Protective effects of Bacillus subtilis against Salmonella infection in the microbiome of Hy-Line Brown layers

  • Objective: This study investigated the effects of Bacillus subtilis CSL2 (B. subtilis CSL2) administration before Salmonella challenge on the fecal microbiota and microbial functionality of Hy-line Brown (HLB) laying hens. Methods: Fecal samples were collected from control (CON), Salmonella-infected (SAL) and Salmonella-infected, probiotic-treated (PRO) groups before and after Salmonella challenge for microbiome analysis using 16S rRNA gene pyrosequencing. Results: Infection with Salmonella led to decreased microbial diversity in hen feces; diversity was recovered with Bacillus administration. In addition, Salmonella infection triggered significant alterations in the composition of the fecal microbiota. The abundance of the phylum Firmicutes decreased while that of Proteobacteria, which includes a wide variety of pathogens, increased significantly. Bacillus administration resulted in normal levels of abundance of Firmicutes and Proteobacteria. Analysis of bacterial genera showed that Salmonella challenge decreased the population of Lactobacillus, the most abundant genus, and increased populations of Pseudomonas and Flavobacterium genera by a factor of 3 to 5. On the other hand, Bacillus administration caused the abundance of the Lactobacillus genus to recover to control levels and decreased the population of Pseudomonas significantly. Further analysis of operational taxonomic units revealed a high abundance of genes associated with two-component systems and secretion systems in the SAL group, whereas the PRO group had more genes associated with ribosomes. Conclusion: The results of this study indicate that B. subtilis CSL2 administration can modulate the microbiota in HLB laying hens, potentially acting as a probiotic to protect against Salmonella Gallinarum infection.

Short-Term Effect of Elevated Temperature on the Abundance and Diversity of Bacterial and Archaeal amoA Genes in Antarctic Soils

  • Global warming will have far-reaching effects on our ecosystem. However, its effects on Antarctic soils have been poorly explored. To assess the effects of warming on microbial abundance and community composition, we sampled Antarctic soils from the King George Island in the Antarctic Peninsula and incubated these soils at elevated temperatures of $5^{\circ}C$ and $8^{\circ}C$ for 14 days. The reduction in total organic carbon and increase in soil respiration were attributed to the increased proliferation of Bacteria, Fungi, and Archaea. Interestingly, bacterial ammonia monooxygenase (amoA) genes were predominant over archaeal amoA, unlike in many other environments reported previously. Phylogenetic analyses of bacterial and archaeal amoA communities via clone libraries revealed that the diversity of amoA genes in Antarctic ammonia-oxidizing prokaryotic communities were temperature-insensitive. Interestingly, our data also showed that the amoA of Antarctic ammonia-oxidizing bacteria (AOB) communities differed from previously described amoA sequences of cultured isolates and clone library sequences, suggesting the presence of novel Antarctic-specific AOB communities. Denitrification-related genes were significantly reduced under warming conditions, whereas the abundance of amoA and nifH increased. Barcoded pyrosequencing of the bacterial 16S rRNA gene revealed that Proteobacteria, Acidobacteria, and Actinobacteria were the major phyla in Antarctic soils and the effect of short-term warming on the bacterial community was not apparent.

콩 근권의 핵심 세균 군집 (Bacterial core community in soybean rhizosphere)

  • 콩은 우리나라와 극동아시아가 원산지로 알려져 있으나 국산 콩의 근권 세균 군집에 대한 연구는 미흡하다. 따라서 본 연구에서는 국산 재배콩을 대상으로 차세대 염기서열 분석 방법인 파이로시퀀싱 방법을 사용하여 콩 근권 세균 군집 구조를 해석하고 생육단계별 군집의 변화 및 콩 근권의 핵심 세균 군집을 구명하고자 하였다. 세균 군집 분석 결과, 근권 세균의 군집은 근권과 비근권간에 뚜렷한 차이를 보였으며, 총 21개의 문으로 구성되었다. Proteobacteria가 가장 우점(36.6-42.5%)하였고, Acidobacteria (8.6-9.4%), Bacteroidetes (6.1-10.9%), Actinobacteria (6.4-9.8%), Firmicutes (5.7-6.3%) 등의 순으로 상대풍부도가 감소하였다. 모든 생육단계에 걸쳐 콩 근권의 핵심 세균 군집에는 Proteobacteria에 속한 OTU들이 가장 많이 분포하였으며, 이들 중 Bradyrhizobium에 속한 OTU의 상대 풍부도가 가장 높았다. 본 연구결과는 콩 근권의 핵심 세균 군집은 주로 생육 촉진 기능과 유기물 순환에 관련된 OTU로 구성되어 있다는 것을 보여주었다.

Comparison of bacterial communities in leachate from decomposing bovine carcasses

  • Objective: Burial is associated with environmental effects such as the contamination of ground or surface water with biological materials generated during the decomposition process. Therefore, bacterial communities in leachates originating from the decomposing bovine carcasses were investigated. Methods: To understand the process of bovine (Hanwoo) carcass decomposition, we simulated burial using a lab-scale reactor with a volume of $5.15m^3$. Leachate samples from 3 carcasses were collected using a peristaltic pump once a month for a period of 5 months, and bacterial communities in samples were identified by pyrosequencing of the 16S rRNA gene. Results: We obtained a total of 110,442 reads from the triplicate samples of various sampling time points (total of 15 samples), and found that the phylum Firmicutes was dominant at most sampling times. Differences in the bacterial communities at the various time points were observed among the triplicate samples. The bacterial communities sampled at 4 months showed the most different compositions. The genera Pseudomonas and Psychrobacter in the phylum Proteobacteria were dominant in all of the samples obtained after 3 months. Bacillaceae, Clostridium, and Clostridiales were found to be predominant after 4 months in the leachate from one carcass, whereas Planococcaceae was found to be a dominant in samples obtained at the first and second months from the other two carcasses. The results showed that potentially pathogenic microbes such as Clostridium derived from bovine leachate could dominate the soil environment of a burial site. Conclusion: Our results indicated that the composition of bacterial communities in leachates of a decomposing bovine shifted continuously during the experimental period, with significant changes detected after 4 months of burial.

무 유기재배와 관행재배 토양의 화학성과 미생물 군집 비교 (Soil Chemical Property and Microbial Community under Organic and Conventional Radish Farming Systems)

  • 본 연구는 제주지역 무 주산지에서 재배 방법(유기 vs. 관행)과 토양 종류(화산회토 vs. 비화산회토)에 따른 토양의 화학적 특성, 미생물 활성 그리고 미생물 군집 조성을 분석하고 요인간 연관성을 구명하기 위하여 수행하였다. 전반적으로 유기와 관행의 재배 방식에 따른 토양 화학성은 처리간 뚜렷한 경향을 보이지는 않았으나 토양 미생물체량, 효소 활성, 종 풍부도와 다양성 그리고 미생물 군집 분포 등은 유의한 차이를 보였다. 반면에 토양 종류에 따른 화학성과 미생물 군집 분포 등 미생물학적 특성은 뚜렷한 차이를 보였다. 특히 유기재배 토양에서 관행 대비 토양의 세균, 방선균 및 사상균 그리고 미생물체량이 증가하였으며, Org-NA 토양에서 탈수소효소 활성, 종 풍부도(Chao 1) 그리고 종 다양성(Phyrogenetic diversity) 지수가 가장 높았다. 무 재배 토양에 분포하고 있는 주요 세균 문은 Proteobacteria, Acidobacteria, Chloroflexi, Firmicutes 그리고 Actinobacteria 등 5종이었으며 재배 방법 및 토양 종류에 관계없이 Proteobacteria 문이 화산회토에서 25.9%, 비화산회토에서 21.9~24.9%로 가장 높은 분포를 보였다. 그리고 대체로 화산회토와 비화산회토 토양 종류별로 유사한 군집 조성을 보였으며, 화산회토에서는 재배 방법별 주요 문의 군집 조성은 큰 차이가 없었으나 비화산회토에서는 차이를 보였다. 특히, Firmicutes는 Org-NA 토양에서 21.0%, Acidobacteria는 Con-A에서 21.6%로 가장 높은 분포를 보였는데 대체로 화산회토와 관행재배 토양에서 높은 경향을 보였다. 또한 재배 방법 및 토양 종류별 미생물 군집을 대표하는 바이오마커를 찾기 위하여 LEfSe 분석을 실시한 결과, Firmicutes 문의 분포가 비화산회토와 유기재배 토양에서 유의하게 증가하였다. 그리고 토양 화학성 중에서 총유기탄소 함량, 유효인산 그리고 치환성칼륨 함량은 Firmicutes 등 주요 세균 문과 유의한 상관관계를 보였다.
