Genetic Diversity and Relationship by SSR Markers of Korean Soybean Cultivars (한국 콩 육성품종의 SSR마커에 의한 유전적 다양성과 유연관계)

  • Genetic diversity of 91 Korean soybean cultivars was assessed with 20 simple sequence repeat (SSR). Twenty SSR loci generated a total of 149 alleles. The number of alleles for each SSR locus ranged from 3 to 15 with a mean of 7.5 alleles. Genetic diversity estimated by PIC value of 91 cultivars was ranged from 0.424 to 0.905 with an average of 0.711. Cluster analysis based on Nei's genetic distances classified 91 soybean cultivars except Geomjeongkong 4 into 7 groups. The majority groups were I, IV, and VI which included 26, 24, and 18 cultivars, respectively. Obvious differences in genetic diversity appeared to be related with the released periods of cultivars and utilization type of cultivars, but not with breeding sites. Cultivars released in 1970's and in 1990's showed the lowest and the highest genetic diversities with 0.576 and 0.706, respectively. Soybean cultivars for vegetable and early maturity showed the lowest genetic diversity with 0.514, while those for soy sauce and tofu showed the highest genetic diversity with 0.691. Genetic distance between soybean cultivar groups developed before 1969 and during 1970's was the nearest, while genetic distance between those developed in 1970's and 1990's was the furthest. Cultivar group for vegetable and early maturity showed the furthest genetic distance with cultivar group for soy sauce and tofu, while it showed the nearest genetic distance with cultivar group for cooking with rice. Genetic distance was greater between soybean cultivar groups developed in Suwon and Iksan than between those developed in Milyang and Iksan.

Genetic Studies on Lethal and Sterility Genes Concealed in Natural Populations of Drosophila melanogaster (초파리의 자연집단에 보유되어 있는 치사유전자 및 불임유전자에 대한 유전학적 연구)

  • The present experiments were carried out to understand the genetic structure of the natural population by means of the frequencies of recessive lethal and sterility genes on the second chromosomes of Drosophila melanogaster. The natural populations used for experiment were Anyang, Kimpo and Ulsan populations in 1982 and 1983. The mean frequencies of deleterious gene (lethal plus semilethal) were estimated 29.01% in Anyang, 30.07% in Kimpo and 32.31% in Ulsan population. Allelism rates on the chromosome between lethals extracted from natural populations were examined within or between populations. The mean allelism rates were showed 2.28% in Anyang, 1.90% in Kimpo and 2.17% in Ulsan. The values of elimination $(IQ^2)$ were estimated by frequencies of deleterious genes and allelism rates. The mean values of elimination were 0.0020 in Anyang, 0.0019 in Kimpo and 0.0023 in Ulsan population. The effective population size was estimated by using a formula by Nei. Anyang, Kimpo and Ulsan populations were about 2, 900, 3, 600 and 3, 200, respecively. These data suggest that Korean populations of Drosophila melanogaster attained to stable breeding units of intermediate size, ranging from 2, 900 to 3, 600 pairs of fertile individuals.

  • 본 논문은 유전자의 기능이 비슷한 정도에 따른 사전정보의 값을 부여하며, 클러스터링시 사전정보를 활용할 수 있는 방법을 제시한다. 실세계 문제인 유전자는 각기 다양한 기능을 하는 특징적인 것으로 사전정보의 형태를 1과 0등으로 구분하던 과거의 방식으로는 정의하기가 어렵다. 유전자간의 비슷한 정도에 따라 사전정보의 값이 정해져야 하는 것은 필요하며, 이는 생물학자가 구축해놓은 유전자 온톨로지의 분석을 통하여 산출한다. 유전자 온톨로지는 기능별 카테고리로 분류하며, 세부 기능은 하위의 카테고리로 형성된 거대한 트리 구조의 형태를 띤다. 온톨로지 분석을 통해 형성된 사전정보의 값은 0과 1사이의 연속적인 값으로 형성이 되며, 이 값은 클러스터링 과정 중 거리 계산에 활용함으로써, 그 결과의 성능이 우수함을 보인다.

  • 외판원 문제(Traveling Salesman Problem)는 주어진 n개의 도시들과 그 도시들간의 거리 비용이 주어졌을 매, 처음 출발도시에서부터 정확히 한 도시는 한 번씩만 방문하여 다시 출발도시로 돌아오면서 방문한 도시들을 연결하는 최소의 비용이 드는 경로를 찾는 문제로 최적해(optimal value)를 구하는 것은 전형적인 NP-완전 문제중의 하나이다[2,4,5, 8]. 따라서 이들의 수행시간을 줄이고자 하는 연구가 많이 진행된다. 본 논문에서는 외판원 문제의 최적의 해를 구하는데. 휴리스틱 알고리즘인 최근접 휴리스틱을 이용한다. 물론 수행 시간을 줄이고자 최적화 문제에서 좋은 성능을 보이는 유전 알고리즘 (Genetic Algorithm)으로 얻은 근사해(near optimal)를 초기 분기 함수로 사용하고, 근거리 통신망(Local Area Network)에 기반한 분산 처리 환경에서 여러 프로세서에 분산시켜 병렬성을 살린다.

Availability of the metapopulation theory in research of biological invasion: Focusing on the invasion success (침입생물 연구에 대한 메타개체군 이론의 활용 가능성: 침입 성공을 중심으로)

  • The process of biological invasion is led by the dynamics of a population as a demographic and evolutionary unit. Spatial structure can affect the population dynamics, and it is worth being considered in research on biological invasion which is always accompanied by dispersal. Metapopulation theory is a representative approach to spatially structured populations, which is chiefly applied in the field of ecology and evolutionary biology despite the controversy about its definition. In this study, metapopulation was considered as a spatially structured population that includes at least one subpopulation with significant extinction probability. The early phase of the invasion is suitable to be analyzed in aspects of the metapopulation concept because the introduced population usually has a high extinction probability, and their ecological·genetic traits determining the invasiveness can be affected by the metapopulation structure. Although it is important in the explanation of the prediction of the invasion probability, the metapopulation concept is rarely used in ecological research about biological invasion in Korea. It is expected that applying the metapopulation theory can supply a more detailed investigation of the invasion process at the population level, which is relatively inadequate in Korea. In this study, a framework dividing the invasive metapopulation into long- and middle-distance scales by the relative distance of movement to the natural dispersal range of species is proposed to easily analyze the effect of a metapopulation in real cases. Increased understanding of the mechanisms underlying invasions and improved prediction of future invasion risk are expected with the metapopulation concept and this framework.

Geographic Variation in Pond Smelt (Hypomesus nipponensis) by RAPD Analysis (RAPD 분석에 의한 빙어 (Hypomesus nipponensis)의 지리적 변이)

  • Genomic DNA isolated from two geographical populations of pond-smelt (Hypomesus nipponensis) was amplified for RAPD (randomly amplified polymorphic DNA) analysis. The populations were obtained from Chungju (CJ), in the inland area, and Dangjin (DJ), in the vicinity of the West Sea in Korea. Seven arbitrarily selected primers, OPB-06, OPB-10, OPB-13, OPB-17, OPC-09, OPC-17 and OPC-20, were used to generate the shared loci, polymorphic, and specific loci. Three hundred and eighty-three loci observed per primer were identified in the CJ population, and 287 were identified in the DJ population. Among them, 91 polymorphic loci or 23.8% were polymorphic in the CJ population, and 47 (16.4%) in the DJ population. The number of shared loci observed was 198 in the CJ population and 176 in the DJ population. Forty-four and 75 specific loci were detected in the CJ and DJ populations, respectively. Especially, 99 numbers of shared loci by the two populations, with an average of 14.1 per primer, were observed in the two pond-smelt populations. The average bandsharing value between the two geographical pond-smelt populations was $0.700{\pm}0.008$, ranging from 0.600 to 0.846. Compared separately, the bandsharing value of individuals within the CJ population was higher than that of the DJ population. The dendrogram obtained using the data from the seven primers indicated three genetic clusters: cluster 1, CJ 01, 02, 03, 04, 05, 06, 07, 08, 09, 10, and 11; cluster 2, DJ 01, 02, 03, 04, 05, 06, 07, 08, and 09; and cluster 3, DJ 10 and 11. The genetic distance between the two geographical populations ranged from 0.040 to 0.545. Thus, RAPD-PCR analysis revealed a significant genetic distance between the two pond-smelt populations.

Estimation of Linkage Disequilibrium and Effective Population Size using Whole Genome Single Nucleotide Polymorphisms in Hanwoo (한우에서 전장의 유전체 정보를 활용한 연관불평형 및 유효집단크기 추정에 관한 연구)

  • This study was conducted to estimate the extent of linkage disequilibrium (LD) and effective population size using whole genomic single nucleotide polymorphisms (SNP) genotyped by DNA chip in Hanwoo. Using the blood samples of 35 young bulls born from 2005 to 2008 and their progenies (N=253) in a Hanwoo nucleus population collected from Hanwoo Improvement Center, 51,582 SNPs were genotyped using Bovine SNP50 chips. A total of 40,851 SNPs were used in this study after elimination of SNPs with a missing genotyping rate of over 10 percent and monomorphic SNPs (10,730 SNPs). The total autosomal genome length, measured as the sum of the longest syntenic pairs of SNPs by chromosome, was 2,541.6 Mb (Mega base pairs). The average distances of all adjacent pairs by each BTA ranged from 0.55 to 0.74 cM. Decay of LD showed an exponential trend with physical distance. The means of LD ($r^2$) among syntenic SNP pairs were 0.136 at a range of 0-0.1 Mb in physical distance and 0.06 at a range of 0.1-0.2 Mb. When these results were used for Luo's formula, about 2,000 phenotypic records were found to be required to achieve power > 0.9 to detect 5% QTL in the population of Hanwoo. As a result of estimating effective population size by generation in Hanwoo, the estimated effective population size for the current status was 84 heads and the estimate of effective population size for 50 generations of ancestors was 1,150 heads. The average decreasing rates of effective population size by generation were 9.0% at about five generations and 17.3% at the current generation. The main cause of the rapid decrease in effective population size was considered to be the intensive use of a few prominent sires since the application of artificial insemination technology in Korea. To increase and/or sustain the effective population size, the selection of various proven bulls and mating systems that consider genetic diversity are needed.

Genetic Differences and Variation in Two Largehead Hairtail (Trichiurus lepturus) Populations Determined by RAPD-PCR Analysis (RAPD-PCR 분석에 의해 결정된 갈치 (Trichiurus lepturus) 2 집단의 유전적 차이와 변이)

  • Genomic DNA was isolated from two geographic populations of largehead hairtail (Trichiurus lepturus) in Korea and the Atlantic Ocean. The eight arbitrarily selected primers were found to generate common, polymorphic, and specific fragments. The complexity of the banding patterns varied dramatically between primers from the two locations. The size of the DNA fragments also varied widely, from 150 bp (base pairs) to 3,000 bp. Here, 947 fragments were identified in the largehead hairtail population from Korea, and 642 in the largehead hairtail population from the Atlantic Ocean: 148 specific fragments (15.6%) in the Korean population, and 61 (9.5%) in the Atlantic population. In the Korean population, 638 common fragments with an average of 79.8 per primer were observed.; 429 common fragments, with an average of 53.6 per primer, were identified in the Atlantic population. The number of polymorphic fragments in the largehead hairtail population from Korea and the Atlantic Ocean was 76 and 27, respectively. Based on the average bandsharing values of all samples, the similarity matrix ranged from 0.784 to 0.922 in the Korean population, and from 0.833 to 0.990 in the Atlantic population. The bandsharing value of individuals within the Atlantic population was much higher than in the Korean population. The dendrogram obtained by the eight primers indicated two genetic clusters: cluster 1 (KOREAN 01~KOREAN 11), and cluster 2 (ATLANTIC 12~ATLANTIC 22). Individual KOREAN no. 10 from Korea was genetically most closely related to KOREAN no. 11 in the Korean population (genetic distance = 0.038). Ultimately, individual KOREAN no. 01 of the Korean population was most distantly related to ATLANTIC no. 16 of the Atlantic population (genetic distance = 0.708).

Morphological Variations and Genetic Variations Inferred from AFLP (Amplified Fragment Length Polymorphism) Analysis of Cottus Populations (Scorpaeniformes: Cottidae) in Korea (한국산 둑중개속 어류 개체군들의 형태 변이 및 AFLP 분석을 통한 유전 변이)

  • Morphological and genetic variation of Cottus populations in Korea were compared to each other in the watershed. Morphological variation was analyzed by meristic and morphometric characters, and by fertilized egg sizes. Genetic variation was assessed by amplified fragment length polymorphism (AFLP) fingerprinting. Cottus koreanus populations of rivers and streams running towards the eastern coasts of the Korean Peninsula were significantly different in morphometric characters from populations in rivers and streams running towards the western and southern coasts of the Korean Peninsula, but did not differ in meristric characters and fertilized egg sizes. Cottus populations in the upper streams-Yangyangnamadae Stream, Jusu Stream and Samcheogosip Stream-were the same in meristic and genetic characters. However, the Cottus sp. population from Baebong Stream is related to C. hangiongensis in meristic characteristics and to C. koreanus in the morphometric characteristics of length of the ventral fin ray and in the fertilized egg size. Pairwise genetic distances assessed by the AFLP method among C. koreanus populations were in the range of 0.110 to 0.221. Genetic distances between C. hangiongensis and C. koreanus populations varied from 0.542 to 0.621, and those between the Cottus sp. population of Baebong Stream and C. koreanus populations from 0.222 to 0.304. The result of the UPGMA dendrogram shows the Cottus sp. population of Baebong Stream was clearly separated of other C. koreanus populations.

Improvement of Control Performance of Array-Sensor System Using Soft Computing (Soft Computing을 이용한 배열 센서 시스템의 제어 성능 개선)

  • In this paper, we propose a method to obtain a linear characteristic using soft computing for systems which have array sensors of nonlinear characteristics. Also a procedure utilizing the pattern information of array sensors without additional sensors is proposed to reduce disturbance effects. For a typical example, even a single CdS cell for CdS array has nonlinear characteristics. Overall linear characteristic for CdS array is obtained using fuzzy logic for each cell and overlapped portion. In addition, further improvement for linearization is obtained applying genetic algorithms for the parameters of membership functions. Also the effect of disturbing external light changes to the CdS array can be reduced without using any additional sensors for calibration. The proposed method based on fuzzy logic shows improvements for position measurements and disturbance reduction to external light changes due to the fuzziness of the shadow boundary as well as the inherent nonlinearity of the CdS array. This improvement is shown by applying the proposed method to the ball position measurements of a magnetic levitation system.
