Genetic Polymorphism of Microsatellite Markers in Panax ginseng C.A. Meyer (인삼 (Panax ginseng C.A. Meyer)의 Microsatellite 마커에 대한 유전적 다형성과 특성 규명)

  • Ginseng (Panax ginseng C.A. Meyer) is one of the most important medicinal plants in East Asia. Microsatellite or simple sequence repeat (SSR) markers are used in obtaining genetic analysis and authentication in many plants. The present study examined five microsatellites in conjunction with P. ginseng in Korea. The total observed allelic number was 17 (mean = 3.4), and gene diversities varied from 0.078 to 0.543 with an average of 0.314. Through a combined analysis of five loci in 100 ginseng samples, 44 different combined genotypes were observed. Expected and observed heterozygosites ranged from 0.077 to 0.541 (mean = 0.313) and 0.040 to 0.130 (0.083), respectively. All examined loci exhibited deficiency of heterozygosity and deviation from the Hardy-Weinberg equilibrium. Such results may be explained by the non-random mating and inbreeding that has occurred for several hundred years. These microsatellite markers could be used for the study of molecular genetics and the establishment of DNA marker database, as well as authentication of ginseng species and chromosomal mapping of QTL loci in P. ginseng.

Genetic Diversity of Pleurotus eringii Strains in Korea Based on Morphological Characteristics and PCR Polymorphism (형태적 특성과 PCR다형성 분석에 의한 국내 큰느타리버섯 계통의 유전적 다양성 분석)

  • This study was conducted to investigate genetic characteristics of 25 Pleurotus eringii strains that have been released in Korea based on cultural, morphological features and PCR fingerprints. Strains PER-007 and PER-012 showed distinct cultural characteristics in growth rate, morphological characteristics of mycelial colony and fruiting bodies when compared to those of other strains. Strain PER-007 did not form primordium initiation in sawdust medium and PER-012 also showed different phenotypes on fruiting bodies. Eleven URP primers were used to detect PCR polymophic bands in P. eringii strains. Primers URP1F, URP2R, URP2F, URP4R, URP6R, URP9F and URP17R were selected as useful primers for amplifying PCR polymorphic bands in P. eringii strains. The genetic similarity index was calculated by using PCR polymorphic bands amplified by eight URP primers among the 25 strains. The P. eringii strains were grouped by four distinct clusters on the UPGMA analysis. The genetic similarity values ranged from 100% to 76% were observed in three major groups, suggesting close genetic relatedness of them. Exceptionally, PER-007 and PER-017 were involved in outgroup.

Molecular genetic evaluation of gorals(naemorhedus caudatus raddeanus) genetic resources using microsatellite markers (초위성체 마커를 이용한 산양의 분자유전학적 고찰)

  • In this study, genotyping was executed by using 13 microsatellite markers for genetic diversity of 224 Gorals (Saanen(88), Laoshan(67), Toggenburg(32), Alpine(12), Anglonubian(9), Jamnapari(7) and Black Bengal(4)). The number of alleles was observed 4 (INRA005) to 18 (SRCRSP23) each markers. Observed heterozygostiy ($H_{obs}$), expected heterozygosity ($H_{\exp}$) and polymorphism information content (PIC) were observed 0.482 to 0.786, 0.476 to 0.923, and 0.392 to 0.915, respectively. Principal Components Analysis(PCoA) results were similar to the results of FCA. NE-I(on-exclusion probability for identity of two unrelated individuals) was estimated at $2.47{\times}10^{-15}$. In conclusion, this study shows the useful data that be utilized as a basic data of Gorals breeding and development.

  • Pituitary-specific transcription factor (PIT1) 유전자는 동물의 성장을 조절하고 근육 형성에 관여하는 유전자로서 최근에는 단일염기다형성 변이가 한우를 비롯한 동물에서 관찰되었으며, 한우의 경제 형질과 연관성이 보고되었다. 본 연구는 PIT1 유전자의 단일염기다형성 변이가 한우에서 성장 인자에 미치는 영향과 경제 형질에 대한 유전자형간 육종가와의 상관성에 대해 알아보고자 하였다. 도체 성적을 보유하고 있는 한우 후보종모우 집단 268두를 대상으로 PIT1 유전자 A1256G 다형성을 조사하여 유전자형의 빈도를 분석하였고 각각의 유전형에 따른 기본적인 검정 성적을 바탕으로 경제 형질과의 연관성을 비교 분석하였다. 268두의 한우에서 PIT1 유전자의 A1256G 유전자형 빈도는 MseI 제한 효소를 사용했을 때 A 유전자 빈도(0.37)보다 G 유전자 빈도(0.62)가 높게 나타났다. 통계적 분석을 통하여 각 유전자형에 대한 경제 형질과의 관련성을 분석한 결과, 각 유전자형 간에 12개월령 체중 (body weight 12, BW12)에서 유의한 차이를 보였고, 등지방 두께 육종가 (Backfat thickness-estimated breeding value, BF-EBV)와도 유의한 차이가 있었지만 (p<0.05), marbling score (MS), carcass weight (CW), M. longissimus dorsi area (LDA) 등 다른 경제 형질과는 통계학적으로 유의한 차이가 없었다. PIT1 유전자의 A1256G 다형성은 한우의 성장과 도체체중에 관여하는 인자로 작용하는 것으로 보여진다.

  • Recently, there have been lots of study for disease-genetic association using SNPs and haplotypes. Statistical methods and tools for various types of data are developed by many researchers. However, there is no unified software which can handle most of major analysis, and the methods and manners to deal with data are quite different through softwares. And thus it is not easy to researcher to choose proper software. In this study, we devide analyzing procedures into three steps: preliminary analysis, population-based analysis and family-based analysis. We review the statistical methods for each step and compare the features of the FBAT, SAS/Genetics, SAGE and R as major integrating softwares for genetic study.

Validation of diacylglycerol O-acyltransferase1 gene effect on milk yield using Bayesian regression (베이지안 회귀를 이용한 국내 홀스타인 젖소의 유량형질 관련 DGAT1유전자 효과 검증)

  • DGAT1(diacylglycerol O-acyltransferase1) gene is well known as a major gene of milk production in dairy cattle. This study was conducted to investigate how the DGAT1 gene effect on milk yield was appeared from the genome wide association (GWA) using high density whole genome SNP chip. The data set used in this study consisted of 353 Korean Holstein sires with 50k SNP genotypes and deregressed estimated breeding values of milk yield. After quality control 41,051 SNPs were selected and locations on chromosome were mapped using UMD 3.1. Bayesian regression of BayesB method (pi=0.99) was used to estimate the SNP effects and genomic breeding values. Percentages of variance explained by 1 Mb non-overlapping windows were calculated to detect the QTL region. As the result of this study, top 1 and 3 of 2,516 windows were seen around DGAT1 gene region and 0.51% and 0.48% of genetic variance were explained by these two windows. Although SNPs on the DGAT1 gene region are excluded in commercial 50k SNP chip, the effect of DGAT1 gene seem to be reflected on GWA by the SNPs which are in linkage disequilibrium with DGAT1 gene.

A study on association of progesterone receptor gene polymorphism (PROGINS) with Endometriosis (자궁내막증과 progesterone receptor gene polymorphism (PROGINS)과의 연관성에 관한 연구)

  • Purpose : Endometriosis is a steroid dependent disease with a particular genetic background but the location of possible genomic aberrations are still poorly clarified. This study was designed to investigate the associations between the polymorphism of the progesterone receptor gene (PROGINS) and endometriosis. Methods : 100 women with surgically diagnosed and histologically confirmed endometriosis were enrolled as a patient population and a total of 110 female control subjects undergoing health examination were enrolled as control population. DNA extraction and polymerase chain reaction (PCR) were used to genotype women for the presence of the PROGINS polymorphism in peripheral blood samples. The x2-test was used to compare genotype distributions between endometriosis and controls. Results : T1/T2 heterozygote was found to be one patient in each group, and the rest of the subjects were all T1/T1 homozygotes. There was no difference in the genotype distribution between the endometriosis group and the control group. Conclusion : These results suggest that the progesterone receptor gene PROGINS is not associated with the risk for endometriosis.

Analysis of Genetic Diversity in Thirteen Turfgrass Cultivars Cultivated at Golf Courses Using RAPD Markers (RAPD마커를 이용한 국내골프장의 잔디 13 품종의 유전적 다양성 분석)

  • This study was carried our to examine the genetic relationship of 13 commercial turfgrass cultivars using Random Amplified Polymorphic DNA to provide genetic informations more efficient golf course management. Analysis of 56 random hexamer primers generated 13 to 54 polymorphic bands among the 13 cultivars with an average of 30.7 bands per primer. The results of cluster analysis based on RAPDs revealed that three major variety groups: Group I - 'Shadow II', 'Aurora Gold', 'Little Bighorn Blue', 'PennA-1', and 'PennA-4'; Group II - 'Midnight II', 'Prosperity', 'Moon light SLT', 'Bright star SLT', and 'Silver dollar'; and Group III - 'Olympic Gold', 'Silver Star', and 'Tar Heel II'. The genetic similarity coefficients among 13 turfgrass cultivars ranged from 0.039 to 1.0 with highest coefficient in Group III. Studies on morphological characters and the effective molecular markers such as sequence characterized amplified regions are further needed to identify relationships and genetic diversities within species and among species.

Analysis of Genetic Diversity and Identification of Domestic Bred Phalaenopsis Varieties Using SRAP and SSR Markers (SRAP과 SSR 마커를 이용한 국내 육성 팔레놉시스 품종의 유전적 다양성 분석과 품종판별)

  • The aims of this study were to compare genetic distances among 14 Phalaenopsis varieties using simple sequence repeat (SSR) and sequence-related amplified polymorphism (SRAP) marker systems and to determine the discrimination using SSR. A total of 111 SSR primers and 30 SRAP combinations were initially screened. Twelve SSR primers and thirty SRAP combinations showed high polymorphism among the 14 Phalaenopsis varieties including domestic breeding varieties, conserved in National Institute of Horticultural & Herbal Science (NIHHS). The amplified DNA fragments were separated by denaturing acrylamide gels and detected by silver staining method. A total of 474 polymorphic bands, including 55 by SSRs and 419 by SRAPs, were identified and used for genetic diversity analysis. Polymorphic bands were scored for calculating a simple matching coefficient of genetic similarity and cluster analysis with multi-variate statistical package (MVSP) 3.1. Fourteen Phalaenopsis varieties were classified into three major groups at similarity coefficient value of 0.683 and 0.66 using SRAP and SSR, respectively. Also we could discriminate these domestic breeding Palaenopsis varieties using only SSR 20 and SSR 22. The results indicate that SSR analysis is effective for discrimination among Phalaenopsis varieties and SRAP is useful for genetic diversity when there is no sequence information. These studied SSR and SRAP markers will be useful tools for genotype identification, germplasm conservation and genetic relationship study in Phalaenopsis.

Application of DNA marker related with marbling score in Hanwoo cow (한우 암소에서 근내지방도 관련 DNA 마커의 활용)

  • The aim of this study was to evaluate combination of each of g.15532 C>A, g.17924 G>A SNP of FASN gene and beef quality grade of progeny in Hanwoo cow. In order to analyze the SNPs, genomic DNA was obtained from 270 Hanwoo cow and their progeny steer and g.15532 C>A and g.17924 G>A SNP was genotyped using single-based extension. Employing GLM as a statistical model. g.15532 C>A and g.17924 G>A SNP have a significant effect in Hanwoo steer but no significant effect in Hanwoo cow. Combination of each of g.15532 C>A, g.17924 G>A SNP and beef quality grade of progeny have a significant effect on marbling score in Hanwoo cow. Therefore, we suggest that g.15532 C>A and g.17924 G>A SNP contribute to genetic improvement on marbling score in Hanwoo cow.
