Complete genome sequence of Pantoea intestinalis SRCM103226, a microbial C40 carotenoid zeaxanthin producer (식용곤충 갈색거저리에서 분리한 카로테노이드 생성균주인 Pantoea intestinalis SRCM103226 균주의 유전체 해독)

  • Pantoea intestinalis SRCM103226, isolated from edible insect mealworm overproduces zeaxanthin as a main carotenoid. The complete genome of P. intestinalis SRCM103226 was sequenced using the Pacific Biosciences (PacBio) RS II platform. The genome of P. intestinalis SRCM103226 comprises a 4,784,919 bp circular chromosome (53.41% G+C content), and is devoid of any extrachromosomal plasmids. Annotation using the RAST server reveals 4,332 coding sequences and 107 RNAs (22 rRNA genes, 85 tRNA genes). Genome annotation analysis revealed that it has five genes involved in the carotenoid pathway. The genome information provides fundamental knowledge for comparative genomics studies of the zeaxanthin pathway.

  • 현재 유전자 서열 분석이 완료된 유전체들이 점점 늘어나고 있다. 따라서 이에 대한 방대한 정보가 생성됨에 따라 다양한 생물체들에 대하여 대사 네트웍을 통한 다차원적 분석이 가능하게 되었다. 대사 네트웍은 단백질 또는 효소들의 전체적인 상호작용을 표현하기 때문에 생물학적 메카니즘에 대하여 보다 풍부한 정보를 제공해 준다. 본 논문에서는 일차원적인 유전자 서열에 의한 종의 계통 분류가 아니라 메타 수준의 생리 구조적 비교를 통하여 계통분류학에 대하여 새로운 방법의 접근을 제안하고자 한다. 제안된 방법은 기존의 상동성 비교에 의한 계통 분류와 함께 좀 더 포괄적이고 거시적인 분석을 가능하게 한다.

  • The Genetic Algorithm(GA) is a global search algorithm based on biological genetics. It is widely used in various fields such as industrial applications, artificial neural networks, web applications and defense industry. However, conventional Genetic Algorithm has difficulty maintaining feasibility in complicated situations due to its fixed number of chromosomes. This study proposes the Genetic Algorithm using variable chromosome with chromosome attachment. And in order to verify the implication of changing number of chromosomes in the simulation, it applies the Genetic Algorithm using variable chromosome with chromosome attachment to antisubmarine High Value Unit(HVU) escort mission simulation. As a result, the Genetic Algorithm using variable chromosome has produced complex strategies faster than the conventional method, indicating the increase of the number of chromosome during the process.

  • Phylogenetic reconstruction based on one locus or a few loci can be misleading due to gene-tree/species-tree discordance. Species delimitation and intraspecific studies also often suffered from low resolution because of insufficient statistic power when few loci were used. Exon capture method is one of the most efficient way to collect genome-scale data, which can significantly augment studies that aimed to investigate patterns and histories of organisms at both intraspecific and high level. Here, I showed the advancement of shifting from single-gene method to genomic approach and the benefit of applying exon capture method comparing to alternative genomic techniques. Then, I explained the principle of exon capture method as well as providing detailed recommendations for applying this method. Finally, I demonstrated exon capture method using two applications and discussed future perspectives of this technology.

A Search for Red Phosphors Using Genetic Algorithm and Combinatorial Chemistry (유전알고리즘과 조합화학을 이용한 형광체 개발)

  • We developed an evolutionary optimization process involving a genetic algorithm and combinatorial chemistry (combi-chem), which was tailored exclusively for tile development of LED phosphors with a high luminescent efficiency, when excited by soft ultra violet irradiation. The ultimate goal of our study was to develop oxide red phosphors, which are suitable for three-band white Light Emitting Diodes (LED). To accomplish this, a computational evolutionary optimization process was adopted to screen a Eu$^{3+}$-doped alkali earth borosilicate system. The genetic algorithm is a well-known, very efficient heuristic optimization method and combi-chem is also a powerful tool for use in an actual experimental optimization process. Therefore the combination of a genetic algorithm and combi-chem would enhance the searching efficiency when applied to phosphor screening. Vertical simulations and an actual synthesis were carried out and promising red phosphors for three-band white LED applications, such as Eu$_{0.14}$Mg$_{0.18}$Ca$_{0.07}$Ba$_{0.12}$B$_{0.17}$Si$_{0.32}$O$_{\delta}$, were obtained.

Genetic Diversity of Hepatitis C Virus in Korea (한국내 C형 간염바이러스의 유전적 다양성)

  • C형 간염바이러스 (HCV)는 각 개체간에 뉴클레오티드 서열상의 다양성을 나타내고, 이러한 유전적 다양성이 임상병리적 증상과 밀접한 연관이 있을 것으로 고려되어 왔다. 본 연구에서는 HCV E1과 NS5B 부위의 염기서열 분석을 통해 한국의 C형 간염바이러스의 분포와 다양성에 관해 분석하고, 발생계통도를 그려 HCV간의 진화적 거리를 확인하였다. 염기서열분석은 서울대학교 병원과 충남대학교 병원으로부터 얻은 56개의 HCV-양성 혈청을 대상으로 RT-PCR과 PCR 과정을 통해 얻은 유전자 산물을 클로닝하여 수행되었다. 56개의 혈청중 53개의 샘플에서 HCV RNA가 검출되었다. 이들 53개 샘플에 대한 분석 곁과, 유전형 1a, 1b, 2a, 2b, 7a가 각각 5.7, 45.3, 45.3, 1.9, 1.9%로 분포하고 있고, 1b형과 2a형이 한국에서의 주요한 HCV 유전형으로 밝혀졌다. 본 연구는 염기서열 분석을 통해 한국에서 1b형과 마찬가지로 2a형도 높은 빈도로 분포하고 있고, 비록 분포 빈도는 낮지만 1a 형과 7a 형도 존재하고 있음을 밝힌 최초의 보고이다.

Area Search of Multiple UAV's based on Evolutionary Robotics (진화로봇공학 기반의 복수 무인기를 이용한 영역 탐색)

  • The simultaneous operation of multiple UAV's makes it possible to enhance the mission accomplishment efficiency. In order to achieve this, easily scalable control algorithms are required, and swarm intelligence having such characteristics as flexibility, robustness, decentralized control, and self-organization based on behavioral model comes into the spotlight as a practical substitute. Recently, evolutionary robotics is applied to the control of UAV's to overcome the weakness of difficulties in the logical design of behavioral rules. In this paper, a neural network controller evolved by evolutionary robotics is applied to the control of multiple UAV's which have the mission of searching limited area. Several numerical demonstrations show the proposed algorithm has superior results to those of behavior based neural network controller which is designed by intuition.

Genetic Variation of Coreoleuciscus splendidus Populations from Four Major Rivers in Korea as Assessed by RAPD PCR (RAPD PCR에 의한 4대강 쉬리 Coreoleuciscus splendidus 개체군들의 유전변이 분석)

  • Random Amplified Polymorphic DNA (RAPD) analysis was used to investigate the genetic variations of Coreoleuciscus splendidus within and among the West Korea Subdistrict populations (in Han and Geum Rivers) and the South Korea Subdistrict populations (in Seomjin and Nakdong Rivers). Twelve random primers were employed to generate RAPD markers. All primers were produced to identify specific RAPD markers between the West and South Korea Subdistrict populations. Analyses of genetic similarity and distance among the West and South Korea Subdistrict populations of C. splendidus also revealed similar results, with low genetic similarity (0.49~0.53) and high distance value (0.63~0.71). UPGMA dendrogram based on genetic distance was also similar in results. Therefore, the West Korea Subdistrict populations and the South Korea Subdistrict populations vary in genetic structure, and C. splendidus in the South Korea Subdistrict may represent a different species.
