Automated patient set-up using intensity based image registration in proton therapy (양성자 치료 시 Intensity 기반의 영상 정합을 이용한 환자 자동화 Set up 적용 방법)

  • Purpose : Proton Therapy using Bragg-peak, because it has distinct characteristics in providing maximum dosage for tumor and minimal dosage for normal tissue, a medical imaging system that can quantify changes in patient position or treatment area is of paramount importance to the treatment of protons. The purpose of this research is to evaluate the usefulness of the algorithm by comparing the image matching through the set-up and in-house code through the existing dips program by producing a Matlab-based in-house registration code to determine the error value between dips and DRR to evaluate the accuracy of the existing treatment. Materials and Methods : Thirteen patients with brain tumors and head and neck cancer who received proton therapy were included in this study and used the DIPS Program System (Version 2.4.3, IBA, Belgium) for image comparison and the Eclipse Proton Planning System (Version 13.7, Varian, USA) for patient treatment planning. For Validation of the Registration method, a test image was artificially rotated and moved to match the existing image, and the initial set up image of DIPS program of existing set up process was image-matched with plan DRR, and the error value was obtained, and the usefulness of the algorithm was evaluated. Results : When the test image was moved 0.5, 1, and 10 cm in the left and right directions, the average error was 0.018 cm. When the test image was rotated counterclockwise by 1 and $10^{\circ}$, the error was $0.0011^{\circ}$. When the initial images of four patients were imaged, the mean error was 0.056, 0.044, and 0.053 cm in the order of x, y, and z, and 0.190 and $0.206^{\circ}$ in the order of rotation and pitch. When the final images of 13 patients were imaged, the mean differences were 0.062, 0.085, and 0.074 cm in the order of x, y, and z, and 0.120 cm as the vector value. Rotation and pitch were 0.171 and $0.174^{\circ}$, respectively. Conclusion : The Matlab-based In-house Registration code produced through this study showed accurate Image matching based on Intensity as well as the simple image as well as anatomical structure. Also, the Set-up error through the DIPS program of the existing treatment method showed a very slight difference, confirming the accuracy of the proton therapy. Future development of additional programs and future Intensity-based Matlab In-house code research will be necessary for future clinical applications.

A study on the relationship between Schmidt Hammer's 'R' and bedrock microforms (기반암 하상 미지형과 슈미트 해머 반발 값과의 관계에 대한 연구)

  • Physical strength of the rock is the most important factor of resistance to erosion and has been measured through various way. Bedrock microforms, like potholes and grooves, are the forms sculpted by the erosional processes of flow and the location and morphology are strongly affected by the differential erosion. It also assumed that the physical strength of the rock controls the erosion rate and mode of erosion. The schmidt hammer has been used to measure the rock strength in the field for the geomorphological research. To find the relationship between the rock strength and microforms, Schmidt hammer's R(rebound) were measured in the Baeksuktan, middle reach of Gilancheon, Cheongsong, Gyungsangbuk do. The overall values of rebound of the local sandstone showed over 65 in most cases, so it can be regarded as 'very strong'. It is found that the rebound values of the rock surface decreased towards current water level. It also, however, found that there was no systematic differences in rebound values among the topographically high and lows in the bedrock surface. There was no statistically significant difference in rebound values of the area with well developed microforms and others. The values of R from the exposed faces and inside of the microforms are similar. In the case of conglomerate, the part with the gravel showed higher values that the parts with sands. The rebound values are decreased near of(<1cm) the geological discontinuities(including joint and faults), so this line of weakness could be the point of initiation of active erosion to form microforms. However there is large variations in rebound values within this part. It also should be mentioned that topological relation between the strike of the geologic discontinuities and flow direction looks control the mode of erosional processes.

Cancer Classification with Gene Expression Profiles using Forward Selection Method (전진 선택법을 이용한 유전자 발현정보 기반의 암 분류)

  • 유전 발현 데이터는 생명체의 특정 조직에서 채취한 샘플을 microarray상에서 측정한 것으로 유전자들의 발현 정도가 수치로 나타난 데이터이다. 일반적으로 정상조직과 이상조직에서 관련 유전자들의 발현 정도는 차이를 보이기 때문에, 유전발현 데이터를 통하여 암을 분류할 수 있다. 하지만 분류에 모든 유전자가 관여하지는 않으므로 관련성 있는 유전자만을 선별해내는 작업인 특징 선택방법이 필요하다. 본 논문에서는 회귀분석의 변수선택방법중 하나인 전진 선택법(forward selection method)을 사용하여 유전자들을 선택하고 분류하는 방법을 제안한다. 실험데이터는 대장암 데이트를 사용하였고, 분류기는 KNN을 사용하였다. 이 방법과 상관계수를 이용한 특징 선택 방법인 피어슨 상관계수와 스피어맨 상관계수방법과 비교해본 결과 전진 선택법에 의한 특징 선택방법이 암의 분류에 있어서 더 효과적인 유전자 선택을 한다는 사실을 확인하였다. 실험결과 90.3%의 높은 인식률을 보였다.

  • 암의 진행 정도를 판단하기 위한 암세포 조직영상의 분석은 그 대상이 되는 영상의 다양성과 잡음으로 인해 정확한 분석이 어렵다. 특히, 암의 진행 정도를 판단하는데 있어서 중요한 요인인 세포핵의 variation에 따른 order/disorder 정도를 객관적 수치로 정량화하기 위해서는, 각 기(stage)에 따른 암의 진행정도를 가장 잘 나타낼 수 있는 특징값 추출이 필수적이다. 본 논문에서는 가장 유효한 특징값을 추출하기 위하여, 공간 영역과 주파수 영역에서 그 지역적 특징을 잘 나타내는 wavelet 변환을 적용한 후, 분할 된 서브 밴드 중 고대역 서브 밴드에서 질감 특징을 추출하고, 추출 된 질감 특징값들이 암의 진행 정도에 따른 각 집단간에 유의한 차이를 나타내는지에 대한 유의성을 검증하기 위하여, 다변량 통계학적 분석 방법을 사용하여 비교분석 하였다.

  • Using a variety of data-mining methods on high-throughput cDNA microarray data, the level of gene expression in two different tissues can be compared, and DEG(Differentially Expressed Gene) genes in between normal cell and tumor cell can be detected. Diagnosis can be made with these genes, and also treatment strategy can be determined according to the cancer stages. Existing cancer classification methods using machine learning select the marker genes which are differential expressed in normal and tumor samples, and build a classifier using those marker genes. However, in addition to the differences in gene expression levels, the difference in gene-gene correlations between two conditions could be a good marker in disease diagnosis. In this study, we identify gene pairs with a big correlation difference in two sets of samples, build gene classification modules using these gene pairs. This cancer classification method using gene modules achieves higher accuracy than current methods. The implementing clinical kit can be considered since the number of genes in classification module is small. For future study, Authors plan to identify novel cancer-related genes with functionality analysis on the genes in a classification module through GO(Gene Ontology) enrichment validation, and to extend the classification module into gene regulatory networks.

  • In the companion paper (I-Problem Statements of the Current Seismic Design Code), the current Korean seismic design code is required to be modified considering site characteristics in Korea for the reliable estimation of site amplification. In this paper, three site classification methods based on the mean shear wave velocity of the top 30m $V_{S30}$, fundamental site periods $(T_G)$ and bedrock depth were investigated and compared with each other to determine the best classification system. Not enough of a difference in the standard deviation of site coefficients $(F_a\;and\;F_v)$ to determine the best system, and neither is the difference between the average spectral accelerations and the design response spectrum of each system. However, the amplification range of RRS values based on $T_G$ were definitely concentrated on a narrow band than other classification system. It means that sites which have a similar behavior during earthquake will be classified as the same site category at the site classification system based on $T_G$. The regression curves between site coefficients and $T_G$ described the effect of soil non linearity well as the rock shaking intensity increases than the current method based on $V_{S30}$. Furthermore, it is unambiguous to determine sue category based on $T_G$ when the site investigation is performed to shallower depth less than 30m, whereas the current $V_{S30}$ is usually calculated fallaciously by extrapolating the $V_s$ of bedrock to 30m. From the results of this study, new site classification system based on $T_G$ was recommended for legions of shallow bedrock depth in Korea.

Towards remote sensing of sediment thickness and depth to bedrock in shallow seawater using airborne TEM (항공 TEM 을 이용한 천해지역에서의 퇴적층 두께 및 기반암 심도 원격탐사에 관하여)

  • Following a successful bathymetric mapping demonstration in a previous study, the potential of airborne EM for seafloor characterisation has been investigated. The sediment thickness inferred from 1D inversion of helicopter-borne time-domain electromagnetic (TEM) data has been compared with estimates based on marine seismic studies. Generally, the two estimates of sediment thickness, and hence depth to resistive bedrock, were in reasonable agreement when the seawater was ${\sim}20\;m$ deep and the sediment was less than ${\sim}40\;m$ thick. Inversion of noisy synthetic data showed that recovered models closely resemble the true models, even when the starting model is dissimilar to the true model, in keeping with the uniqueness theorem for EM soundings. The standard deviations associated with shallow seawater depths inferred from noisy synthetic data are about ${\pm}5\;%$ of depth, comparable with the errors of approximately ${\pm}1\;m$ arising during inversion of real data. The corresponding uncertainty in depth-to-bedrock estimates, based on synthetic data inversion, is of order of ${\pm}10\;%$. The mean inverted depths of both seawater and sediment inferred from noisy synthetic data are accurate to ${\sim}1\;m$, illustrating the improvement in accuracy resulting from stacking. It is concluded that a carefully calibrated airborne TEM system has potential for surveying sediment thickness and bedrock topography, and for characterising seafloor resistivity in shallow coastal waters.

A Seismic Refraction Study on the Basement near the Chonbuk Ranch in Gyeongju (탄성파 굴절법을 이용한 경주시 천북목장 부근의 기반암 분포 연구)

  • In order to map the acoustic basement and to locate fracture zones in the Galgok fault, seismic refraction data were acquired near the Chonbuk ranch in Gyeongju. Along three profiles of 72m(Line 1), 72m(Line 2), and 36m(Line 3) long, seismic signals were generated by a 5kg hammer. The refraction data were collected by employing twelve 8 Hz geophones at an interval of 3m and recording time of 192ms at a sampling rate of 0.2ms. The data are interpreted using GRM method. The top layer (Layer 1) is characterized as the velocity of approximately250 m/s and thickness of approximately 2.1m. This layer is regarded as a soil layer. Underneath Layer 1 lies unconsolidated layer (Layer 2) whose refraction velocity is determined to be $1,030{\sim}1,400m/s$. Layer 2 is approximately 4.6m thick and is regarded as a Quaternary gravel layer. The third layer (Layer 3) has the mean refraction velocity of $2,100{\sim}2,200m/s$ and is interpreted to be the acoustic basement. In some parts of Lines 1 and 3, the difference in depth to the top of Layer 2 is greater than 20 cm indicating the possibility of existence of Quaternary faults. Along Line 3 and the eastern part of Line 1, refracted energy from the acoustic basement was not recorded. This may highly indicate that a relatively large scale fault exists under the western part of Line 1.

Distribution of Clay Minerals in Soils on the Northern Drainage Basin of the Nakdong River (낙동강 북부 배수유역의 토양 점토광물 분포)

  • Semiquantitative mineralogical analysis of clays in soils was performed to understand the distribution of clay minerals in relation to bedrock lithology on the northern basin of the Nakdong River. The soils developed on the granitic bedrocks have high contents of kaolinite and smectite. mite was the major clay mineral in the soils from sedimentary bedrocks, with minor kaolinite, smectite, and intergrade (interstratified chlorite-smectite or hydroxy-interlayed vermiculite) clay minerals. Illite and kaolinite contents of the soils from metamorphic and volcanic bedrocks fall between those of the soils from the granitic bedrocks and those of the soils from the sedimentary bedrocks. The clay mineralogy of the soils depends on the compositions of bedrock minerals and their susceptibility to chemical weathering. The weathering of plagioclase resulted in the high kaolinite content of the soils derived from granitic bedrocks, while the soils derived from sedimentary bedrocks are abundant in residual illite.

Estimation of hazard function and hazard change-point for the rectal cancer data (직장암 데이터에 대한 위험률 함수 추정 및 위험률 변화점 추정)

  • In this research, we fit various survival models and conduct tests and estimation for the hazard change-point with the rectal cancer data. By the log-rank tests, at significance level ${\alpha}=0.10$, survival functions are significantly different according to the uniporter of glucose (GLUT1), clinical stage (cstage) and pathologic stage (ypstage). From the Cox proportional hazard model, the most significant covariates are GLUT1 and ypstage. Assuming that the rectal cancer data follows the exponential distribution, we estimate one hazard change-point using Matthews and Farewell (1982), Henderson (1990) and Loader (1991) methods.
