Isolation and Characterization of a New Methanobacterium formicicum KOR-1 from an Anaerobic Digester Using Pig Slurry

  • A new methanogen was isolated from an anaerobic digester using pig slurry in South Korea. Only one strain, designated KOR-1, was characterized in detail. Cells of KOR-1 were straight or crooked rods, non-motile, 5 to $15{\mu}m$ long and $0.7{\mu}m$ wide. They stained Gram-positive and produced methane from $H_2+CO_2$ and formate. Strain KOR-1 grew optimally at $38^{\circ}C$. The optimum pH for growth was 7.0. The strain grew at 0.5% to 3.0% NaCl, with optimum growth at 2.5% NaCl. The G+C content of genomic DNA of strain KOR-1 was 41 mol%. The strain tolerated ampicillin, penicillin G, kanamycin and streptomycin but tetracycline inhibited cell growth. A large fragment of the 16S rRNA gene (~1,350 bp) was obtained from the isolate and sequenced. Comparison of 16S rRNA genes revealed that strain KOR-1 is related to Methanobacterium formicicum (98%, sequence similarity), Methanobacterium bryantii (95%) and Methanobacterium ivanovii (93%). Phylogenetic analysis of the deduced mcrA gene sequences confirmed the closest relative as based on mcrA gene sequence analysis was Methanobacterium formicicum strain (97% nucleic acid sequence identity). On the basis of physiological and phylogenetic characteristics, strain KOR-1 is proposed as a new strain within the genus Methanobacterium, Methanobacterium formicicum KOR-1.

Granulosicoccaceae fam. nov., to Include Granulosicoccus antarcticus gen. nov., sp. nov., a Non-phototrophic, Obligately Aerobic Chemoheterotroph in the Order Chromatiales, Isolated from Antarctic Seawater

  • A Gram-negative, motile by tuft flagella, obligately aerobic chemoorganoheterotrophic, sphere-form bacterium, designated $IMCC3135^T$, was isolated from the Antarctic surface seawater of King George Island, West Antarctica. The strain was mesophilic, neutrophilic, and requiring NaCl for growth, but neither halophilic nor halotolerant. The 16S rRNA gene sequence analysis indicated that the strain was most closely related to genera of the order Chromatiales in the class Gammaproteobacteria. The most closely related genera showed less than 90% 16S rRNA gene sequence similarity and included Thioalkalispira (89.9%), Thioalkalivibrio (88.0%-89.5%), Ectothiorhodospira (87.9%-89.3%), Chromatium (88.3%-88.9%), and Lamprocystis (87.7%-88.9%), which represent three different families of the order Chromatiales. Phylogenetic analyses showed that this Antarctic strain represented a distinct phylogenetic lineage in the order Chromatiales and could not be assigned to any of the defined families in the order. Phenotypic characteristics, including primarily non-phototrophic, non-alkaliphilic, non-halophilic, and obligately aerobic chemoheterotrophic properties, differentiated the strain from other related genera. The very low sequence similarities (<90%) and distant relationships between the strain and members of the order suggested that the strain merited classification as a novel genus within a novel family in the order Chromatiales. On the basis of these taxonomic traits, a novel genus and species is proposed, Granulosicoccus antarcticus gen. nov., sp. nov., in a new family Granulosicoccaceae fam. nov. Strain $IMCC3135^T\;(=KCCM42676^T=NBRC\;102684^T)$ is the type strain of Granulosicoccus antarcticus.

  • Bovine mastitis (BM) has resulted in enormous economic loss in the dairy industry and coagulase-negative staphylococci (CNS) have caused subclinical BM. Although VITEK 2 GP ID card (VITEK 2) has been used for CNS identification, the probability of identification varies. The rpoB sequence typing (RSTing) method has been used for molecular diagnosis and epidemiology of bacterial infections. In this study, we undertook RSTing of CNS and compared the results with those of VITEK2 and 16S rRNA gene sequencing. As compared VITEK2, the molecular-based methods were more reliable for species identification; moreover, RSTing provided more molecular epidemiological information than that from 16S rRNA gene sequencing.

Deinococcus rubrus sp. nov., a Bacterium Isolated from Antarctic Coastal Sea Water

  • Two Gram-staining-negative, red-pinkish, coccus-shaped, non-motile, and aerobic bacterial strains, designated $Ant21^T$ and Ant22, were isolated from the Antarctic coastal sea water. Strains $Ant21^T$ and Ant22 showed UVC and gamma radiation resistance. Phylogenetic analyses based on 16S rRNA gene sequences determined that these strains belong to the genus Deinococcus. Through the analyses of the 16S rRNA gene sequences, strains $Ant21^T$ and Ant22 were found to have 97.7% and 97.8% similarity to Deinococcus marmoris DSM $12784^T$ and 97.0% and 97.2% similarity to Deinococcus saxicola AA-$1444^T$, respectively. The sequence similarity with the type strains of other Deinococcus species was less than 96.9% for both strains. Strains $Ant21^T$ and Ant22 shared relatively high 16S rRNA gene sequence similarity (99.3%) and had a closely related DNA reassociation value of $84{\pm}0.5%$. Meanwhile, they showed a low level of DNA-DNA hybridization (<30%) with other closely related species of the genus Deinococcus. The two strains also showed typical chemotaxonomic features for the genus Deinococcus, in terms of the major polar lipid (phosphoglycolipid) and the major fatty acids ($C_{16:0}$, $C_{16:1}$ ${\omega}6c/{\omega}7c$, $iso-C_{17:0}$, and $iso-C_{15:0}$). They grew at temperatures between $4^{\circ}C$ and $30^{\circ}C$ and at pH values of 6.0-8.0. Based on the physiological characteristics, the 16S rRNA gene sequence analysis results, and the low DNA-DNA reassociation level with Deionococcus marmoris, strains $Ant21^T$ ($=KEMB\;9004-167^T$ $=JCM\;31436^T$) and Ant22 (KEMB 9004-168 =JCM 31437) represent novel species belonging to the genus Deinococcus, for which the name Deinococcus rubrus is proposed.

Microcystin을 분해하는 신균주 Microbacterium sp. MA21 (A Novel Microcystin-degrading Bacterium, Microbacterium sp. MA21)

  • 환경시료에서 마이크로시스틴 분해능을 나타낸 균주 1종을 분리하였고 16S rRNA gene sequence 분석 결과, Microbacterium sp.로 동정되어 Microbacterium sp. MA21로 명명하였다. R2A배지를 기본 배지로 하여 $50{\mu}g\;L^{-1}$ microcystin-LR을 첨가하여 $30^{\circ}C$, 12시간 동안 배양한 후 PPIA를 통해 microcystin이 80% 이상 분해되는 것을 확인하였다. Microcystin-LR의 분해를 HPLC 분석을 통해 재확인하였고, microcystin 분해산물로 추정되는 두 개의 peak를 확인하였다. 16S rRNA 염기서열을 이용한 계통분류 분석 결과, 본 연구에서 분리한 Microbacterium sp. MA21은 Alphaproteobacteria의 Sphingomonas 속에 속하지 않는 것은 물론 Actinobacteria에는 속하지만 기존에 보고되지 않은, 새로운 genus로 확인되었다.

구멍갈파래(Ulva pertusa)에 서식하는 해양세균의 계통학적 다양성 및 군집구조 분석 (Phylogenetic Diversity and Community Analysis of Marine Bacteria Associated with Ulva pertusa)

  • 이 논문은 제주도에서 채집한 구멍갈파래(Ulva pertusa)를 Restriction Fragment Length Polymorphism (RFLP)를 이용하여 세균군집을 조사하였다. RFLP 분석을 위해 Marine agar배지와 R2A배지를 사용하여 145개의 균주가 분리되었으며, 제한효소 HaeⅢ와 RsaⅠ을 이용하여 서로 다른 RFLP 패턴을 구분하였다. RFLP 패턴 결과로부터 균주를 선별하여 16S rRNA 유전자 염기서열 분석 결과, 알려진 균주의 염기서열과 91% 이상의 유사도를 보였다. 주요 계통군은 Proteobacteria (Alpha-proteobacteria, Beta-proteobacteria, Gamma-proteobacteria) (63%), Bacteroidetes (22%), Firmicutes (11%), Actinobacteria (4%)로 4개의 문이 관찰되었고, 7개의 강, 13개의 목, 18개의 과, 27개의 속으로 관찰되었다. 계통학적 분석 결과, 상동성이 97% 미만으로 나타난 10균주가 새로운 속이나 종으로 분류될 가능성이 높게 나타났으며, 신종 후보 균주에 대한 형태학적, 생리학적, 생화학적 등 분류·동정을 위한 추가적인 실험을 수행해야 할 것이다.

A report on 10 unrecorded bacterial species isolated from the Korean islands in 2022

  • To obtain unrecorded bacterial species from Korean islands, various samples were collected from the islands in 2022. After plating the samples on marine agar or Reasoner's 2A, and incubating aerobically, approximately 1,200 bacterial strains were isolated and identified using 16S rRNA gene sequences. A total of 10 strains showed ≥98.7% 16S rRNA gene sequence similarity with the bacterial species that were validly published but not reported in Korea. The unrecorded bacterial strains belong to three phyla, five classes, 10 orders, 10 families, and 10 genera, which are assigned to Sphingomonas, Falsirhodobacter and Asticcacaulis of the class Alphaproteobacteria; Colwellia and Halomonas of the class Gammaproteobacteria; Chitinophaga of the class Chitinophagia; Chryseobacterium of the class Flavobacteriia; Microlunatus, Zhihengliuella, and Streptomyces of the class Actinomycetia. The details of the unreported species including Gram reaction, colony and cell morphology, biochemical characteristics, and phylogenetic position are also provided in the description of the strains.

A report of 26 unrecorded bacterial species in Korea, isolated from urban streams of the Han River watershed in 2018

  • Owing to a distinct environmental regime and anthropogenic effects, freshwater bacterial communities of urban streams are considered to be different from those of large freshwater lakes and rivers. To obtain unrecorded, freshwater bacterial species in Korea, water and sediment samples were collected from various urban streams of the Han River watershed in 2018. After plating the freshwater samples on R2A agar, approximately 1000 bacterial strains were isolated from the samples as single colonies and identified using 16S rRNA gene sequence analyses. A total of 26 strains, with >98.7% 16S rRNA gene sequence similarity with validly published bacterial species but not reported in Korea, were determined to be unrecorded bacterial species in Korea. The unrecorded bacterial strains were phylogenetically diverse and belonged to four phyla, six classes, 12 orders, 16 families, and 21 genera. At the generic level, the unreported species were assigned to Nocardioides, Streptomyces, Microbacterium, Kitasatospora, Herbiconiux, Corynebacterium, and Microbacterium of the class Actinobacteria; Paenibacillus and Bacillus of the class Bacilli; Caulobacter, Methylobacterium, Novosphingobium, and Porphyrobacter of the class Alphaproteobacteria; Aquabacterium, Comamonas, Hydrogenophaga, Laribacter, Rivicola, Polynucleobacter, and Vogesella of the class Betaproteobacteria; Arcobacter of the class Epsilonproteobacteria; and Flavobacterium of the class Flavobacteriia. The details of the 26 unreported species, including Gram reaction, colony and cell morphology, biochemical properties, and phylogenetic position are also provided in the strain descriptions.

미토콘드리아 DNA의 염기서열을 이용한 파파리반딧불이, 애반딧불이 및 늦반딧불이 (딱정벌레목: 반딧불이과)의 유전적 분화 및 계통적 관련 (Genetic Divergence and Phylogenetic Relationships among the Korean Fireflies, Hotaria papariensis, Luciola lateratis, and Pyrocoelia rufa(Coleoptera: Lampyridae), using Mitochondrial DNA Sequences)

  • 본 연구는 파파리반딧불이 (Hotaria papcrinsis), 애반딧불이 (Luciola lateralis) 및 늦반딧 불이 (Pyrocoelia fufa)등 국내 주요 반딧불이 종의 유전적 분화 및 계통분류학적 관련을 파악하고자 하였다. 이를 위하여 mtDNA의 COI유전자 및 16S rRNA유전자 일부의 염기서열 (각 403bp 및 490bp~504bp)을 분석하였으며 아울러 GenBank에 등록된 일본 반딧불이 29종(반딧불이과 27종, 홍반딧과 1종 및 Rhagophthalmus과 1종)의 16S rRNA유전자의 동일부위 염기서열을 사용하였다. 국내 세 종간의 COI및 16S rRNA유전자의 염기서열 그리고 COI유전자의 아미노산 분화정도를 비교한 결과, 반딧불이아과(Lampyrinae)의 늦반딧불이는 애반딧불이아과(Luciolinae)에 공통적으로 속해있는 애반딧불이 및 파파리반딧불이와 다소 큰 유전적 차이를 나타냄으로 기존의 분류학적 위치를 확인하였다. 16S rRNA유전자의 염기서열을 이용, PAUP과 PHYLIP에 의한 계통분류학적 분석 결과, 우리 나라 애반딧불이는 일본 애반딧불이와 강력한 단일그룹을 형성하였으나 이들간 상당한 유전적 차이 (2.9%의 16S rRNA유전자 염기분화율)를 보였다. 국내 두 지역의 파파리반딧불이는 일본 대마도 고유종인 H. tsushimana와 같은 계통그룹을 형성하였으므로 Hotaria란 속명의 사용이 타당해 보이나 파파리반딧불이는 지역 개체간 자매분류군을 형성하지 않으므로 이에 대한 추가 연구가 요망되는 실정이다. 마지막으로, 국내 늦반딧불이 지역 개체가 일본 늦반딧불이와 강력한 단일 계통그룹을 형성한 점으로 미루어 Pyrocoelia란 속명의 사용은 타당해 보이나 다른 모든 늦반딧불이로부터 큰 유전적 거리론 보인 제주도 개체에 대한 추가적인 연구가 요망되는 실정이다. 결론적으로, 국내 반딧불이 종들은 일본에서 공통적으로 발생하는 반딧불이종 또는 속과 아주 강력한 계통그룹을 형성하였으므로 기존의 계통관련 연구를 지지하고 있는 실정이다.

A report of 30 unrecorded bacterial species in Korea, isolated from marine ecosystems in 2021

  • To obtain unrecorded bacterial species in Korea, various marine samples were collected from Jeollanam-do Province, Korea in 2021. After plating the samples on marine agar and marine R2A agar, and incubating aerobically and anaerobically, approximately 1200 bacterial strains were isolated and identified using 16S rRNA gene sequences. A total of 30 strains showed ≥98.7% 16S rRNA gene sequence similarity with validly published bacterial species but not reported in Korea, indicating that they are unrecorded bacterial species in Korea. The unrecorded bacterial strains belonged to 4 phyla, 7 classes, 13 orders, 19 families, and 22 genera, which were assigned to Azospirllium, Loktanella, and Pseudovibrio of the class Alphaproteobacteria; Grimontia, Halomonas, Marinobacter, Microbulbifer, Photobacterium, Pseudoalteromonas, Pseudidiomarina, Ferrimonas, Shewanella, Simiduia, Thalassotalea, and Vibrio of the class Gammaproteobacteria; Priestia and Enterococcus of the class Bacilli; Persicobacter of the class Cytophagia; Aureivirga of the class Flavobacteriia; Propionigenium and Psychrilyobacter of the class Fusobacteriia; and Tepidibacter of the class Clostridia. The details of the unreported species including Gram reaction, colony and cell morphology, biochemical characteristics, and phylogenetic position are also provided in the description of the strains.
