오페론(operon)은 보통 미생물에서 다수의 인접한 유전자들로 구성된 그룹으로 하나의 유전자처럼 공통된 프로모터에 의해 전사되는 단위이다. 오페론을 구성하는 유전자들은 기능적으로 서로 유사하거나 같은 물질대사경로(metabolic pathway) 상에 존재하는 특징을 지니기 때문에 이들은 중요한 의미를 가지며, 미생물 유전체 분석에서 오페론을 구성하는 유전자들을 예측하는 것은 상당히 중요하다. 오페론을 예측하는 이전 연구들로는 이미 알려진 오페론의 특징인 유전자간 거리나 오페론을 구성하는 평균 유전자 개수 등을 이용하는 방법, 마이크로어레이 발현 실험을 이용한 방법, 전유전체(whole genome)들 간의 보존된 유전자 집합(conserved gene cluster)을 이용한 방법 그리고 물질대사경로를 이용한 방법 등이 있다. 본 논문에서는 COG 기능(function) 거리, 유전자 간의 거리, 코돈 사용빈도(codon usage) 그리고COG 기능 거리와 유전자간 거리를 같이 적용한 방법을 이용하여 오페론 예측을 위한 전처리 모델을 생성하였다 전처리 모델을 E. coli 전유전체에 적용해본 결과, 알려진 오페론들의 약 90%가 이를 포함하였다. 따라서 본 논문에서 제시한 전처리 모델은, 추후 오페론 예측을 위한 좋은 도구로 활용할 수 있을 것이다.

본 논문에서는 영상의 밝기 정보로부터 물체의 표면 형상을 재구성하는 새로운 접근 방법을 제시한다. 이미지 모델은 기존의 Lambertian surface model에 거리 요소를 포함시켜 보다 현실과 비슷한 제약 조건을 주고, 국지 해(local minima)에 빠지기 쉬운 기존의 iteration 방법을 탈피하기 위해 유전자 알고리즘(genetic algorithm)을 도입한다. 표면의 깊이 정보를 이산여현변환(discrete cosine transform)하고 이 DCT 공간상에서 유전자 알고리즘을 적용함으로써 큰 형상을 먼저 결정한 후 미세한 형상을 찾아내는 계층적인 표면 형상의 재구성이 가능하도록 하였으며 간단한 실험으로 그 타당성을 보인다.

염기서열의 분석이 유전체에 대한 연구를 가능하게 해 줄 수 있다는 것이 밝혀짐에 따라 다양한 생명체에 대한 유전체 염기서열 분석 도구의 개발이 활발히 진행되었다. 이러한 유전자 예측 도구들은 고유의 단순 텍스트 형식으로 결과를 제공하므로 사용자는 결과를 분석하고 통계정보를 산출하는데 많은 노력이 필요하다. 본 논문에서는 유전자 예측결과를 보다 효율적으로 표현하고 분석하기 위한 XML 기반의 분석도구를 개발하였다. 개발된 시스템은 유전자 예측결과를 효과적으로 표현하는 GenStructML, 이 정보를 분석한 GenPredML과 PredAccuracyML로 구성되어 있다. GenPredML과 PredAccuracyML은 GenStructML에 대하여 뉴클레오티드 수준(nucleotide level), 엑손 수준(exon level) 그리고 신호 수준(signal level)에서의 예측 정확도(Accuracy)를 계산하고 Genbank의 정보와 비교하여 통계정보를 산출함으로써 보다 자세한 정보를 제공한다.

Recently, as it is considered more important to identify the function of ail unknown genes in living things, many tools for gene prediction have been developed to identify genes in the DNA sequences. Unfortunately, most of those tools use their own schemes to represent their programs results, requiring researchers to make additional efforts to understand the result generated by them So, it is desirable to provide a standardized method of representing predicted gene information, which makes it possible to automatically produce the predicted results for a given set of gene data In this paper, we describe an effective U representation for various predicted gene information, and present an XML-based analysis tool for gene predication results based on this representation. The developed system helps users of gene prediction tools to conveniently analyze the predicted results and to automatically produce the statistical results of the prediction. To show the usefulness of the tool, we applied our programs to the results generated by GenScan and GeneID, which are widely used gene prediction systems.

Cancer patients can have different kinds of cancer driver genes, and identification of these patient-specific cancer driver genes is an important step in the development of personalized cancer treatment and drug development. Several bioinformatic methods have been proposed for this purpose, but there is room for improvement in terms of accuracy. In this paper, we propose NPD (Network based Patient-specific Driver gene identification) for identifying patient-specific cancer driver genes. NPD consists of three steps, constructing a patient-specific gene network, applying the modified PageRank algorithm to assign scores to genes, and identifying cancer driver genes through a score comparison method. We applied NPD on six cancer types of TCGA data, and found that NPD showed generally higher F1 score compared to existing patient-specific cancer driver gene identification methods.

생명체는 여러 가지 물질로 구성되어 있으며, 그 생명체의 분포지역에 따라 생물 종 특성도 다르게 나타난다. 그래서 연구자들이 생명체에 관한 정보를 확인하려면 그 생명체의 종 정보, 지역과 생태정보를 관련 생물다양성 데이터베이스에서 검색하며, 생명체를 구성하는 유전자 서열정보와 단백질 구조정보는 Genbank, PDB 등의 유전자/단백질 데이터베이스에서 검색하고 있다. 또한 그 생명체에 관한 학술적 내용이 수록된 학술 논문까지 별도로 검색해야만 그 생물체에 관한 정확한 정보를 획득할 수 있다. 이런 불편함을 해결하려면 하나의 생명체를 검색할 때, 생명체의 종 정보, 위치 정보, 생명체를 구성하고 있는 유전자 정보, 그리고 논문정보를 연계하여 검색할 수 있는 시스템이 필요하다. 이에, 본 논문에서는 하나의 생명체를 검색할 때 종 정보뿐만 아니라 GIS를 이용한 위치정보와 생명체를 구성하는 유전자 정보를 연계하고 그 생명체에 관한 논문 정보까지 검색 가능한 생명정보 연계검색 인터페이스를 설계하였다.
Interactions between proteins and genes are often considered essential in the description of biomolecular phenomena and networks of interactions are considered as an entre for a Systems Biology approach. Recently, many works try to extract information by analyzing biomolecular text using natural language processing technology. Previous researches insist that linguistic information is useful to improve the performance in detecting gene interactions. However, previous systems do not show reasonable performance because of low recall. To improve recall without sacrificing precision, this paper proposes a new method for detection of gene interactions based on syntactic relations. Without biomolecular knowledge, our method shows reasonable performance using only small size of training data. Using the format of LLL05(ICML05 Workshop on Learning Language in Logic) data we detect the agent gene and its target gene that interact with each other. In the 1st phase, we detect encapsulation types for each agent and target candidate. In the 2nd phase, we construct verb lists that indicate the interaction information between two genes. In the last phase, to detect which of two genes is an agent or a target, we learn direction information. In the experimental results using LLL05 data, our proposed method showed F-measure of 88% for training data, and 70.4% for test data. This performance significantly outperformed previous methods. We also describe the contribution rate of each phase to the performance, and demonstrate that the first phase contributes to the improvement of recall and the second and last phases contribute to the improvement of precision.
Groups of genes control the functioning of a cell by complex interactions. Such interactions of gene groups are tailed Gene Regulatory Networks(GRNs). Two previous data mining approaches, clustering and classification, have been used to analyze gene expression data. Though these mining tools are useful for determining membership of genes by homology, they don't identify the regulatory relationships among genes found in the same class of molecular actions. Furthermore, we need to understand the mechanism of how genes relate and how they regulate one another. In order to detect regulatory relationships among genes from time-series Microarray data, we propose a novel approach using frequent pattern mining and chain rules. In this approach, we propose a method for transforming gene expression data to make suitable for frequent pattern mining, and gene expression patterns we detected by applying the FP-growth algorithm. Next, we construct a gene regulatory network from frequent gene patterns using chain rules. Finally, we validate our proposed method through our experimental results, which are consistent with published results.

After the genome projects of the 90s, a vast number of gene studies have been stored in online databases. By using these databases, several biological relationships can be inferred. In this study, we proposed a method to infer disease-gene relationships using title and body in biomedical text. The title was used to extract hub genes from data in the literature; whereas, the body of the literature was used to extract sub genes that are related to hub genes. Through these steps, we were able to construct a local gene-network for each report in the literature. By integrating the local gene-networks, we then constructed a global gene-network. Subsequent analyses of the global gene-network allowed inference of disease-related genes with high rank. We validated the proposed method by comparing with previous methods. The results indicated that the proposed method is a meaningful approach to infer disease-related genes.
본 논문에서는 유전자 알고리즘과 피라미드(다단계 또는 다 해상도)를 결합한 새로운 영상분할 방법을 제안하다. 먼저, 영상을 피라미드의 해상도가 낮은 상위 단계로 분할하고 좋은 적합도를 가진 염색체의 개체군을 얻는다. 둘째, 해상도를 높인 다음 단계의 입력으로 앞 단계에서 얻은 염색체들을 사용하며, 더욱 세분화된 분할이 이루어지도록 염색체를 진화시키다. 유전자 알고리즘의 적합함수는 각 영역의 규질성과 peakiness를 이용하여 정의하였다. 교차는 교차점을 중심으로 영상을 2분하여 서로 교환하는 1점 교환법을 사용하였으며, 돌연변이는 병합과 분할이 이루어지도록 설계하였다. 본 논문은 저 해상도에서 가능성(적합성)이 큰 유전자를 신속히 구한 훙 단계적으로고 해상도에서 적합한 유전자로 진화시켜 나가는 방법으로 처음부터 최고 해상도에 유전자 알고리즘을 적용하는 종전의 방법보다 훨씬 더 효율적이며 유전자 알고리즘과 다단계 기법의 이상적인 결합이라 할 수 있다. 분할 결과에서도 타 알고리즘에 비하여 우수하거나 비슷한 결과를 얻었다.
