provided.

  • Because of an increased number of Acanthamoeba keratitis (AK) along with associated disease burdens, medical professionals have become more aware of this pathogen in recent years. In this study, by analyzing both the nuclear 18S small subunit ribosomal RNA (18S rRNA) and mitochondrial 16S rRNA gene loci, 27 clinical Acanthamoeba strains that caused AK in Japan were classified into 3 genotypes, T3 (3 strains), T4 (23 strains), and T5 (one strain). Most haplotypes were identical to the reference haplotypes reported from all over the world, and thus no specificity of the haplotype distribution in Japan was found. The T4 sub-genotype analysis using the 16S rRNA gene locus also revealed a clear subconformation within the T4 cluster, and lead to the recognition of a new sub-genotype T4i, in addition to the previously reported sub-genotypes T4a-T4h. Furthermore, 9 out of 23 strains in the T4 genotype were identified to a specific haplotype (AF479533), which seems to be a causal haplotype of AK. While heterozygous nuclear haplotypes were observed from 2 strains, the mitochondrial haplotypes were homozygous as T4 genotype in the both strains, and suggested a possibility of nuclear hybridization (mating reproduction) between different strains in Acanthamoeba. The nuclear 18S rRNA gene and mitochondrial 16S rRNA gene loci of Acanthamoeba spp. possess different unique characteristics usable for the genotyping analyses, and those specific features could contribute to the establishment of molecular taxonomy for the species complex of Acanthamoeba.

  • Seagrasses are marine angiosperms of ecological importance in providing shelter and food to aquatic species as well as maintaining the carbon cycle on earth. Phyllospadix iwatensis is a seagrass of the family Zosteraceae and is distributed along the eastern coast of Korea. The nucleotide sequences of P. iwatensis nuclear genes encoding 18S ribosomal RNA (rRNA) and internal transcribed spacer-1 (ITS-1) were determined for molecular phylogenetic analysis. Genomic DNA was isolated from P. iwatensis and used for PCR amplification of 18S rRNA and ITS-1. Examination of the 18S rRNA sequence of P. iwatensis showed a close (99% similarity) relationship to Zostera noltii, another genus of Zosteraceae, but a distant (84% similarity) evolutionary relationship to other macroalgal Laminariales species. Further discrepancies found in ITS-1 nucleotide sequences between closely related species indicate that the sequence information could be used for species identification.

Identification of Cystoisospora ohioensis in a Diarrheal Dog in Korea

  • A 3-month-old female Maltese puppy was hospitalized with persistent diarrhea in a local veterinary clinic. Blood chemistry and hematology profile were analyzed and fecal smear was examined. Diarrheal stools were examined in a diagnostic laboratory, using multiplex real-time polymerase chain reaction (PCR) against 23 diarrheal pathogens. Sequence analysis was performed using nested PCR amplicon of 18S ribosomal RNA. Coccidian oocysts were identified in the fecal smear. Although multiplex real-time PCR was positive for Cyclospora cayetanensis, the final diagnosis was Cystoisospora ohioensis infection, confirmed by phylogenetic analysis of 18S rRNA. To our knowledge, this the first case report of C. ohioensis in Korea, using microscopic examination and phylogenetic analysis.

Phylogenetic Analysis and Rapid Detection of Genus Phellinus using the Nucleotide Sequences of 18S Ribosomal RNA

  • Analysis of phylogenetic relationship was performed among Phellinus species based on 18S ribosomal subunit sequence data. Twenty-five strains of 19 Phellinus species including P. linteus were examined in this study. Regions of 18S ribosomal subunit were very conserved, but some variable regions between Phellinus species were observed. The species-specific detection primers, modified by 2 or 3 nucleotides in sense primer were designed based on 18S ribosomal DNA(rDNA) sequence data. The 210 by PCR bands were detected with annealing temperature $48^{\circ}C$. The 18S 2F-18S 4R detection primer set distinguished P. linteus from various Phellinus species but some species like P. baumii, P. weirianius, P. rhabarberinus and P. pomaceus also had weak reactivity on this primer set. The 18S 3F-18S 4R primer set distinguished only P. linteus from various Phellinus species, although sensitivity with this primer set was lower than that of 18S 2F-18 4R primer set. These primer sets would be useful for the detection of only P. linteus among unknown Phellinus species rapidly.

  • The partial nucleotide sequences of 185 ribosomal RNA gene were compared for six cnidarian species (one belongs to class Hvdrozoa: Coryne pusilla. Five belong to class Anthozoa: Beflonella rigida from Octocorallia; Anemonia sulcutu, Anthopfeura kurognne, An thopleura midori from Hexacorallia: Cerianthus filiformis from Ceriantipatharial. The aligned sequence data were used to test the hypothesis on the anthozoan phylosenv by using the distance matrix method and parsimony method. The phvlosenetic inferences resulting from these methods indicate that the anthozoan is a monophvletic group and support the three subclass scheme (Octocorallia, HexBcorallia, Ceriantipatharial within class Anthozoa. The result also indicates that ceriantipatharian is more primitive than the other groups and that family Actiniidae is a monophvletic group within the anthozoan. However, the present analysis does not clearly indicate the phvlogenetic relationships of species among genera.
