Application of Quail Model for Studying the Poultry Functional Genomics (가금 기능유전체 연구를 위한 메추리 모델의 활용)

  • The quail (Coturnix japonica) has been used as a model animal in many research fields and its application is still expanding in other fields. Compared to the chicken, the quail is quicker to reach sexually maturity, has short generation intervals, is easy to handle, requires less space and feed, and is sturdy. In addition, it produces many eggs and the research tools developed for chicken can be applied directly to quail or with some modifications. Due to recent advances in next-generation sequencing, abundant sequence data for the quail genome and transcripts have been generated. These sequence data are valuable sources for studying functional genomics using quail, which is one of the model animal used to investigate gene function and networks. Although there are some obstacles to be removed, the quail is the best optimized model to study the functional genomics of poultry. In many research fields, functional genomics study using the quail model will provide the best opportunity to understand the phenomena and principles of life. We review why, among many other birds, the quail is the best model for studying poultry functional genomics.

  • Sweetpotato [Ipomoea batatas (L.) Lam] grows well in harsh environmental conditions, and is cultivated as one of the top seven food crops in the world. Recently, sweetpotato is drawing interest from people as a healthy food because it is high in dietary fiber, vitamins, carotenoids and overall nutrition value. However, few studies have been conducted on sweetpotato genome sequencing in spite of its importance. This review is aimed at increasing the efficiency of sweetpotato genome sequencing research as well as establishing a base for gene utilization in order to control useful traits. Recently, animal and plant genome sequencing projects increased significantly. However, sweetpotato genome sequencing has not been performed due to polyploidy and heterogeneity problems in its genome. Meanwhile research on its transcriptome has been conducted actively. Recently, a draft of the diploid sweetpotato genome was reported in 2015 by Japanese researchers. In addition, the Korea-China-Japan Trilateral Research Association of Sweetpotato (TRAS) has conducted research on gene map construction and genome sequencing of the hexaploid sweetpotato Xushu 18 since 2014. The Bill & Melinda Gates Foundation launched the 'sweetpotato genomic sequencing to develop genomic tools for Sub-Sahara Africa breeding program'. The chloroplast genome sequence acquired during sweetpotato genome sequencing is used in evolutionary analyses. In this review, the trend of research in the sweetpotato genome sequencing was analyzed. Research trend analysis like this will provide researchers working toward sweetpotato productivity and nutrient improvement with information on the status of sweetpotato genome research. This will contribute to solving world food, energy and environmental problems.

  • Bioinformatics is a discipline to support biological experiment projects by storing, managing data arising from genome research. In can also lead the experimental design for genome function prediction and regulation. Among various approaches of the genome research, the proteomics have been drawing increasing attention since it deals with the final product of genomes, i.e., proteins, directly. This paper proposes a data mining technique to predict the structural characteristics of a given protein group, one of dominant factors of the functions of them. After explains associations among amino acid subsequences in the primary structures of proteins, which can provide important clues for determining secondary or tertiary structures of them, it defines a sequence association rule to represent the inter-subsequences. It also provides support and confidence measures, newly designed to evaluate the usefulness of sequence association rules, After is proposes a method to discover useful sequence association rules from a given protein group, it evaluates the performance of the proposed method with protein sequence data from the SWISS-PROT protein database.

  • This paper describes measurement of relative permittivity of illite found in young-dong area. A measurement of relative permittivity of the illite was made using cylindrical cavity resonators with a moveable cap. A concentric dielectric-rod inserted the cylindrical cavity resonator and an exact field representation of non-decaying mode of the resonator are introduced for the measurement of relative permittivity. The exact electromagnetic fields in cylindrical cavity with a concentric dielectric rod is analysed. The relative permittivity of dielectric in the cavity is calculated by analyzing a characteristic equation. The characteristic equation is solved by using the ContourPlot graph of Mathematica. We know that the field representation of non-decaying mode is exact. As a result, the relative permittivity of dielectric materials was 7.820 for a sample with binder and 7.894 for a pure sample.

Skin Transcriptome Profiling of the Blass Bloched Rockfish (Sebastes pachycephalus) with Different Body Color Patterns (체색 패턴이 다른 개볼락(Sebastes pachycephalus) 피부 전사체 프로파일링)

  • The body color pattern in fish is a distinctive feature for species identification. The blass bloched rockfish Sebastes pachycephalus is a commercially important marine fish species, distributed in the central and southern parts of Korea and south Hokkaido of Japan. It has a morphological feature divided into four subspecies according to with or lacking distinct spots on the body surface, and to the location of markings on the body surface. However, the genetic basis of body color pattern of S. pachycephalus is still unknown. Thus we analyzed the transcriptome of S. pachycephalus skin samples using RNA-seq analysis to investigate functional genes related to body color patterns. The experimental skin samples were prepared by classified into 'Wild type' (lacking distinct spots and markings) and 'Color type' (with distinct spots and marking). Two skin sample transcriptomes were compared pairwise and the results revealed that were 164 differentially expressed unigenes in the skin samples of 'Wild type' and 'Color type'. Gene Ontology analysis of 164 differentially expressed unigenes showed that these genes were included in the functional group of molecular function (2 genes), biological process (46 genes), and cellular component (6 genes). There were several genes that body color type skin specific expression and the genes were CTL (Galactose-specific lectin nattectin), CUL1 (Cullin-1), CMAS (N-acylneuraminate cytidylyltransferase), NMRK2 (Nicotinamide riboside kinase 2), ALOXE3 (Hydroperoxide isomerase ALOXE3), SLC4A7 (sodium bicarbonate cotransporter 3). Our study is the first attempt to search for functional genes involved in the formation of body color patterns in S. pachycephalus. The differentially expressed unigenes obtained in this study can be used as candidate genes for functional gene study related to body coloration of fish.

The Brassica rapa Tissue-specific EST Database (배추의 조직 특이적 발현유전자 데이터베이스)

  • Brassica rapa is an A genome model species for Brassica crop genetics, genomics, and breeding. With the completion of sequencing the B. rapa genome, functional analysis of the genome is forthcoming issue. The expressed sequence tags are fundamental resources supporting annotation and functional analysis of the genome including identification of tissue-specific genes and promoters. As of July 2011, 147,217 ESTs from 39 cDNA libraries of B. rapa are reported in the public database. However, little information can be retrieved from the sequences due to lack of organized databases. To leverage the sequence information and to maximize the use of publicly-available EST collections, the Brassica rapa tissue-specific EST database (BrTED) is developed. BrTED includes sequence information of 23,962 unigenes assembled by StackPack program. The unigene set is used as a query unit for various analyses such as BLAST against TAIR gene model, functional annotation using MIPS and UniProt, gene ontology analysis, and prediction of tissue-specific unigene sets based on statistics test. The database is composed of two main units, EST sequence processing and information retrieving unit and tissue-specific expression profile analysis unit. Information and data in both units are tightly inter-connected to each other using a web based browsing system. RT-PCR evaluation of 29 selected unigene sets successfully amplified amplicons from the target tissues of B. rapa. BrTED provided here allows the user to identify and analyze the expression of genes of interest and aid efforts to interpret the B. rapa genome through functional genomics. In addition, it can be used as a public resource in providing reference information to study the genus Brassica and other closely related crop crucifer plants.

  • 최근 들어 게놈기능연구는 주요국가의 새로운 국가적 연구표적으로 지정되면서 유전자기반 생물산업의 핵심으로 부각되고 있다. 이러한 발전은인간(2001년 2월 인간 게놈의 초안 발표)을 비롯한 생물체의 게놈구조가 규명되어 이 유전자구조정보를 web상에서 쉽게 알아낼 수 있는데서 비롯된다. 포스트게놈시대의 게놈기능연구를 총괄적으로 '기능유전체학 (Functional Genomics)'이라고하며 여기에는 핵산(DNA나 RNA)을 표적으로 게놈기능을 연구하는 genomics(유전체학, RNA발현을 대상으로 하는 transcriptomics(전사체학) 포함), 총체적인 단백체를 대상으로 유전자기능을 연구하는 proteomics(단백질체학) 및 대사물질을 대상으로 하는 metabolomics(대사체학), 이들 분야를 공통적으로 지원하는 bioinformatics(생물정보학)로 구분된다. 본 고에서는 프로테오믹스 분야를 중심으로 소개하고자 한다.

Chromosomal Assembly of Tegillarca granosa Genome using Third-generation DNA Sequencing and Hi-C Technology (3세대 DNA 염기서열 분석과 Hi-C기술을 이용한 꼬막 게놈의 유전체 연구)

  • Tegillarca granosa, is one of the most important fishery resources throughout Asia. However, due to industrialization factories, marine environmental pollution, and global warming, the marine fishery production has drop sharply. In order to understand the genetic factors of the blood clam, which is a major fishery resource on the southern coast of Korea, the whole genome of blood clam was studied. The assembled genome of T. granosa was 915.4 Mb, and 19 chromosomes were identified. 25,134 genes were identified, and 22,745 genes were functionally annotated. As a result of performing gene gain and loss analysis between the blood clam genome and eight other types of shellfish, it was confirmed that 725 gene groups were expanded, and 479 gene groups were contracted. The homeobox gene cluster of blood clam showed a well-preserved genetic structure within lophotrochozoan ancestor. T. granosa genome showed high similarity between three hemoglobin genes with Scarpharca broughtonii. The blood clam genome will provide information for the genetic and physiological characteristics of blood clam adaptation, evolution, and the development of aquaculture industry.
