Crystal Structure of Thiolase from Clostridium butyricum

Abstract

Thiolase is an enzyme that catalyzes condensation reactions between two acetyl-CoA molecules to produce acetoacetyl-CoA. As thiolase catalyzes is the first reaction in the production of n-butanol, knowledge of the molecular and regulatory mechanism of the enzyme is crucial for synthesizing high-value biofuel. Thiolase from Clostridium butyricum (CbTHL) was expressed, purified, and crystallized. X-ray diffraction data were collected from the crystals, and the 3-dimentional structure of the enzyme was determined at 2.0 Å. The overall structure of thiolase was similar to that of type II biosynthetic thiolases, such as thiolase from C. acetobutylicum (CaTHL). The superposition of this structure with that of CaTHL complexed with CoA revealed the residues that comprise the catalytic and substrate binding sites of CbTHL. The catalytic site of CbTHL contains three conserved residues, Cys88, His349, and Cys379, which may function as a covalent nucleophile, general base, and second nucleophile, respectively. For substrate binding, the way in which CbTHL stabilized the ADP moiety of CoA was unlike that of other thiolases, whereas the stabilization of β-mercaptoethyamine and pantothenic acid moieties of CoA was quite similar to that of other enzymes. The most interesting observation in the CbTHL structure was that the enzyme was regulated through redox-switch modulation, using a reversible disulfide bond.

Thiolase는 두 분자의 acetyl-CoA를 중합하여 acetoacetyl-CoA를 생산하는 효소이다. 우리는 Clostridium butyricum 유래 thiolase (CbTHL)를 대장균에서 발현하고, 대량으로 정제하여 결정화에 성공하였다. 성장된 결정을 이용하여 엑스선회절 데이터를 획득하였으며, 3차원 입체구조를 2.0 Å으로 규명하였다. 전체적인 구조는 C. acetobutylicum 유래 thiolase (CaTHL)와 같은 type II biosynthetic thiolase와 매우 유사하다는 것을 확인하였다. CbTHL 구조를 CaTHL/CoA 복합체구조와 겹치기를 함으로써 활성화 잔기와 기질결합에 관여하는 잔기를 밝혀낼 수 있었다. CbTHL의 활성화부위는 3개의 잘 보존된 잔기인 Cys88, His349, Cys379로 구성되어 있으며, 이들 잔기는 각각, 공유결합친핵체, 일반염기, 2번째 친핵체의 역할을 하는 것으로 보인다. CbTHL에서 기질결합은, β-mercaptoethyamine과 pantothenic acid 부위는 타 thiolase와 매우 유사한 방법으로 안정화 되지만, ADP 부분은 타 thiolase와는 달리 매우 특이적인 잔기들을 사용한다. CbTHL 구조에서 가장 특징적인 것은 본 단백질이 가역적 이황화결합을 매개로 산화환원스위치를 통하여 그 활성을 조절한다는 것이다.

서 론

발효에 의한 n-butanol의 생산은 1861년 Louis Pasteur에 의해 처음 보고되었으며, 대량생산에 의한 산업화는 20세기 초 Chaim Weizmann에 의해 시도 되었다[18]. Clostridium에 의한 “acetone-butanol-ethanol”(ABE) 발효가 n-butanol의 생산을 위한 가장 효과적인 방법으로 알려져 있다[7, 28]. 에너지 고갈, 기후변화 등의 문제가 세계적으로 심각한 문제를 야기하고 있는 시점에서 n-butanol의 생물공학적 생산은 최근 새로운 각광을 받고 있다. 이는 n-butanol이 ethanol에 비해 높은 열함유량을 가지고 있으며 휘발성, 폭발성이 낮고 기존의 가솔린이나 디젤유와 쉽게 혼합이 가능하다는 여러 장점을 가지고 있기 때문이다[2, 3, 16].

n-butanol은 혐기성 미생물인 Clostridium 속 미생물에서 acetyl-CoA로부터 6단계의 독립적인 효소에 의해 합성되는 것으로 알려져 있다[8]. 지난 20년간 유전자로부터 생산공정에 이르기까지 n-butanol의 생산성을 향상시키기 위한 수많은 노력이 있어왔다. 하지만 이러한 노력에도 불구하고 n-butanol의 수율은 20 g/l에 머물러 있으며, 경쟁력 있는 상업화를 위하여 이런 수율의 향상이 요구되고 있다[5]. n-butanol의 생합성기작을 분자수준에서 이해하고 n-butanol의 수율을 향상시키기 위하여 n-butaol의 합성에 관여하는 유전자를 Escherichia coli, Pseudomonas putida, Bacillus subtilis 등의 산업적으로 이용되고 있는 미생물에 주입하여 n-butanol을 생산하는 연구도 진행되어 왔으며, 이러한 균주들은 그 생리학적 특성이 잘 규정되어 있고 균주 변이를 위한 여러 유전공학적 방법들이 발달되어 있기 때문이다[1, 26, 29].

Clostridium 속 균주들이나 이종의 균주에 의한 n-butanol의 생산성 향상을 위해서는 n-butanol의 생합성에 관여하는 핵심 효소들의 반응 및 조절기작의 이해가 반드시 필요하다[6, 15]. 최근 본 연구진에서는 acetyl-CoA acetyl transferase (THL) [13], 3-hydroxybutyryl-CoA reductase (HBD) [9], crotonase (CRT) [10] 등 C. acetobutylicum 유래 n-butanol의 생합성에 관여하는 효소들의 입체구조규명 및 생화학적 특성연구를 수행하였다. 이들 효소들 중 THL은 2분자의 acetyl-CoA를 acetoacetyl- CoA로 중합하는 반응을 수행하며 n-butanol의 생합성 첫 번째 반응에 관여하는 효소이다. 본 연구진에서 보고한 바와 같이 C. acetobutylicum 유래 THL (CaTHL)은 다른 균주 유래 THL과 달래 환경의 산화환원적 변화에 의해 가역적 이황화결합을 매개로 하는 산화환원스위치로 그 기능을 조절하는 것으로 알려져 있다. 이는 환원된 환경에서 CaTHL이 활성을 가지며 n-butanol이 합성되고 산화된 환경에서 비활성으로 전환되며 결과적으로 n-butanol의 합성이 저해되는 것으로 알려져 있다. 본 연구에서는 C. acetobutylicum과 같은 속에 속하면서 n-butanol의 합성능력을 가지고 있는 C. butyricum 유래 THL (CbTHL)의 분자수준의 입체구조를 엑스선회절 방법을 통하여 규명하였으며, 이를 통하여 CbTHL이 CaTHL과 같이 환경의 산화환원적 변화에 따라 산화환원스위치로 그 기능을 조절하는 것을 보고한다.

 

재료 및 방법

CbTHL의 발현 및 정제

CbTHL를 암호화하는 유전자는 C. butyricum chromosomal DNA을 주형으로 사용하여 PCR방법을 통하여 증폭하였다(Met1- Met 393, MW. 41 kDa). 증폭된 DNA 단편을 pQE30a 벡터에 클로닝하였으며 제한효소는 BamH1과 Xho1을 사용하였다. 재조합 단백질 클로닝을 위해 프라이머는 5’-GCGCG GGATCCATGAAA GACGTAGTTATAGTAAGCGC-3’와 5’-GCGCGCTCGAGTTACATTCTTTCAACGAT GACAGCAG-3’을 사용하였다. 클로닝된 플라스미드인 pQE30a:CbTHL을 E. coli B834균주에 주입하였으며, 100 mg/ml ampicillin 항생제를 LB배지에 주입하고 37℃에 인큐베이터에 키운다. O.D600에서 0.6이 되면 1.0 mM 1-thio-β-D-galactopyranoside (IPTG)를 주입하고 22℃에서 20시간 키운다. 그리고 원심분리기 5,000x g로 4℃에서 15분 동안 균을 수확한다. 수확한 균을 버퍼 A (50 mM Tris-HCl, pH 8.0, 200 mM NaCl)에서 잘 섞은 후 초음파분산기를 사용하여 균을 깨어준다. 그리고 난 후 세포 파괴물을 원심분리기에 11,000× g로 1시간 동안 제거해준다. 그리고 난 뒤에 상층액을 Ni-NTA 아가로즈 컬럼 (QIAGEN)에 결합시킨다. 버퍼 A에 20 mM imidazole을 첨가한 버퍼 A로 Ni-NTA에 결합된 단백질을 씻어주고 500 mM imidazole을 첨가한 버퍼 A를 사용하여 우리가 원하는 단백질만 일루션되어 나온다. 그 다음은 HiTrap Q 이온 교환 크로마토그라피와 사이즈 배제 크로마토그라피(GE Healthcare)를 수행한다. 깨끗하게 정제된 단백질은 50 mM Tris-HCl, pH 8.0, 200 mM NaCl이 들어 있는 버퍼 안에 단백질 농도는 30mg/ml이며 −80℃ 냉동고에 보관해두었다. SDS-PAGE로 정제된 단백질이 싱글밴드이며 사이즈는 41 kDa으로 확인할수 있었다.

CbTHL의 결정화

고순도로 정제된 단백질을 결정화 하기 위해서 햄턴 리서치와 에매랄드 바이오시스템에서 판매되는 스크린 키트를 사용하여 hanging-drop vapor 확산 방법을 이용하여 22℃ 인큐베이터에 보관해둔다. Hanging drop방법은 cover slip위에 정제된 단백질(농도 30 mg/ml, 20 mM Tris-HCl pH 8.0, 5 mM β-μercaptoethanol) 1.5 μl과 리저브 용액 1.5 μl를 1:1로 섞고 cover slip을 뒤집어 플레이트에 올리면 된다. 실험을 수행하기 전에 결정화 플레이트에 먼저 리저브 용액을 0.5 ml을 미리 분주해놓고 cover slip이 고정될수 있도록 바세린을 발라준다. 10일이 지난 후 CbTHL의 결정을 현미경을 통해 볼수 있었는데, 결정화 조건은 35% 2-methyl-2,4-pentanediol, 0.1 M imidazole pH 8.0, 0.2 M MgCl2에서 결정을 만들었다.

CbTHL의 데이터 수집과 구조규명

CbTHL에 대한 결정화의 데이터 수집은 포항 가속기연구소 내에 7A 빔라인에서 실험을 수행하였고, QUANTUM 270 CCD detector(San Diego, CA, USA)를 사용하고 파장은 1 Å이었다. CbTHL결정의 엑스레이 회절은 해상도 2.0Å으로 데이터를 수집할수 있었다. 수집한 데이터는 index, integration, scale과정을 HKL2000 프로그램을 사용하여 수행하였다[27]. 그 결과 CbTHL의 공간군(Space group)은 P212121이며, 단위 격자의 크기는 a=95.132, b=116.096, c=169.832이며 α=β=γ=90°였다. 1개의 비대칭 단위에 4개 분자가 존재하며 Matthews coefficient는 2.32 Å3 Da-1이며 대략, 용매 함유율은 47%이다. CbTHL의 구조는 유사한 CaTHL (아미노산 서열 유사성이 73%)을 기반으로 MOLREP을 사용한 분자 대체 방법으로 규명하였다[17]. 그리고 모델빌딩은 COOT 프로그램을 사용하여 수행하고, CCP4i에 REFMAC5 프로그램을 동시에 사용하여 구조를 규명할 수 있었다[4, 25, 30].

 

결과 및 고찰

CbTHL의 생산 및 결정구조규명

CbTHL의 입체구조 규명을 위하여 pQE30a 벡터 시스템을 이용하여 E. coli에서 발현하고, Ni-NTA, size-exclusion chromatography방법을 이용하여 순도 95 % 이상의 단백질을 대량생산하였다. 정제된 CbTHL의 단백질을 사용하여 결정화를 시도하였으며 35% 2-methyl-2,4-pentanediol, 0.1 M imidazole pH 8.0, 0.2 M MgCl2 조건에서 양질의 결정성장에 성공하였다. 엑스선회절 데이터는 포항방사광가속기에서 획득하였으며, 본 연구진에서 규명한 CaTHL의 입체구조를 모델로 사용하여 CbTHL의 입체구조를 2.0 Å 해상도로 규명하였다. CbTHL의 입체구조는 엑스선결정학적 통계치에 모두 부합하며, Table 1에 상세히 기술되어 있다.

CbTHL의 전체적 구조

규명된 CbTHL의 구조를 보면, 하나의 비대칭단위 안에 4개의 CbTHL의 분자가 존재하고 있으며 이는 size-exclusion chromatography 결과에서 보는 것과 같이 CbTHL이 4중합체로 존재한다는 것을 알 수 있다(Fig. 1). CbTHL의 전체적 입체 구조는 CaTHL과 매우 유사하며 본 연구진에서 규명한 THL 종인 ReBktB [11], RePahA [12] 등과도 매우 유사하다. CbTHL의 입체구조는 3개의 뚜렷이 구분되는 3개의 도메인으로 구성되어 있는데, 카복실도메인, 아미노도메인, 그리고 고리도메인이다. 카복실도메인은 효소반응이 주로 일어나는 부위를 포함하고 있어 중심도메인이라고 부를 수도 있으며 고리도메인은 아미노도메인과 카복실도메인 사이에 존재하고 있다. 아미노도메인과 카복실도메인은 알파힐릭스와 베타스트랜드의 조합으로 구성되어 알파-베타-알파-베타-알파 구조를 형성하고 있으며, 전형적은 THL 단백질 family의 기하학적 구조를 보여주고 있다[19, 23]. 아미노도메인에는 6개의 베타스트랜드가 베타평면을 구조를 보여주고 있으며 이 4개의 알파힐릭스가 베타평면을 감싸고 있는 형태를 취하고 있다[20, 21]. 카복실도메인도 아미노도메인과 유사한 구조를 취하고 있으며 4개 알파힐릭스가 베타편명구조를 감싸고 있다[22, 26]. 고리도메인은 4개의 알파힐릭스와 3개의 베타스트랜드로 구성된 짧은 베타평면으로 구성되어 있으며 삼각형 구조를 취하고 있다[23]. 특히, 이 도메인은 4중합체 형성을 위한 아미노산 서열을 포함하고 있다.

CbTHL의 활성부위

기존에 보고된 THL 구조연구에 의하면, THL 단백질은 2개의 시스틴 잔기를 활성화 잔기로 사용하는 것으로 알려져 있으며, CbTHL의 구조에서도 2개의 잘 보존된 시스틴 잔기가 활성부위를 구성하는 것으로 보인다. CbTHL에서는 Cys88 잔기와 Cys379 잔기가 활성화 잔기로 사용되고 있으며, 이들 잔기는 각각 고유결합친핵체와 2번째 친핵체의 역할을 수행하는 것으로 보인다. 이들 잔기는 대부분의 THL 종에서 잘 보존되어 있으며 이들 잔기의 활성잔기로서의 역할을 뒷받침해주고 있다. CbTHL에서는, Cys88 잔기가 아미노도메인의 3번 베타스트랜드와 3번 알파힐릭스의 연결고리에 위치하고 있으며, Cys379는 카복실도메인의 12번 베타스트랜드 위에 위치하고 있다. 게다가, His349 잔기가 Cys88 잔기와 매우 근접거리에 위치하고 있으며 중합반응에서 일반염기로 작용하는 것으로 보인다. 타 THL에서도 비슷한 위치에 히스티딘 잔기가 위치하고 있다. 이러한 구조적 관찰은 CbTHL이 타 THL과 매우 유사한 방법으로 반응을 일으키는 것으로 해석할 수 있다.

CbTHL의 기질결합부위

비록 acetyl-CoA와의 복합체구조 규명에 실패하였지만 기존에 규명된 CaTHL/acetyl-CoA 복합체와의 구조겹치기를 통하여 기질안정화에 관여하는 잔기를 확인할 수 있다. β-mercaptoethylamine와 pantothenic acid 부분의 안정화를 위해서 Ser248의 사이드체인 hydroxyl-기와 메인체인 carbonyl-기가 수소결합으로 관여하고 있으며 His156 잔기도 수소결합으로 안정화를 도와주고 있다. Pyrophosphate 부분은 주로 Arg133 잔기에 의해 안정화 되어 있으며 이 잔기는 4중합체 형성에 의해 도입되는 주변 소단위에 의해 제공되고 있다. Ribose ring에 공유결합하고 있는 phosphate 부분은 Arg221 잔기와 수소결합에 의해 안정화 되어 있다. Adenine ring은 소수성을 포함하는 포켓에 안정화 되어 있으며, 이 포켓은 Thr224, Thr228, Leu229, Lue232, Ala243 잔기에 의해 형성되고 있다. 이러한 CoA 안정화 잔기들은 타 THL과는 상당히 다른 양상을 보여주고 있으며, CaTHL과 비교해도 약간의 차이를 보여주고 있다. 특히, adenine ring의 안정화에 관여하는 잔기는 CaTHL과도 매우 상이한 양상을 보여주고 있다(Fig. 2).

CbTHL의 산화환원스위치

CbTHL의 입체구조에서 가장 주목할 부분은 환원제가 첨가된 결정화 조건에서도 두개의 활성화 잔기인 Cys88와 Cys379간에 이황화결합이 형성되어 있다는 것이다. 이러한 이황화결합의 형성은 CaTHL을 제외한 타 THL에서는 발견되지 않은 것이며, CbTHL이 CaTHL과 유사한 구조적 특징을 가지는 것으로 이해할 수 있다. Cys88와 Cys379간에 이황화결합의 형성은 Cys379 잔기가 위치하는 베타스트랜드 부위에 큰 구조변형을 유도하고 있으며, 이 부분의 구조변형은 CaTHL에서 관측 된 조절결정부위에서의 구조변형을 동반하고 있다. 이황화결합이 형성된 CbTHL의 구조를 산화된 환경에서의 CaTHL과 겹치기를 해보면 매우 유사하게 구조변형이 유도되는 것을 알 수 있다. CbTHL의 구조에서 관측된 이러한 구조적 특징은 이 단백질이 CaTHL과 유사하게 환경에 산화환원적 변화에 따라 가역적 이황화결합을 형성함으로써 그 기능을 조절하는 산화환원스위치 기작을 가지고 있다는 증거이다(Fig. 3). 여기서 주목해야 할 사실은 기존에 규명된 THL은 주로 호기성균주 유래라는 것이다. 유일하게 혐기성균주 유래 THL은 CaTHL이다. 이러한 사실은 혐기성균주 유래 THL은 환경의 산화환원적 변화에 따라 그 기능을 조절하는 산화환원스위치로 기능을 조절하는 것을 의미하며 호기성균주 유래 THL은 이와 달리 이황화결합을 형성하지 않고 비교적 환경의 산화환원적 변화에 둔감하다는 것을 의미한다. 본 연구는 THL의 조절기작이 산소의 민감도가 다른 균주에 따라 다르다는 것을 보여주는 중요한 결과를 보여주고 있으며 n-butanol의 생산성 증가를 위한 중요한 구조적 정보도 제공해 줄 것으로 기대된다.
