A report of 28 unrecorded bacterial species, phylum Bacteroidetes, in Korea

  • In order to investigate indigenous prokaryotic species diversity in Korea, various environmental samples from diverse ecosystems were examined. Isolated bacterial strains were identified based on 16S rRNA gene sequences, and those exhibiting at least 98.7% sequence similarity with known bacterial species, but not reported in Korea, were selected as unrecorded species. 28 unrecorded bacterial species belonging to the phylum Bacteroidetes were discovered from various habitats including wastewater, freshwater, freshwater sediment, wet land, reclaimed land, plant root, bird feces, seawater, sea sand, tidal flat sediment, a scallop, marine algae, and seaweed. The unrecorded species were assigned to 18 different genera in five families: Flavobacterium, Epilithonimonas, Dokdonia, Gillisia, Flavicella, Chryseobacterium, Algibacter, Aquimarina, Lacinutrix, Gaetbulibacter, Cellulophaga, Tenacibaculum, and Maribacter of Flavobacteriaceae, Dyadobacter of Cytophagaceae, Draconibacterium of Draconibacterium_f, Sunxiuqinia of Prolixibacteraceae, and Fulvivirga of Fulvivirga_f. The selected isolates were subjected to further taxonomic characterization including analysis of Gram reaction, cellular and colonial morphology, biochemical activities, and phylogenetic trees. Descriptive information of the 28 unrecorded species is provided.

A report of 42 unrecorded actinobacterial species in Korea

  • During a study to discover indigenous prokaryotic species in Korea in 2016, a total of 42 actinobacterial isolates were recovered from various environmental samples collected from natural cave, squid, sewage, sea water, trees, droppings of birds, freshwater, eelgrass, mud flat, sediment and soil. On the basis of a tight phylogenetic clade with the closest species and high level of 16S rRNA gene sequence similarity, it was shown that each isolate was assigned to independent and previously described bacterial species which were assigned to the phylum Actinobacteria. The following 42 species have not been reported in Korea: eight species in two genera n the order Corynebacteriales, 26 species of 16 genera in the Micrococcales, one species of one genus in the Micromonosporales, one species of one genus in the Propionibacteriales, four species of two genera in the Streptomycetales and two species of two genera in the Streptosporangiale. Cell morphology, Gram staining reaction, colony colors and features, the media and conditions of incubation, physiological and biochemical characteristics, origins of isolation and strain IDs of 42 unrecorded actinobacterial species are presented in the species description.

A report on 24 unrecorded bacterial species of Korea isolated in 2016, belonging to the orders Rhizobiales and Sphingomonadales in the class Alphaproteobacteria

  • In 2016, as a part of the research program 'Survey of Korean Indigenous Species', diverse environmental samples were collected from various sources of freshwater, seawater, soil, wetland, reclaimed land, sand, pine forest, plant root, ginseng field, solar saltern, and caves. Thousands of bacterial strains were isolated from the diverse samples and identified based on 16S rRNA gene sequence analyses. The present study, as a phylogenetic subset of the primary research program, reports 24 unrecorded bacterial species in Korea that belong to the orders Rhizobiales and Sphingomonadales in the class Alphaproteobacteria. Based on the high 16S rRNA gene sequence similarities (>98.8%) and formation of a robust phylogenetic clade with the closest type species, it was determined that each strain belonged to each independent and predefined bacterial species. There is no official report that these 24 bacterial species have been described in Korea; therefore, 10 species of nine genera in the order Rhizobiales and 14 species of seven genera in the order Sphingomonadales are described for unreported alphaproteobacterial species in Korea. Gram reaction, colony and cell morphology, biochemical properties, and isolation sources are also provided in the species description section.

Report on 30 unrecorded bacterial species of the phylum Firmicutes isolated from Korea in 2016

  • During the course of investigation of indigenous prokaryotic species in Korea, a total of 30 bacterial strains belonging to the phylum Firmicutes were isolated from diverse environmental sites such as soil, avian feces, wastewater treatment plants, fermented vegetables, seawater, algae, sea cucumber, octopus and tidal flat sediment. Phylogenetic analysis based on 16S rRNA gene sequences revealed that each strain showed high sequence similarity (${\geq}98.7%$) to the closest type strain and formed a robust phylogenetic clade with the most closely related species in the phylum Firmicutes. To date, there is no official record of these 30 species in Korea. Therefore, we report 26 species of 12 genera in the order Bacillales and 4 species of 4 genera in the order Lactobacillales which have not been reported in Korea. Morphological and biochemical characteristics, isolation sources and NIBR deposit numbers are described in the species descriptions.

  • During a series of extensive surveys of prokaryotic species diversity in Korea, bacterial strains belonging to Gammaproteobacteria were isolated from various sources of aquatic and terrestrial environments. A total of 39 isolates were obtained, which represented 39 unrecorded species in Korea belonging to 20 genera in 12 families. Enterobacteriaceae was the largest family, as eight species were assigned, which was followed by Moraxellaceae (6 species) and Pseudomonadaceae (5 species). At the genus level, Marinobacter (6 species), and Pseudomonas (5 species) were the main genera, and at least two species were obtained for Acinetobacter (3 species), Psychrobacter (3 species), Shewanella (2 species), Dickeya (2 species), Salinivibrio (2 species), Vibrio (2 species) and Rhodanobacter(2 species).   • In 2014, as a subset study to discover indigenous prokaryotic species in Korea, a total of 33 bacterial strains assigned to the class Gammaproteobacteria were isolated from diverse environmental samples collected from soil, tidal flat, freshwater, seawater, oil-contaminated soil, and guts of animal. From the high 16S rRNA gene sequence similarity (>98.5%) and formation of a robust phylogenetic clade with the closest species, it was determined that each strain belonged to each independent and predefined bacterial species. There is no official report that these 33 species have been described in Korea; therefore, 1 strain of the Aeromonadales, 6 strains of the Alteromonadales, 3 strains of the Chromatiales, 5 strains of the Enterobacteriales, 4 strains of the Oceanospirillales, 11 strains of the Pseudomonadales, and 3 strains of the Xanthomonadales within the Gammaproteobacteria are described for unreported bacterial species in Korea.   • As a subset work for the collection of indigenous prokaryotic species in Korea, 38 actinobacterial strains were isolated from various environmental samples obtained from plant root, ginseng cultivating soil, mud flat, freshwater and seawater. Each strain showed higher 16S rRNA gene sequence similarity (>99.1%) and formed a robust phylogenetic clade with closest actinobacterial species which were defined and validated with nomenclature, already. There is no official description on these 38 actinobacterial species in Korea. Consequently, unrecorded 37 species of 24 genera in the 12 families belonging to the order Actinomycetales of the phylum Actinobacteria were found in Korea. Morphological properties, basic biochemical characteristics, isolation source and strain IDs are described in the species descriptions.

Database of National Species List of Korea: the taxonomical systematics platform for managing scientific names of Korean native species

  • A scientific name is one of changeable terms in biology whenever additional research results of specific taxa is accumulated. The Database of the National Species List of Korea (DBNKo) was developed to manage taxonomic information of Korean species, designed to describe the changeable and complex taxonomical structure and information. A Korean Taxonomical Serial Number (KTSN) was assigned to each taxon, different from the normally used systems that the scientific name was considered as primary key to manage higher rank of taxa systematically. Common names were also treated with the KTSN, reflecting that common name is considered as one type of taxon. Additional taxonomic information (e.g., synonyms, original names, and references) was also added to the database. A web interface with an intuitive dashboard presenting taxonomic hierarchical structure is provided to experts and/or managers of the DBNKo. Currently, several biological databases are available in the National Institute of Biological Resources (NIBR) such as a specimen database, a digital library, a genetic information system, and the shared species data based on the DBNKo. The DBNKo started sharing species information with other institutions such as the Nakdonggang National Institute of Biological Resources. It is an ideal centralized species database to manage standardized information of Korean species.

Taxonomic review of the umbelliferous taxa Heracleum moellendorffii complex in Korea based on molecular phylogenies of nuclear ribosomal ITS sequences

  • Taxonomy of umbelliferous taxa Heracleum moellendorffii complex has been unclear in their species delimitation in the far-eastern Asian regions. In both Korea and China Heracleum moellendorffii was adopted for their description while H. sphondylium was chosen to describe Japanese Heracleum. From Genbank accessions, taxa collected from Kamtchatka and Promorskiy, Russia were defined as H. maximum, endemic taxon to North America. In this study, we reviewed the taxonomy of Heracleum moellendorffii complex in Korea and neighboring countries on the basis of molecular phylogenies derived from sequences of nuclear ribosomal DNA internal transcribed spacer (ITS) regions. From three Korean accessions of Heracleum investigated in this study, two types of ITS sequences were obtained; two accessions were related to Chinese H. moellendorffii var. moellendorffii and North American H. maximum without forming a clade while the other one was identical to accession from H. maximum from Primorskiy, Russia. In the other hand, Japanese H. moellendorffii (=H. sphondylium ssp. sphondylium var. nipponicum in the flora of Japan) was closely related to H. maximum accessions from Korea and Russia, not nested within the clade comprising several subspecies of H. sphondylium. In order to delimit species boundaries among putatively closely related Heracleum species in fareastern Asian countries, more samples and much more rapidly evolved DNA regions must be investigated with interpretation of morphological and anatomical features.
